Book excerpt: The development of an HIV-1 vaccine that elicits broadly neutralizing antibodies (bNAbs) that protect against a wide spectrum of strains has remained elusive. However, certain infected individuals have shown the ability to naturally generate bNAbs over time and the characterization of the genetic history of these antibodies within these individuals might aid in vaccine design. However, the reconstruction of antibody developmental pathways may be convoluted by a number of factors including selection pressure within the exon. Here we investigate how intronic mutations that accumulate adjacent to the antibody exon throughout maturation serve as an additional source of genetic information for enriching our understanding of bNAb development. First, we established a method for amplifying and curating intronic repertoires and use it to study the repertoires of healthy donors and immunized mice. We then applied our methodology to study the developmental pathway of the HIV-specific VRC26 bNAb lineage from donor CAP256. We circumvented the challenges of inferring phylogenetic trees from antibody sequencing data by developing a simple intron-centered methodology to outline the various sublineages of the expansive VRC26 lineage. We used this method to define the pathway leading to an early neutralizing antibody, VRC26.01, and two additional sublineages that encompass the selection of critical CDRH3-loop stabilizing mutations for achieving neutralization breadth. Intronic mutations also helped to identify and confirm intermediates to a late neutralizing bNAb, VRC26.19, from nearly two years prior. The intronic mutations of these sublineages aided in confirming that sequences with highly diverse CDRH3s are clonally-related. In addition, intronic mutations provide evidence for intraclonal CDRH3 mutational convergence, with potentially important functional implications. Most importantly, our methodology rapidly allowed for the identification of five early neutralizing intermediates from the subsection of the VRC26 phylogeny leading to the most potent bNAbs. These are the earliest characterized intermediates of this lineage to have the CDRH3 loop-stabilizing mutations and were isolated ~1-6 months after lineage elicitation. One of these intermediates neutralized 7/14 heterologous strains only 3.5 months after lineage elicitation. These results not only have implications for stepwise HIV-1 vaccine design but also for achieving an improved understanding of antibody phylogenetics and clonality
