Book excerpt: Alignment or registration of medical images has a relevant role on clinical diagnostic and treatment decisions as well as in research settings. With the advent of new technologies for multimodal imaging, robust registration of functional and anatomical information is still a challenge, particular in small-animal imaging given the lesser structural content of certain anatomical parts, such as the brain, than in humans. Besides, patient-dependent and acquisition artefacts affecting the images information content further complicate registration, as is the case of intensity inhomogeneities (IIH) showing in MRI and the partial volume effect (PVE) attached to PET imaging. Reference methods exist for accurate image registration but their performance is severely deteriorated in situations involving little images Overlap. While several approaches to IIH and PVE correction exist these methods still do not guarantee or rely on robust registration. This Thesis focuses on overcoming current limitations af registration to enable novel IIH and PVE correction methods.

Intensity inhomogeneity is one of the prime obstacles in the automatic MR image processing algorithms. Retrospective correction strategies for the correction of this artifact have been found to be more useful in clinical practices in comparison with prospective methods. The retrospective correction strategies are applied directly on the image and therefore can correct for intensity inhomogeneity arising from all the possible sources. The retrospective correction strategies can be broadly classified into filtering, surface fitting, histogram based and segmentation based methods. This thesis contributes improved novel retrospective correction focusing on the adult brain MR images. The methodologies are proposed with specific objectives of reduced predefined parameters that critically affect the correction accuracy, enhancement of conventional filtering methods and fully-automatic segmentation based method. Two novel methodologies have been proposed with minimal user-defined parameters. The first method has been implemented by formulating the inhomogeneity problem considering sparsity constraints in suitable transform domains. While in the second method, a compensation function and a modified diffusion strategy have been developed for intensity inhomogeneity correction. The performance of conventional filtering methods have been improved significantly by considering multiscale frameworks with the focus on reducing edge artifacts. And finally, a segmentation based method has been introduced which is fully-automatic that requires no manual interaction even for parameter initialization.

Book excerpt: Effective early detection and monitoring of patient response to cancer therapy is important for improved patient outcomes, avoiding unnecessary procedures and their associated toxicities, as well as the development of new therapies. Dynamic contrast-enhanced magnetic resonance imaging shows promise as a way to evaluate tumour vasculature and assess the efficacy of new anti-angiogenic drugs. However, unavoidable patient motion can decrease the accuracy of subsequent analyses rendering the data unusable. Motion correction algorithms are challenging to develop for contrast-enhanced data since intensity changes due to contrast-enhancement and patient motion must somehow be differentiated from one another. A novel method is presented that employs a motion-informed intensity correction in order to facilitate the registration of contrast-enhanced data. The intensity correction simulates the presence or absence of contrast agent in the image volumes to be registered in an attempt to emulate the level of contrast-enhancement present in a single reference image volume.

When imaging moving targets, many modalities are limited to fast 2D imaging techniques that provide cross-sectional snapshots (2D images) of the subject with an attempt to "freeze'' in-plane motion. However, inter-slice movement results in slice misalignment in 3D space, i.e., each image being an independent slice that fails to form a coherent volume for diagnosis and analysis. To this end, slice-to-volume reconstruction (SVR) has been proposed to reconstruct a high-quality 3D volume from misaligned 2D observations by performing inter-slice motion correction and super-resolution reconstruction. Existing SVR algorithms, however, have a limited capture range of slice motion and are time-consuming, particularly when producing high-resolution volumes. This thesis proposes a motion-robust and efficient machine learning framework for SVR, motivated by the application of magnetic resonance imaging (MRI) in assessing fetal brain development. We first introduce a slice-to-volume registration transformer that models input slices as a sequence and performs inter-slice motion correction by simultaneously predicting rigid transformations of all images in 3D space. We then reformulate the reconstruction problem using implicit neural representation, where the underlying volume is represented by a continuous function of 3D coordinates. This resolution-agnostic approach allows efficient reconstruction of high-resolution volumes. Finally, we extend this method to data that suffer from non-rigid motion by introducing an implicit motion field that captures slice-dependent deformation. These advances together enable robust and efficient 3D reconstruction and visualization in fetal MRI, benefiting diagnosis and downstream analysis. Additionally, the proposed framework has the potential for broader clinical implications in various applications that involve similar volumetric reconstruction problems.
