Book excerpt: The role of the polypeptide encoded by ams/rne/hmp1, a gene required for RNase E activity, was investigated. Northwestern blotting and UV crosslinking of substrate RNA to crude fractions containing RNase E unambiguously showed that overexpressed Ams/Rne/Hmp1 polypeptide has a high affinity for RNA. Our results demonstrate that the ams/rne/hmp1 gene product intimately associates with RNase E substrate RNA and supports the notion that Ams/Rne/Hmp1 is the nuclease responsible for RNase E activity. In addition, the RNA-binding domain of Ams/Rne/Hmp1 was localized and a putative RNase E-associated protein was identified.

These lectures have been part of a general course on molecular biology for almost three decades, and they have undergone considerable evolution as knowledge has been pro gressing in this field. The progress continues, and readers should be prepared that some facts, statements, and ideas included in the book may be incomplete or out of-date. In any case, this is primarily a textbook, but not a comprehensive review. It provides a background of knowledge and current ideas in the field and gives ex amples of observations and their interpretations. I understand that some interpre tations and generalizations may be tentative or disputable, but I hope that this will stimulate thinking and discussing better than if I left white spots. The book has a prototype: it is my monograph "Ribosome Structure and Pro tein Biosynthesis" published by the Benjamin/Cummings Publishing Company, Menlo Park, California, in 1986. Here I have basically kept the former order of pre sentation ofthe topics and the subdivision into chapters. The contents ofthe chap ters, however, have been significantly revised and supplemented. The newly writ ten chapters on translational control in prokaryotes (Chapter 16) and eukaryotes (Chapter 17) are added.

The E. coli 30S ribosomal subunit self-assembles in vitro in a cooperative manner, with the RNA-binding of some proteins enabled by the prior binding of others under equilibrium conditions. We have developed a pulse-chase monitored by quantitative mass spectrometry (PC/QMS) method for monitoring in vitro 30S ribosome assembly kinetics. This approach utilizes liquid-chromatography coupled mass spectrometry (LC/MS) analysis of stable-isotope labeled peptides, and quantitation is achieved using an isotope distribution fitting approach. This method was applied to the study of cooperativity and the rate-limiting steps in 30S ribosomal subunit assembly. The experiments revealed that kinetic cooperativity does not always align with thermodynamic cooperativity, and that the protein S19 is a secondary organizer of the 3' domain. In addition, this method was used to investigate the effect of assembly co-factors Era, RimM, and RimP on in vitro assembly kinetics. Each individual assembly factor caused significant and specific kinetic changes in ribosome assembly, which provide important clues to the mechanism of these proteins.
