Book excerpt: The development of PCR, which enables extremely small amounts of DNA to be amplified, led to the rapid development of a multiplicity of a- lytical procedures that permit use of this new resource for the analysis of genetic variation and for the detection of disease-causing mutations. The advent of capillary electrophoresis (CE), with its power to separate and a- lyze very small amounts of DNA, has also stimulated researchers to develop analytical procedures for the CE format. The advantages of CE in terms of speed and reproducibility of analyses are manifold. Furthermore, the high s- sitivity of detection, and the ability to increase sample throughput with par- lel analysis, has led to the creation of a full range of analysis of DNA molecules, from modified DNA adducts and single-strand oligonucleotides through PCR-amplified DNA fragments and whole chromosomes. Capillary Elect- phoresis of Nucleic Acids focuses on analytical protocols that can be used for detection and analysis of mutations and modification, from precise DNA loci through entire genomes of organisms. The improvement is comparable to the one occuring earlier in the field of chromatography, with the introduction of the high performance technology. How important this technique has be come, is reflected by the shear volume of papers published each month; as well as a dozen of books already published on this subject. One of the most important conferences in the field, the "International Symposium on High Performance Capillary Electrophoresis" attracts now nearly thousand people every year. As capillary electrophoresis can be applied to many different analytical problems, a spe cialization is unavoidable. This evolution is also reflected in the development of instrumen tation: whereas the first devices were designed for all possible applications, new instruments are now built, that are specialized for one particular task, e.g. DNA analysis. I very much welcome the decision of the series editor and the publisher, to edit a series ofspecialized books, covering all aspects of capillary electrophoresis. Having worked on the electrophoretic separation of DNA for many years, I am convinced that there are so many different aspects on this issue that they deserve a whole book on their own. Therefore, I was happy to agree when being asked to edit this book.

While it can be measured using various analytical techniques, capillary electrophoresis (CE) is widely used for this purpose. CE is particularly effective in combination with whole column imaging detection (WCID) technology has enabled the CE approach to measure the diffusion coefficient in shorter time. Thus far, however, WCID has rarely been used for monitoring diffusion processes. The purpose of this study was to optimize the application of capillary electrophoresis, coupled with imaging detection, to the problem of protein diffusion coefficient measurement. This optimization addressed both experimental and data analysis aspects of the method. For data analysis, we explored the use of Fourier transformation (FT), which offers a non-parametric, shape-independent evaluation of the raw data. FT was compared with two other common methods, both of which operate in the time domain and, unlike FT, operate in the time domain and make assumptions about the fundamental shape of the signal. As part of exploring FT data analysis, we performed simulations, in which parameters such as resolution and measurement time were systematically varied in order to find the optimal experimental conditions. Moreover, a new experimental approach is introduced for fast and simple measurement of diffusion coefficients, and which we refer to as imaging plug flow (iPF). This technique combines capillary electrophoresis, in which proteins are pre-concentrated under the membrane by electrokinetic injection, with a dynamic imaging detection. The concentration gradient detection method based on Schlieren optics is a universal, inexpensive, and efficient dynamic imaging technology for high-throughput moving boundary electrophoresis. A prototype multi-channel chip has been implemented for such measurements, and the effect of channel dimensions was investigated. The simultaneous measurement of the diffusion coefficients in the channels of this microfluidic device has improved the throughput of the experiment. The proposed approach addresses the limitation of single channel detection associated with UV whole column imaging detection. The implementation of a multi-channel CE chip, coupled with Schlieren imaging detection and an improved scheme for data analysis based on FT, provides a simple, fast, and high-throughput approach to the analysis of proteins diffusion coefficients.

Book excerpt: Protein-DNA interactions are essential to a cell as they control all vital cellular functions such as DNA replication, repair, recombination and transcription. In order to understand the dynamics of these fundamental biological processes, it is important to know kinetic parameters for all steps involved in the formation and dissociation of relevant DNA-protein complexes. We propose Kinetic Capillary Electrophoresis (KCE) as a conceptual platform for development of kinetic homogenous affinity methods for measuring kinetic parameters of such interactions. KCE is defined as the capillary electrophoresis (CE) separation of species that interact during electrophoresis. All KCE methods are described by the same mathematics: the same system of partial differential equations with only initial and boundary conditions being different. One of the advantages of KCE is that mathematical modeling is not necessary for some of them. Here, I i) present the theoretical bases of KCE and propose a multi-method KCE toolbox as an integrated kinetic technique, ii) develop a new KCE method with simplified mathematical approach, iii) introduce a predictive mixing parameter that is essential for diffusion-based mixing in general and to KCE in particular, iv) demonstrate the advantage of the proposed concept for studying complex protein-DNA interactions. Being based on CE separation, KCE is a powerful tool for testing different hypotheses of interactions and accurately calculating multiple binding parameters such as i) high-affinity (specific) and low-affinity (non-specific) interactions that recur within the same protein-DNA pair ii) disassembly of DNA-multiple proteins complexes. The concept of KCE allows for the creation of an expanding toolset of powerful kinetic homogeneous affinity methods, which will find their applications in studies of biomolecular interactions, quantitative analyses, and selecting affinity probes and drug candidates from complex mixtures.
