Book excerpt: Multi-heme proteins are fascinating biomolecules that bind several redox-active heme cofactors in close distance to shuttle electrons across the bacterial membrane. Yet, the kinetics and time scales on which these electron transfer (ET) events occur is not well known and difficult to probe experimentally. The central aim of this thesis is to compute and to quantify heme-heme ET rate constants and electron flux through solvated multi-heme proteins. To this end, density functional theory and molecular dynamics simulation are deployed to compute heme-heme ET parameters in the framework of (non-adiabatic) Marcus theory, the central theory underlying such ET events. Three ubiquitous multi-heme proteins have been studied, which bind 4 and 10 heme cofactors. Our calculations revealed that electron transfer through these proteins is strongly enhanced by cysteine side chains that are inserted in the space between heme groups. We believe this to be a general design principle in this family of proteins for acceleration of ET steps that would otherwise be too slow for biological respiration. Our computational protocol has been verified via comparing our predicted time scale of heme-heme ET with the corresponding ET rate constant measured from pump-probe spectroscopy. The maximum, protein-limited electron flux is ≈ 10^5 - 10^6 s^-1. Such efficiency in long-range electron transfer indicates that multi-heme proteins are promising candidates for biological nano-electronic devices.

Book excerpt: Here, a method for calculating the reduction potentials of metalloproteins is presented in which the redox site or inner sphere contribution is calculated by density functional theory (DFT) and the protein and solvent environment or outer sphere contribution is calculated by Poisson-Boltzmann (PB) continuum electrostatics. Reduction potentials calculated using the DFT+PB method are in good agreement with the experimental values for and the nine Fe-S clusters in respiratory complex I. Moreover, the method used here is a useful computational tool to study other questions about complex I. In addition, the method is being extended to the blue copper proteins.

In the application for support the choice of the topic was justified as follows: "[Until recently efforts] have concentrated on the study of the structure and function of individual redox enzymes and proteins. Enough information is now available to make a start with the study of biological electron transfer (E1) at the next higher level of organization, that of the complete ET chain." The interest in the workshop was high: the majority of participants had registered before the workshop was formally announced, which illustrates the popularity of the topic within the biochemical and biophysical communities. The present volume contains a number of reports based on the lectures presented by the key speakers during the meeting. The workshop dealt with the following three themes: a) Electron transfer, which is the subject of Chapter 1. The analysis of ET at the molecular level is still fundamental for an understanding of how ET chains operate in vivo. After 40 years of research the contours of the subject are becoming clear now. b) Bacterial redox chains. This is the subject of Chapter 2. Its contents show how complicated these chains can be, often involving a number of gene clusters. Our understanding of the regulatory aspects and control mechanisms of these chains is only in its beginning.
