Book excerpt: The availability of high-throughput gene expression data and completely sequenced genomes from eight species of nematodes has provided an opportunity to identify novel cis-regulatory elements in the promoter regions of Caenorhabditis elegans transcripts. Motif discovery was performed in the promoter regions of genes expressed in the C. elegans intestine. We scanned the upstream regions of genes expressed in the intestine and ASE neurons for sequences similar to the binding sites of the transcription factors ELT-2 and CHE-1 respectively and showed that they are more likely to contain high-scoring matches to these binding sites than upstream regions of other genes. To create the cisRED C. elegans database, we determined orthologues for C. elegans transcripts in C. briggsae, C. remanei, C. brenneri, C. japonica, Pristionchus pacificus, Brugia malayi and Trichinella spiralis using the WABA alignment algorithm. We pooled the upstream region of each transcript in C. elegans with the upstream regions of its orthologues and identified conserved DNA sequence elements by de novo motif discovery. In total, we discovered 158,017 novel conserved motifs upstream of 3847 C. elegans transcripts for which three or more orthologues were available, and identified 82% of 44 experimentally validated regulatory elements from the ORegAnno TFBS database. We annotated 26% of the motifs as similar to known binding sequences of transcription factors from the ORegAnno, TRANSFAC and JASPAR databases. This is the first catalogue of annotated conserved upstream elements for nematodes and can be used to find putative regulatory elements, improve gene models, discover novel RNA genes, and understand the evolution of transcription factors and their binding sites in phylum Nematoda. We placed the cisRED motifs into groups based on sequence similarity and identified a series of motif groups that are associated with genes that have significant functional associations. Fifteen of the groups are specific.

Book excerpt: The main goal of our grant application is to identify novel genes that function in apoptosis (programmed cell death), using the C. elegans cell death suppressor CED-9 as our starting point for an extensive yeast two-hybrid screen. In the first year of funding, we have concentrated our attention on our discovery of a specific interaction between CED-9 and CED-4, one of the proapoptotic proteins in C. elegans. We showed that CED-4 is likely to be a major target for CED-9 action. We have also initiated work on Apaf-l, the mammalian homolog of CED-4. We have developed a simple model for how the apoptotic machinery is regulated in C. elegans. This model is now being tested, both in worms and in mammals. In the coming years, we plan to concentrate our attention back on the several other CED-9- interacting clones that we isolated in our screen.

Book excerpt: For over 30 years, researchers have taken advantage of genetic balancers and forward genetic screens to isolate lethal mutations, which have been studied to identify essential genes in C. elegans. Using traditional genetic methods, such as genetic mapping, complementation tests, and transgenic rescue assays, many essential genes have been successfully identified. However, to pinpoint a specific essential gene the involved experiments are usually labor intensive and time consuming. Nowadays, genetic methods combined with whole genome sequencing (WGS) and bioinformatics analysis provide an effective approach for the molecular identification of essential genes. In my thesis I successfully identified 64 new essential genes with 107 lethal mutations in genomic regions of C. elegans of around 14 Mb from Chromosome III(mid) and Chromosome V(left), by combining genetic mapping, Illumina sequencing, bioinformatics analyses, and experimental validation. Most of these genes have multiple recovered mutant alleles. Of these 64 genes 5 have new alleles identified, which had not been previously studied by RNA interference depletion. Furthermore, by investigating the locations of lethal missense mutations in essential genes, I have identified five novel protein functional domains. Functional characterization of the identified essential genes shows that most of them are enzymes, including helicases, tRNA synthetase, and kinases. There are also ribosomal proteins. Gene Ontology functional annotation also indicates that essential genes tend to execute enzyme and nucleic acid binding activities during fundamental processes, such as intracellular protein synthesis. Essential gene analysis shows that compared to non-essential genes, essential genes have fewer paralogs, and encode proteins that are in protein interaction hubs. Essential genes are also more abundantly and consistently expressed over all developmental stages than non-essential genes. All these essential genes traits in C. elegans are consistent with those of human disease genes. Unsurprisingly, most (90%) human orthologs of essential genes in this study are related to human diseases. Therefore, functional characterization of essential genes underlines their importance as proxies for understanding the biological functions of human disease genes.
