Book excerpt: This project studies the dynamics of three Boolean gene regulatory networks for B and T cell differentiation and proposes an original gene regulatory network for larval fat body remodeling in Drosophila. The difference between the limited number of attractors in the gene regulatory networks and the many transient states that lead to the attractors can be seen as analogous to the finite number of phenotypic traits and their underlying genetic variation. The entropy, self transitioning probability, attractability and steady-state probability of the Markov Chain simulation of transitions between the attractors was compared with the experimentally observed phenotypic transformation of cells undergoing differentiation in vitro and in vivo. The model was able to rank attractors bearing markers of differentiation in a logical order. The reconstruction of the potential transition graph revealed cyclic patterns of recurring attractor states. This supports the hypothesis of an attractor of attractors: the Boolean version of canalization. The construction of a gene regulatory network for larval fat body remodeling shed light on components and combinations of components that instruct the system to maintain its inherit canalization.

The mechanisms by which this production is regulated have long been the center of wide spread research efforts. Deterministic Boolean gene regulatory models have been a particularly effective avenue of research in this field. However these models fall short of accounting for variations in the gene functionality due to the uncertain internal or external environmental conditions. One of the recent attempts to overcome this weakness is by (Murrugarra, 2012), in which a probabilistic component is introduced as the fixed activation/degradation propensities at the cellular level. This approach still falls short of accounting for cell-to-cell variability as well as the variability at the molecular level. With this study we introduce an additional stochastic element by modeling the activation/degradation propensities using statistical distributions. This in turn allows us to quantify the variability of the different connections within the dynamical system formed by the gene activation/degradation behavior. Finally we present a converse method of determining the most likely propensity set for a given stochastic gene regulatory network.

Book excerpt: In this chapter, we introduced the basic concepts of cell attractors and showed that Waddington’s metaphoric epigenetic landscape has a formal basis in the attractor landscape. This conceptual framework helps to understand core properties of cell differentiation and ultimately, multicellularity. Specifically, we developed the concept of relative stability of network states on the epigenetic landscape, thus providing the elevation in the landscape picture a formal, quantifiable basis. We proposed methods to quantify the relative stability of attractor states in discrete gene networks models. We show in two examples that even with incomplete information about network structures, the use of Boolean networks can capture the essential outlines of cell fate dynamics and more importantly, permit the estimation of relative stability and the attractor transition barriers. These measures hold great promise for the rational design of the perturbation protocols for cell reprogramming in regenerative medicine. As the knowledge of the structure of GRNs for the development of various tissues will undoubtedly increase in the next decade, the utilization of such network information for therapeutic reprogramming may benefit from the concepts developed here.
