Book excerpt: One effective approach for exploring structure/function relationships in heme proteins is to study proteins that have been reconstituted with modified hemes so as to systematically perturb the protein-heme interface. However, some reconstituted heme proteins may contain substantial fractions of a "non native" state in which the orientation of the heme in the folded pocket differs from the native conformation by a 180° rotation about the [alph alpha - gamma gamma] meso axis. In fact, this "non native" state has also been shown to exist in some native proteins, including several mammalian globins. In order to define changes in the active site structure associated with this "disorder", we have applied resonance Raman spectroscopy to the metMb derivatives, using selectively deuterated protohemes to associate the observed modes with specific fragments of the heme. Resonance Raman spectroscopy is also employed to characterize heme site structural changes arising from conformational heterogeneity in deoxyMb and ligated derivatives; i.e., the ferrous CO (MbCO) and ferric cyanide (MbCN) complexes. Interestingly, while substantial changes in the disposition of the peripheral vinyl and propionate groups can be inferred from the dramatic spectral shifts, the bonds to the internal histidyl imidazole ligand and those of the Fe-CO and Fe-CN fragments are not significantly affected by the heme rotation, as judged by lack of significant shifts in the [upsilon](Fe-NHis), [upsilon](Fe-C) and [upsilon](C-O) modes. We have synthesized protohemes with selectively labeled vinyl groups and have effectively reconstituted them into apo-myoglobin in order to assign the so-called "vinyl bending" modes of heme group in native and reversed forms of myoglobin to their specific molecular fragments based on their isotopic shift with these vinyl labeled protohemes. In a separate project, these vinyl labeled hemes have been employed to further define structural changes in cytochrome P450cam upon substrate binding. Substrate binding to cytochrome P450cam is known to induce the distortions of the out of plane modes such as [gamma gamma]6 and [gamma gamma]7 modes as well as the heme peripheral substituents. The detection of these low frequency modes is especially important as the disposition of these groups can modify the heme reduction potential.

The reader is also introduced to the experimental aspects of Raman spectroscopy and the application of Raman spectroscopy across the entire field of biochemistry. Each chapter contains an outline of the basic chemistry and biochemical nomenclature involved. This book will be of interest to chemists, biochemists, and spectroscopists, as well as graduate students and experienced research workers.

Book excerpt: Metalloproteins are essential to life, with roles in cellular signaling, metabolism, gas cycles, and gene regulation, among others. One group of metalloproteins is the ferritin-like superfamily, which contains a wide variety of members ranging from iron-trafficking proteins (ferritin) to enzymes that can perform 2-electron chemistry on hydrocarbons (bacterial multicomponent monooxygenases or BMMs). Ribonucleotide reductases (RNRs), one of the members of the ferritin-like superfamily, are enzymes that catalyze the only known de novo reduction of ribonucleotides to deoxyribonucleotides and are found is nearly every organism on earth. Recently, a novel protein was discovered in Mycobacterium tuberculosis called R2lox, because of its sequence similarity to the R2 subunit of RNR, whose function remains unknown. However, it does not possess any RNR activity and is more similar in active site structure and proposed function to the BMMs. This protein is very important from a basic science standpoint as well as a health science standpoint because of its unique metal-binding capabilities and because it is upregulated in the virulent H37rv strain of M. tuberculosis. To study the active site structure and oxygen activation reaction of this protein, a custom resonance Raman spectroscopic system was designed and built. This system is very versatile in that it can access many different wavelengths with a single laser, which is useful for resonance Raman, which relies on tuning the Raman excitation beam to an electronic absorption to enhance the scattering efficiency of Raman light. In addition to R2lox, this custom resonance Raman system has been used on numerous bioinorganic molecules to great effect. This work describes the design and construction of the custom resonance Raman system and its use in studying R2lox and other bioinorganic systems. Additionally, experiments were performed to lay the groundwork for studying electron transfer in R2lox via ruthenium modification.

Book excerpt: Membrane protein function and structure determination is vital for pharmaceutical development and disease prevention. Despite the various methods of protein structure elucidation in use, a need still exists for techniques that are of adequate resolution, rapid, inexpensive, and compatible with the membrane environment of these proteins. Deep UV resonance Raman (dUVRR) spectroscopy is an emerging structurally sensitive spectroscopic technique for analyzing membrane protein structure. The backbone amide modes are resonance enhanced in dUVRR spectra while the membrane's lipid features are not, resulting in strong membrane protein spectral features in near native environments. In order to better define dUVRR spectral features of membrane proteins, a series of model helical peptides, poly(LA)7, were designed. By substituting select residues of the transmembrane region of poly(LA)7, the propensity of helical structure within a membrane has also been studied. Using these model membrane peptides in increasingly dehydrated environments (aqueous, surfactant, and bilayer), hydration depended changes in the spectra are characterized.

Abstract: RESONANCE RAMAN, TIME-RESOLVED RESONANCE RAMAN AND DENSITY FUNCTIONAL THEORY STUDY OF BENZOIN DIETHYL PHOSPHATE, SELECTED P-HYDROXY AND P-METHOXY SUBSTITUTED PHENACYL ESTER PHOTOTRIGGER AND MODEL COMPOUNDS Submitted by Wing Sum CHAN for the degree of Doctor of Philosophy at The University of Hong Kong in August 2005 Resonance Raman (RR) spectroscopy and density functional theory (DFT) calculations were done to characterize the structure and dynamics of selected phototrigger and model compounds. Nanosecond time-resolved resonance Raman (ns-TR ) spectra of p-hydroxyphenacyl diethyl phosphate (HPDP), 4-methxoyphenacyl diethyl phosphate (MPDP) and its model compound 4''-methoxyacetophenone (MPA) in acetonitrile and in the water/acetonitrile mixed solvents are reported. The results from the DFT calculations and the ns-TR spectra indicate hydrogen-bonding leads to substantial modification of both the electronic properties and structural conformation of the triplet state MAP molecule. The free triplet MAP molecule was found to have a slightly twisted geometry with a delocalized ππ* character whereas the H-bonded MAP complex has a planar geometry with a significant ring localized biradical ππ nature. A strong solvent effect on the triplet quenching dynamics was observed for the HPDP molecule. This in conjunction with the leaving group dependence of the triplet decay observed in HPDP and related molecules are consistent with a solvent assisted triplet heterolytic cleavage pathway for the HPDP photodeprotection reaction. Intermolecular hydrogen-bonding of the HPDP molecule with the solvent water molecules appears to be essential to drive its cleavage or deprotection reaction. A spiroketone intermediate was proposed to be an intermediate after the deprotection reaction of HPDP and before the rearrangement process that results in the formation of the p-hydroxyphenylacetic acid (HPAA) final product. The results reported here provide important kinetics and structural data for the photodeprotection reactions of p-hydroxy and p-methoxy phenacyl ester phototriggers. This new data provides an improved understanding of the reaction mechanism occurring after photolysis of HPDP and related phototrigger compounds in various solvents. The RR spectra of benzoin diethyl phosphate (BDP) were obtained in acetonitrile solvent with excitation to its nπ* and ππ* excited states. DFT calculations were done to determine the structure and vibrational frequencies for the ground state and the excitation energies and molecular orbitals for the lower excited states of the BDP molecule. The DFT results were used to assign the observed RR bands and for comparison and interpretation of the resonance enhancement of the experimental RR spectra. It was found that Raman modes exhibiting strong enhancement are mainly related to the benzoinyl moiety for both excited states. The results for BDP indicate there is only a relatively small displacement between the nπ* excited state and the ground state but a larger displacement between the ππ* state and the ground state. The absence of RR bands in the RR spectra related to the cleavage motion of the diethyl phosphate group rules out any direct photodissociation pathway for the BDP photodeprotection

Book excerpt: Understanding protein structures at the molecular level is key to establishing protein structure-function relationships and can provide new knowledge to guide protein rational design and to expand the range of protein functions. Specifically, we focus on designing small peptides and peptidomimetics that serve as models for more complicated biological systems. This dissertation describes the use of various biophysical tools, including nuclear magnetic resonance (NMR), liquid chromatography (LC), native mass spectrometry (MS), and X-ray crystallography, to elucidate peptide structures. The first chapter summarizes basic peptide structural elucidation strategies by NMR. The second chapter describes the design of peptide systems that enable the comparisons of Îø-hairpin propensity among peptides with homochiral or heterochiral strands. In this study, Îø-hairpin folding was observed for homochiral peptides with aligned nonpolar side chains, but no Îø-hairpin population was detected for diastereomers in which one strand contains L-residues and the other contains D-residues. The third chapter details our efforts toward backbone thioester exchange systems to study the interactions between D-peptide helices and L-peptide helices. The final chapter describes the design of a heterotrimer system inspired by a stable trimeric foldon scaffold, which would allow induced assembly of diverse protein appendages. In this study, we identified multiple sequence variations of the foldon scaffold that influences trimer formation. Interestingly, we discovered a specific pair of variants that forms a stable aab heterotrimer with a minimal number of mutations. Such findings enhance our understanding of heterotrimer formation and can motivate the rational design of other heterooligomeric structures.

Drawing inspiration from naturally occurring coiled-coil binding pairs, it proposes a novel covalent peptide tag and probe system, based on the concept of “affinity guided covalent conjugation.” This newly established methodology provides complementary resolution to protein labeling, imaging and trafficking. By systematically investigating the coordination interaction between protein and quantum dots using various engineered protein ligands, this thesis proposes a general rule for protein self-assembly on the surface of quantum dots and reports a revolutionized nanobelt protein in accordance with this rule. It is an extraordinary example of interdisciplinary research, providing answers to real-life biological problems from a chemistry perspective.
