Book excerpt: Making quality and winterhardiness in barley are "ultimate" phenotypes composed of component, quantitatively inherited traits. A 69-point genome map of the seven chromosomes of barley was used, in conjunction with multi-environment phenotypes for grain yield and malting quality, to determine the chromosome locations of quantitative trait loci (QTLs). A combined analysis of the two environments identified QTLs that were both common and unique to each environment. Dispersed QTLs with positive relationships provide ready targets for marker-assisted selection. Overlapping QTLs for agronomic and making quality QTLs with favorable alleles contributed by alternate parents will require further, higher resolution mapping to determine if negative relationships are due to linkage or pleiotropy. There is preliminary evidence for orthologous agronomic trait and malting QTLs in barley. This QTL analysis will hopefully assist in the rapid development of winter making varieties that will maximize the profitability of Oregon barley production.

Population genotyping was conducted on 143 F2 plants and phenotyping was carried out on 133 F2:3 families. The molecular genetic linkage map was constructed including 293 loci associated to 19 wheat chromosomes. There are 76 new loci compared to the ITMI map. The analysis revealed eight QTLs for days to flowering and seven QTLs for plant height. Five QTLs for spike length were identified. The QTL for seed length on chromosome 5B was mapped for all trait measurements under both conditions. The present study revealed four and six QTLs for thousand-grain weight under control and stress conditions, respectively. Only one QTL on chromosome 4BL was common for both conditions. Five QTLs for thousand-grain weight were found to be specific to stress condition on chromosomes 1B, 4AL, 7AS, and 7DS. Identifying QTLs for thousand-grain weight under post-anthesis drought stress on chromosomes 7DS, 7AS, and 4AL and considering the known reciprocal translocation of 4AL/7BS in wheat, revealed the importance of the chromosomes from the homoeologous group 7 of Triticeae.

Book excerpt: Marker-assisted selection requires the identification of molecular markers associated with major genes and quantitative trait loci (QTL) using linkage analysis. In this study, we used 167 doubled haploid (DH) lines derived from two unregistered spring wheat (Triticum aestivum L.) parental lines that belong to the Canada Western Special Purpose (CWSP) class to map QTLs associated with five traits using inclusive composite interval mapping (ICIM). Using ICIM, least square means phenotype data across 3-4 environments, and a genetic map of 2,676 SNPs out of the wheat 90K SNP array, we identified ten QTLs associated with maturity (4A and 5B), plant lodging (4B, 5A, 5D, and 7D), grain yield (2D), leaf rust (4A) and stem rust (1A and 2B). Each QTL individually accounted for 6.0-22.3% of the phenotypic variance and together accounted for 8.6-38.2% of each trait. QTLs identified for rusts using ICIM had a minor effect (6.0-9.0%) or a major effect (22.3%). Our major effect QTL at 22.3% was discovered on chromosome 2B and contributed to stem rust response. Its physical location has been associated with disease response in previous studies. Results from this study provide additional valuable information to wheat researchers, in particular that the area on chromosome 2B should be considered for future analyses.

Available in PDF, EPUB and Kindle. Book excerpt: Understanding complex traits is a fundamental challenge in plant genetics and a prerequisite for molecular breeding. Tools for trait dissection are markers, maps, and quantitative trait locus (QTL) analysis. Marker-assisted selection (MAS) is an application that integrates these tools. In this thesis research, a new sequence-based marker was evaluated, maps were constructed and used, and QTLs were detected using two types of populations. Marker-assisted selection was used to develop a novel class of barley. Restriction-site Associated DNA (RAD), a sequence based-marker technology, allows for simultaneous high-density single nucleotide polymorphism (SNP) discovery and genotyping. We assessed the value of RAD markers for linkage map construction using the Oregon Wolfe Barley (OWB) mapping population. We compared a RAD-based map to a map generated using Illumina GoldenGate Assay (EST-based SNPs). The RAD markers generated a high quality map with complete genome coverage. We then used the RAD map to locate QTL for agronomic fitness traits. A paper describing this research was published (Chutimanitsakun et al., 2011). Marker-assisted selection was used to rapidly develop fall-sown barley germplasm for human food uses. The target traits were high grain [beta]-glucan, vernalization sensitivity (VS) and low temperature tolerance (LTT). The target loci were WX and VRN-H2. Marker-assisted selection was effective in fixing target alleles at both loci and waxy starch led to increase in grain [beta]-glucan. Unexpected segregation at VRN-H1 and VRN-H3, revealed by genome-wide association mapping (GW-AM), led to unanticipated phenotypic variation in VS and LTT. We found that GW-AM is an efficient and powerful method for identifying the genome coordinates of genes determining target traits. Precise information is obtained with perfect markers; additional research may be needed when multiple alleles are segregating at target loci and significant associations are with markers in linkage disequilibrium (LD) with the target loci. A paper describing this research will be submitted for publication.
