Book excerpt: The Human Genome Project, an endeavor to map and sequence the entire human genome, has been in existence for almost seven years. One result of this effort has been the development of increasingly detailed genetic and physical maps spanning large regions of virtually every chromosome. Paralleling this has been the increasingly high resolution mapping of many &wnetic diseases. Together, these developments have facilitated the isolation of specific disease genes and are now motivating the construction of comprehensive transcriptional maps. This latter endeavor represents a new facet of the genome project, and as such requires the recognition and solution of a new set of problems, with the attendant development and application of a new set of techniques. The First International Workshop on the Identification of Transcribed Sequences in the Human Genome was held in 1991 and was attended by 23 investigators. Discussions at this meeting were largely devoted to defining the magnitude of the problem and describing the available techniques. A small number of laboratories reported the development of new techniques (at that time, for example, exon trapping, cDNA hybrid selection, direct cDNA screening, use of splice junction conserved sequences,etc.), but data were too limited to permit comparisons of their relative efficiencies.

Book excerpt: The Seventh Annual Human Genome Conference: Beyond the Identification of Transcribed Sequences (BITS) was held November 16-19, 1997 at the Asilomar Conference Center in Monterey, California. The format for the meeting was a combination of oral presentations, group discussions and poster sessions. The original workshop was held to discuss methodologies for the identification of transcribed sequences in mammalian genomes. Over the years, the focus of the workshops has gradually shifted towards functional analysis, with the most dramatic change in emphasis at this meeting, as reflected in the modest change in the workshop title. Topics presented and discussed included: (1) large scale expression and mutational analysis in yeast, C. elegans, Drosophila and zebrafish, (2) comparative mapping of zebrafish, chicken and Fugu; (3) functional analysis in mouse using promoter traps, mutational analysis of biochemical pathways, and Cre/lox constructs; (4) construction of 5 foot end and complete cDNA libraries; (5) expression analysis in mammalian organisms by array screening and differential display; (6) genome organization as determined by detailed transcriptional mapping and genomic sequence analysis; (7) analysis of genomic sequence, including gene and regulatory sequence predictions, annotation of genomic sequence, development of expression databases and verification of sequence analysis predictions; and (8) structural/functional relationships as determined by RNA secondary structure analysis and evolutionary conservation of non-coding sequences.

Book excerpt: Since the publication of the first edition five years ago, a wide range of new methodologies have been developed to facilitate studies on both isolated parts of the genome and the genome as a whole. This new edition has been updated and expanded so that it provides a comprehensive guide to the methods currently available to characterize the function and activity of an individual transcription factor. All the original chapters have been fully updated or rewritten and additional chapters cover the use of in vitro transcription assays, analysis of chromatin structure, use of the genomic binding site assay and analysis of transcription factor modifications. As with the previous edition, the book starts with a series of chapters concerned with characterizing the proteins binding to a specific DNA sequence and then a chapter on more detailed characterization of the protein itself. The next two chapters describe the isolation of cDNA clones encoding a transcription factor using oligonucleotides predicted from protein sequence and screening of a cDNA expression library. Chapter 6 deals with identification of transcription factors based on sequence homology analysis by both experimental screening and database searches. Chapter 7 is a new chapter that describes methods of identifying the target genes of a previously uncharacterized factor. The next chapters deal with analysis of transcription factor function. Chapter 8 deals with general techniques, and then the following chapters cover the specialized techniques of in vitro transcription assays using transcriptionally active nuclear extracts derived from rat brain, and analysis of the effect of transcription factors on chromatin structure. The final chapter describes methods for detecting the phosphorylation and glycosylation state of transcription factors.

The purpose of the workshop was to discuss and evaluate techniques for developing a complete transcriptional map of the human genome. Such a map requires the positions, sequences, and expression patterns of all genes. This goal is being approached from two different directions, each with strengths and weaknesses. One method is to identify the transcribed sequences from genomic DNA of a given region; the other is to systematically sequence and map cDNAs. The cDNA approach yields sequence information rapidly, but mapping each cDNA is a technical challenge. In the first approach, the map locations of genomic sequences are known at the outset, and the challenge is to identify exons. The efficient construction of a transcriptional map will require a diverse array of techniques.

Among its main actors, proteins called transcription factors, play an essential role in controling the rate of expression of genes, by binding to specific sites on the DNA sequence. These sites are short in lenght (5 to 15 basepairs) and are called transcription factor binding sites (TFBSs). These interactions between proteins and DNA have a fundamental role at several stages of cell development and in response to stress conditions. Various computational methods that exploit specific characteristic of TFBS have been developed and tested for the purpose of the identification of TFBSs. Examples include, the identification of TFBSs via phylogenetic footprinting, via cis-regulatory modules and via statistical over-representation. In this thesis we present a new approach that uses elements of the three identification methods to develop a large-scale approach that assesses the over-representation of TFBS in DNA sequences. Results of application of this new method are presented for five biological datasets: including a set of regions bound by estrogen receptor (ER). We also present new results, yet to be validated experimentally, from two interesting biological datasets. The first is a dataset containing coding regions under non-coding selection (called CRUNCS). The other is a set of genes regulated by proteins called angiopoietins. Finally, a new public bioinformatic software, used to estimate the over-representation of TFBSs in DNA sequences, that we call the Genome-Wide Analysis of TFBS Over- Representation (GATOR), is introduced.
