Book excerpt: Classical ecological theories emphasized species as the fundamental units at which ecologically relevant traits vary. Yet, within the species classification (and even within a single population) hides extraordinary variation in ecologically relevant traits, including diet, morphology, dispersal ability, habitat preferences, and behavior, to name a few. Ecologists are only beginning to scratch surface of what this variation means for population, community, and food web dynamics, and key knowledge gaps remain unfilled. In addition, explaining how this variation arises and is maintained presents a unique challenge in evolutionary biology. My research seeks to develop our understanding of the causes and consequences of intraspecific variation from both ecological and evolutionary perspectives. I study these topics in aquatic ecosystems of California's eastern Sierra Nevada with a particular emphasis on fish. The eastern Sierra is a veritable natural laboratory where exceptional natural environmental heterogeneity coincides with severe anthropogenic disturbance and rapid environmental change. I use natural history to inform my research questions and design, and employ both experimental and observational methods in my work. In Chapter 1, I investigated how the shared evolutionary history between predator and prey assemblages affects the magnitude and pathways of top-down control in lake food webs using a mesocosm experiment. In Chapter 2, I identified the mechanisms by which introduced predators use the full suite of resources in their environment and used this information to show how individual specialization in diet arises. In Chapter 3, I studied how introgressive hybridization between an introduced and native subspecies of the minnow Tui Chub has affected fish body shape in lake versus stream habitats to test whether hybridization has facilitated or eroded local adaptation. In Chapter 4, I characterized the distribution of behavioral variation in Tui Chub both within and between populations and showed that nearly all the variation in behavioral traits is contained within single populations, and that individuals exhibit consistent behavioral differences over time. Finally, in Chapter 5, I used a mesocosm experiment to show that intrapopulation behavioral variation is likely maintained by frequency-dependent selection, and that the behavioral composition of mesopredators affects the strength, pathway, and spatial distribution of trophic cascades.

Book excerpt: Freshwaters ecosystems support extraordinary biodiversity relative to their extent and provide important societal benefits. As such, freshwater environments and biota are often heavily impacted by anthropogenic activities. Freshwater fishes in Mediterranean-climate regions are especially impacted because of large human populations in these regions and extensive agricultural production, extensive river modification for flood control and to meet societal demands, and because these systems are heavily invaded by non-native organisms. The distribution and ecology of freshwater fishes in Mediterranean-climate regions are also influenced by the distinct wet and dry periods and the high inter-annual variability in precipitation. Thus, efforts to manage and conserve native fishes in Mediterranean-climate regions require understanding both the effects of human disturbance and the strong seasonality that characterizes these regions. In this dissertation, I examine the relationship between land use and Mediterranean seasonality on freshwater fishes in streams within the greater San Francisco Bay region in California, USA. In my second chapter, I use a multivariate approach to explore variability among fish communities in 25 Bay Area watersheds. I found that a combination of local (water conductivity) and watershed-scale factors (percent forested watershed, watershed area, elevation) were important predictors of fish communities across sites. Furthermore, watershed-scale factors had indirect effects on fish communities through their influence on a local-scale factor, water conductivity. The results of this chapter highlight the importance of considering both the direct and indirect effects of watershed-scale factors on freshwater fish communities. In my third chapter, I continued my analysis of land use and fish communities with a focus on contemporary land change. For this chapter, I performed a resurvey study, surveying the habitat and fish communities in 32 sites in the Alameda Creek Watershed that had been surveyed by Dr. Robert Leidy in the mid-1990s, including sites in the rapidly urbanizing Livermore Valley region. Again using a multivariate approach, I found that the increase in urbanization across an approximately 16-year period was related to change in fish community composition, a decline in native species richness, and a decline in a common native cyprinid - changes that were not observed in another part of the watershed that has experienced little land use change in the last 16 years. The relationship between land use change and fish community change was strongest when considering land use change at a local scale. These results suggest that ongoing land change alters fish communities and that contemporary resurveys are an important tool for examining how freshwater taxa respond to recent and ongoing environmental change. In my final chapter, I assessed how seasonal drought, a characteristic feature of Mediterranean-climate systems, influenced food webs in a small intermittent stream in Marin County, CA that provides rearing habitat for threatened steelhead trout (Oncorhynchus mykiss). I used stable isotopes of carbon and nitrogen to characterize food web structure and the trophic position of a suite of predators in this system, including O. mykiss and several macroinvertebrate predators. I compared food web snapshots across time, as well as between permanent and temporary pools. I found that the intermittent stream food web remained relatively stable across time and did not differ between pool types. However, I also found significant changes in the trophic position, niche width, and mean [delta]13C values for aquatic predators. This study provides an important first look at the trophic ecology of an imperiled fish species in intermittent streams during the summer drought season, and emphasizes that food chain length increases across the drought season, possibly because invertebrate prey are concentrated with declining water levels. In conclusion, my research shows that anthropogenic factors at the watershed scale influence instream conditions and freshwater fish communities, and emphasizes that contemporary changes in land use can have subtle changes on fish community structure, which may be indicative of future declines of extirpations of native fishes. Finally, my research shows that changing conditions across the summer drought season lead to shifts in the trophic ecology of some, but not all, aquatic predators, including threatened steelhead trout. Overall my research contributes to a growing body of research that demonstrates how multi-scale natural and anthropogenic factors influence freshwater fishes in Mediterranean-climate region.

Book excerpt: The amount of dissolved carbon dioxide (CO2) and the acidity of aquatic ecosystems is increasing as atmospheric CO2 concentrations increase due to human activities. Changes in pH and dissolved CO2 can have considerable aversive effects on fish physiology and behaviour, which can result in negative effects on fish populations. Multigenerational studies have found that the conditions experienced by parents can have significant effects on the performance of their offspring and understanding these effects can help to predict how fish populations will cope in future conditions. Additionally, repeatable behavioural phenotypes are good predictors of trends in behaviour, can be useful predictors of other physiological and life history traits, and can be subject to selection pressures. Unfortunately, the effects of elevated CO2 on freshwater fishes over multiple generations, and the effects of behavioural phenotypes, are poorly understood. In my thesis, freshwater Japanese Medaka (Oryzias latipes) were used to investigate the influence of phenotypic variation and differences in time of exposure (generational) on biological responses to elevated CO2. Lab-reared medaka were divided into 'responsive' and 'non-responsive' groups based on behavioural differences from the population mean during acute exposure to high CO2 in a common shuttling and novel tank behavioural assay. Responsive and non-responsive fish in parental generation (P) were subdivided and exposed to either control (~480 ppm) or high CO2 (~1250 ppm) conditions over a 6-week period. Following this time, eggs from this generation were collected and randomly selected into either high or control conditions, where they were hatched and reared until maturation (filial generation one (F1), 18 weeks). Eggs from F1 were collected and hatched and reared in the same conditions as their parents until adulthood (filial generation two (F2), 24 weeks). Body condition (size, weight and length), behaviour (total distance moved, time spent in the outer zone of the behavioural arena, and swimming direction), reproductive (number of eggs, size of eggs, and survival to hatch) performance, and the relative abundance of various mRNA transcripts in whole brain tissue of fish was measured across these three generations. Behavioural phenotypes influenced reproduction for P and F2 generation fish, and growth for F1 and F2 fish; suggesting that intraspecific variation in behavioural phenotypes may influence how medaka respond to elevated CO2. However, behavioural phenotypes did not have a significant effect on mRNA abundance on genes targeted in my study. Multigenerational exposure to elevated CO2 were shown to improve the performance of offspring in some measures and resulted in changes of mRNA abundance of several genes. Transgenerational exposure, where a parent or grandparent was exposed to elevated CO2 but the offspring were not exposed to elevated CO2, resulted in some deleterious effects suggesting that, generally, exposure to environmental conditions that differ from that of their parents may put fish especially at risk. In my thesis, current CO2 exposure appeared to be the best predictor of overall condition, where fish exposed to elevated CO2 were worse off than fish exposed to control CO2 conditions. The results of this research contribute to filling a current gap of knowledge in understanding how freshwater fish will respond to future conditions over an ecologically-relevant time scale. Importantly, this information will contribute to generating more informed decisions on freshwater ecosystem management and future research directions. Marine and freshwater environments offer food and water security and are of high importance to the economy and the health of our planet, making my research relevant to our broader society.
