Book excerpt: DNA is the prerequisite for all biological life and its discovery has revolutionised the understanding of biomolecular interactions and disease expression. This has enabled significant improvements in patient diagnosis and medical treatment to be carried out. The advancements in technology and instrumentation have continually progressed this knowledge and continue to push the boundaries of diagnostic and clinical advancements. One effective way to achieve this is through application of dye labelled DNA sequences and metallic nanoparticle suspensions. This research details an understanding of the interaction between dye labelled oligonucleotides and silver nanoparticle surfaces, which generate strong surface enhanced Raman scattering (SERS) responses through specific hybridisation events which correlate to the presence of targeted sequences. During this study, the attraction of oligonucleotides onto metal nanoparticles was shown to be driven through the DNA nucleobases. Therefore, the increased exposure of the base groups within single stranded DNA sequences generated a higher affinity for metal surfaces which in turn produced stronger SERS responses when compared to double stranded DNA. This principle was utilised within a DNA detection assay to successfully demonstrate the presence of target DNA sequences. Two novel DNA detection assays were also investigated which utilised SERS to determine the presence of sequences relating to the methicillin resistant Staphylococcus aureus (MRSA) strain. A solution based detection method was developed through coupling a TaqMan assay with SERS. This combination enabled highly specific detection of clinically relevant sequences of MRSA to be obtained with 7 fM limits of detection achievable. The multiple detection of different genomic S. aureus strains was achieved through the molecularly specific and narrow emission spectral profiles obtained. A contrasting DNA detection strategy which relies upon the hybridisation of complementary sequences on a solid substrate surface was shown. Silver nanoparticles were functionalised with specific DNA sequences and a variety of SERS active molecules, enabling the selective detection of target sequences from nitrocellulose membranes. This thesis has exploited SERS to enable the specific identification of DNA sequences to be achieved via utilisation of silver nanoparticles. Through SERS, an insight into the interactions of DNA and silver nanoparticles surfaces has been gained as well as enhancing the sensitivity and specificity achievable within SERS detection assays.

Book excerpt: Surface-enhanced Raman scattering (SERS) from organic molecules is used to study how geometry affects plasmonic enhancement in noble metal nanoparticles using super-resolution analysis techniques coupled with scanning electron microscope (SEM) imaging. We demonstrate that super-resolution analysis can track emission from Raman-active molecules on nanoaggregate surfaces with resolution typically better than 5 nm, a significant improvement over the diffraction limit. This optical analysis technique is used to identify active junction regions, known as hot spots, in correlated SEM structural images of aggregated particles based on shape, size, and angular position of SERS emission. This correlated analysis is further extended to study the mechanism of silver nanoparticle luminescence and its positional relationship to SERS emission. These studies support the hypothesis that silver luminescence is enhanced via a different mechanism than SERS. Discrete dipole approximation calculations agree with experimental results, indicating that SERS emission is a product of local plasmonic enhancement in specific junction regions between nanoparticles whereas silver luminescence is dependent upon nanoaggregate geometry and the collective plasmon modes within a structure. These theoretical calculations of luminescence centroid location can assist with SERS-active junction region assignment in higher order aggregates (e.g. trimers, tetramers, etc.) Finally, correlated optical and structural studies are used to develop understanding of site-specific electrochemical potentials on silver and gold nanoparticle aggregates using a redox active Raman reporter molecule. We demonstrate that there is a weak correlation between emission centroid location and bulk sample potential. Silver colloid studies demonstrate variability in modulation behavior and are highly unpredictable, whereas gold colloids with the redox molecule covalently tethered to their surface via a gold-thiol bond show more reproducible modulation. Furthermore, these tethered studies demonstrate geometrical agreement between site-specific emission at negative potentials and junction regions in nanoaggregate SEM images indicating that plasmonic enhancement may affect local nanoparticle surface potentials.

Book excerpt: The identification of individual molecules and the determination of how these interact with their local environment are critical steps toward a better understanding of complex organic systems. Optical detection techniques have always played a key role in the nondestructive and noninvasive analysis of complex materials. Until recently, however, optical microscopy has lacked the sensitivity to study processes on the molecular scale. This has changed with the recent development of new schemes that limit the optical detection volume, and the advent of new, highly quantum-efficient photon detectors. These inventions have enabled researchers to optically probe biomolecular processes at the single molecule level by observing the fluorescence of specific marker molecules. The requirement to specifically label biomolecules and the fact, that fluorescence emission is prone to photodecomposition of the marker molecules, however, have limited this approach to a few, well-characterized case studies. Raman scattering, is one of few optical techniques that can identify atomic species and in addition determine their chemical bonds by observing their distinct vibrational fingerprints; but it is orders of magnitude weaker than fluorescence. In this project, we have developed new optical probes that allow for the non-destructive characterization and identification of organic and inorganic matter at the single molecule level by surface-enhanced Raman spectroscopy. Our approach combines confocal Raman microscopy with surface-enhanced Raman spectroscopy (SERS) generated by coating scanning probe microscope (SPM) tips with thin (30-40 nm) gold and silver films. The scanning SERS probe generates an image of the physical structure of a sample together with detailed chemical information about its composition. In a complementary approach, we have also used gold or silver nanoparticles to generate SER spectra from single molecules adsorbed to these particles. This project has led to the development of a new capability at LLNL, i.e. the field of optical single molecule detection.
