Book excerpt: The Fourth Course of the International School of Pure and Applied Biostructure, a NATO Advanced Study Institute, was held September 18-31, 1983 at the Ettore Majorana Center for Scientific Culture in Erice, Sicily. The subject of the Fourth Course, which was co-sponsored by national and international agencies, was "Structure and Function of the Genetic "Appara tus. " Participants from 15 countries around the world attended the course. The study of the genetic apparatus is one of humanity's most challeng ing problems, and it has been approached in the tradition of the School from many different points of view, among them biochemistry, genetic eng ineering, cell biology, oncology, biophysics and other fields. It has been most difficult to confine such diverse points of view, as well as their pro ponents, within the four walls of one room, in front of one audience - es pecially since the heterogeneity of background and the inherent difficul ties encountered in communication could overshadow the true spirit of sci entific exchange. We are once again pleased to say the outcome of the 1983 Course has matched the success of the previous course held in Erice on the same subject five years ago. This book is the result of the 1983 Advanced Study Institute, and aims to present a cohesive, interdisciplinary view of the current knowledge on the structure and fuction of the genetic apparatus.

Book excerpt: Over the past thirty years, our understanding of the molecular processes that ensure the faithful duplication of genomic material has steadily evolved. Biochemical and structural studies of the enzymatic assemblies at the core of DNA replication have served as a paradigm for understanding how molecular machines composed of individual protein elements are able to carry out complex cellular functions. One such assembly regulates the process of DNA replication initiation, a critical juncture in the cell cycle of all organisms. This dissertation presents X-ray crystallographic studies of three DNA replication initiation factors from the thermophilic bacterium Aquifex aeolicus: The A&barbelow;TPases a&barbelow;ssociated with various a&barbelow;ctivities (AAA+) proteins DnaA and DnaC and the RecA-type helicase DnaB. My research has revealed the structures of two conformational states of the DnaA protein, the bacterial initiator responsible for the structural remodeling of DNA replication origins. The post-replicative, ADP-bound structure (ADP-DnaA), consists of a monomeric form of the protein, while the active, ATP-bound structure (ATP-DnaA), oligomerizes into a helical filamentous array. Specific conformational changes in DnaA, induced by ATP-binding, trigger the monomer to oligomer transition. The helical structure of ATP-DnaA represents a novel oligomeric arrangement within the AAA+ protein family and suggests possible solutions to some of the outstanding questions regarding the processing of DNA replication origins. The remodeling activity of DnaA sets the stage for the recruitment of the DnaBC complex and the deposition on origin DNA of the DnaB replicative helicase. In order to help understand this critical first step in replisome assembly, I have initiated structural studies of DnaB and the DnaBC complex and describe preliminary crystallization and x-ray diffraction studies of these proteins. The insights obtained from this research furthers our understanding of the mechanism of initiator action at origins of replication and, given the strong structural similarities between bacterial, archaeal and eukaryotic factors, open novel research avenues into the mechanistic details of all cellular initiators.

DNA replication and repair processes are essential for maintaining the fidelity and genomic stability required for life. Many proteins are involved directly in a number of coordinated interactions to ensure the accurate and efficient replication and repair of DNA. However, a number of these coordinated interactions during the replication and repair of DNA remain uncharacterized. Therefore, studying the nature of the various protein protein and protein substrate interactions can provide a more comprehensive understanding of both DNA replication and repair in all forms of life. Specifically, the fidelity of DNA replication is highly dependent on the function of the flap endonuclease (FEN 1) family of enzymes. The FEN-1 family of DNA replication associated DNA repair enzymes are structure specific 5' to 3' endonucleases that are members of the RAD2/RAD27 family of eukaryotic nucleases. The FEN 1 family of enzymes are also functionally related to both the bacteriophage and prokaryotic 5' to 3' exonucleases. Many of the enzymes in the RAD2/RAD27 family of nucleases are involved in the processing of Okazaki fragment primers during lagging-strand DNA synthesis and in processing strands displaced during DNA synthesis associated with repair. However, a comprehensive structural characterization of the structure specific substrate recognition of the FEN 1 family of enzymes has not yet been completed. This work was focused primarily on structural studies of the archaeal Aeropyrum pernix (Ape) FEN-1 enzyme and the T4 RNase H, a FEN 1 homologue in the bacteriophage T4. A number of X ray crystallographic studies were focused on understanding the molecular basis of nucleic acid substrate recognition and the role of divalent metal ions in the catalytic mechanism of these enzymes. These structural studies have provided a more complete understanding of how catalysis is facilitated by the structure specific substrate recognition of these essential enzymes in both DNA replication and repair.
