Fermented foods have been consumed by humans for millennia. This method of food preservation provided early humans with beneficial bacteria that re-populated the gut microbiota upon consumption. However, novel methods of production and conservation of food have led to severed ties between the food that modern humans consume and the gut microbiota. As a consequence, there has been a documented increase in the prevalence of autoimmune diseases and obesity, which has been correlated to decreased diversity of gut microbes, while infectious disorders have decreased in the three past decades. With the intention of providing a thorough overview of the relationship between fermented foods, nutrition, and health, the editors have grouped the chapters into three thematic sections: food and their associated microbes, the oral microbiome, and the gut microbiome. After an introduction dedicated to the environmental microbiome, Part I provides an overview of what is currently known about the microbes associated with different foods, and compares traditional forms of food preparation with current industrial techniques in terms of the potential loss of microbial diversity. The chapters in Part 2 explore the oral microbiota as a microbial gatekeeper and main contributor to the gut microbiota. Part 3 introduces beneficial modulators of the gut microbiome starting with the establishment of a healthy gut microbiota during infancy, and continuing with the role of probiotics and prebiotics in health preservation and the imbalances of the gut microbiota. In the final section the editors offer concluding remarks and provide a view of the future brought by the microbiome research revolution. This study is unique in its emphasis on the convergence of two very relevant fields of research: the field of studies on Lactic Acid Bacteria (LAB) and fermented foods, and microbiome research. Book excerpt: Vertebrates are associated with trillions of bacteria, with the densest populations residing in the large intestine. The symbiosis between vertebrates and their gut microbiota has resulted in important implications of the gut microbiome on host health. Diet is an important factor that shapes gut microbiota composition, and because of the interplay between host-microbiome-diet, dietary strategies that modulate gut microbiome structure are deemed a relevant tool to improve host health. However, gaps in knowledge exist with respect to these interactions, and it is essential to obtain a mechanistic understanding of how these relations take place to develop successful therapeutic strategies that target the gut microbiome. In order to address these gaps, human trials were performed to assess the impact of primary components of the human diet, resistant starches and whole grains, on the gut microbiota. Overall, the impact of diet was temporal and varied across subjects. Resistant starches substantially modulated the gut bacterial community of the subject population, especially increasing the abundance of Bifidobacterium adolescentis . Ruminococcus bromii , Eubacterium rectale , and Parabacteroides distasonis were also significantly enriched. Dietary incorporation of whole grains increased the proportions of Eubacterium rectale and acetogens such as Blautia wexlerae . Of note, whole grains significantly improved inflammation and glycemic parameters. The shifts in Eubacterium rectale correlated with glycemic improvements. Moreover, distinct abundances of Dialister were determined among subjects that differed in terms of their inflammatory improvement. To gain mechanistic insight on the host-microbe-diet interplay, animal experiments were conducted to evaluate the effects of grain sorghum lipids and plant sterol esters in the context of dyslipidemia. Significant and consistent alterations in gut microbiota composition were detected in both experiments, especially involving shifts in Coriobacteriaceae and Erysipelotrichaceae abundance, which displayed remarkable correlations to host cholesterol markers. Mathematical modeling of these associations revealed them to be inhibitory interactions, suggesting that changes in host metabolism affected gut microbiome structure through an antimicrobial effect of cholesterol, which was conformed in vitro against selected gut microbes. In conclusion, the studies presented in this dissertation allowed new insights on the impact of diet on the gut microbiota and its consequences for health.

Microbiota dysbiosis or variation in metabolic activity has been associated with metabolic deregulation (e.g. obesity, inflammatory bowel disease), disease risk factor (e.g. coronary heart disease) and even the aetiology of various pathologies (e.g. autism, cancer), although causal role into impaired metabolism still needs to be established. Animal production must improve efficiency of growth, and the use of direct-fed microbial and prebiotic additives to domestic animals has become widely accepted and utilized. The benefits of probiotic-type approaches in cattle, pigs, fish, and poultry, include improved general animal health, reduced foodborne pathogen populations, increased growth rate and feed efficiency, improved milk and egg production, and have been reported world-wide. Successes from probiotic approaches in multiple species have ensured their adoption; however, several fundamental questions remain. Early establishment and retention of an ecological balance in the gastrointestinal tract is an important first step for an external biological additive to be effective in young animals, suggesting that some of the benefits of direct-fed microbials may be due to an early establishment of a “normal” native gut microbial population. Research has indicated that the establishment of a normal population can enhance gut epithelial integrity, preventing inflammation and improving animal health. Thus, it is important that we understand the key processes that occur during the establishment of the gut microbial population that can impact gastrointestinal fermentation and provide protection against pathogens of the animals and of human consumers. Knowing how these processes work and how they impact animal energy and protein expenditures can guide further improvements of available and future commercial products. Exciting research opportunities are discussed in this book, examining different characteristics of DFMs that are fed to animals to meet different production demands in different production scenarios (e.g., beef versus dairy versus swine versus fin fish). The advent of molecular and next-generation sequencing offers methods of developing tailored DFMs, and of early detection of successful DFM establishment in the gut. These techniques will further deepen our insight into understanding the microbial population of the gut and how these populations impact animal health, food safety, and sustainability of animal-derived protein production.

A better understanding of the relationship between dietary components, including food processing, and the activity of metabolites produced by the gut microbiota on the host, is an essential step in designing food that benefits human health. The nutrient composition of a diet is obviously of importance to health, but the way food is designed also plays an important role in how much reaches the colon, where it is metabolised by the microbiota. Therefore, this thesis describes the effects of different dietary components, (fibres, tryptophan, glucosinolates and polyphenols) on immune modulation during human digestion and fermentation with a main focus on activation of the Aryl hydrocarbon Receptor. The results give insight into the effects of food preparation and microbial fermentation on the potential health properties of food compounds.
