In the last few years, significant progress has been made in understanding the defense mechanism of rice and pathogenicity of the fungus. The rice blast system has become a model pathosystem for understanding the molecular basis of plant-fungal interactions due to the availability of both genomes of rice and M. grisea and a large collection of genetic resources. This book provides a complete review of the recent progress and achievements on genetic, genomic and disease control of the disease. Most of the chapters were presented at the 4th International Rice Blast Conference held on October 9-14, 2007 in Changsha, China. Available in PDF, EPUB and Kindle. Book excerpt: Both qualitative and quantitative resistance mechanisms are important contributors to disease resistance in rice. To identify useful sources of durable resistance for Korean breeding programs, the distribution of rice blast isolates compatible to widely used resistance (R) genes was analyzed. Interactions of 3,747 Korean rice Magnaporthe oryzae isolates with eight monogenic lines, each harboring a major blast R gene, were tested. Lines with R gene Pi-9 and Pi-5 were susceptible to the fewest M. oryzae isolates, and therefore, this gene might be applied for blast resistance in breeding programs in Korea. Six major blast resistance genes were susceptible to more than 60 % of the population, suggesting limited utility of these genes in breeding programs. Quantitative trait loci (QTL)-based resistance is predicted to provide durable and broad spectrum resistance to rice diseases. A candidate gene approach was applied to a population of 164 recombinant inbred lines to identify sources of quantitative resistance. Resistance gene analogs and defense response genes were mapped on the rice chromosomes, and analyzed for their association with blast and bacterial blight resistance QTL. A total of 21 putative QTL for blast resistance were identified on chromosomes 1, 4, 5, 6, 8, 9 and 12. Four putative QTL for bacterial blight resistance were identified on chromosome 3, 5 and 10. Thirteen RGA markers were associated with 11 different QTL on chromosome 1, 5, 8, and 9. The role of one disease resistance QTL associated gene, Os02g39330, encoding a chitinase was investigated for contributing to basal defense responses. RNAi silencing was used to evaluate contributions of the gene for the resistance to Rhizoctonia solani and M. oryzae. Five transgenic lines harboring the silencing construct and which differed in the level of expression of Os02g39330 were screened for responses to R. solani and M. oryzae. The chitinase gene expression levels were inversely correlated with sheath blight disease severity, suggesting a role for this defense gene in resistance to R. solani. Rice blast disease was not affected by silencing Os02g39330. Both qualitative and QTL-based resistances provide valuable sources of disease resistance, and a combination of R gene Pi-9 and QTL harboring the Os02g39330 chitinase may help to stabilize resistance.

Book excerpt: Rice blast caused by Magnaporthe oryzae (= Pyricularia oryzae) B. Couch, is a leading disease of rice. Magnaporthe oryzae exhibits a high degree of diversity. The diversity of isolates of M. oryzae from Africa and the U.S. were examined using vegetative compatibility and virulence phenotyping as well as determination of variation in the avirulence gene AVRPiz-t in isolates from Africa. Also, evaluation of blast resistance genes in the interspecific rice germplasm "New Rice for Africa" NERICA was done using F2 progeny of the cross of U.S. susceptible cultivar M204 and NERICA 12. The U.S. isolates were in three vegetative compatibility groups (VCGs), whereas isolates from Africa were in one to four VCGs that were unique to each country. Among isolates from the U.S, four pathotypes were distinguished based on differentials with the CO39 genetic background whereas 10 were distinguished based on the differentials with the LTH background. The R gene Pi9 was the most effective against isolates from both Africa and the U.S. Also, interspecific rice cultivars were highly resistant against isolates from both the U.S. and Africa. No single genotype or R gene was effective against all isolates from both Africa and the U.S. Blast control in the U.S could be achieved by introgression of Pi9 and Pi11 into rice cultivars. In West Africa, blast control could be achieved by introgressing Pi9, Pita2 and Pik-m into the rice cultivar F6-36. Alternatively, Pi9, Pik-s and Pik-m, could be introgressed into the rice cultivar FKR62N. For blast control in East Africa, one could introgress Pi9 into NERICA 12 or Pi9 and Piz-5 into NERICA 2. Variation in 10 of the 70 open reading frame (ORF) sequences of AVRPiz-t examined were observed. From the ORF sequences eleven haplotypes were observed with one haplotype comprising 86% of both virulent and avirulent isolates. Six virulent isolates had single nucleotide substitutions, insertions or deletions which altered the amino acid sequences of the ORF that could have caused isolates to be virulent. Based on PCR markers, two R genes, Pib and Pita2 were found in NERICA 12, but NERICA 12 could possibly contain other R genes.

Book excerpt: Africa is endowed with rich rice genetic resources that can be utilized to boost rice production and productivity on the continent. Detailed understanding of rice genetic resources and diversity of germplasm collections is significantly important for the management and sustainable use of genetic stocks and rice breeding programs. One of the major constraints to rice production in Africa is rice blast disease, caused by the fungal pathogen Magnaporthe oryzae. Deployment of host resistance combined with the use of good cultural practices remains the most promising approach for blast disease management. In this dissertation, findings from genotyping-by-sequencing (GBS) based diversity analyses, association mapping of blast resistance loci and screening for blast resistant cultivars are presented. Genetic diversity analysis of 190 African rice cultivars using 184K single nucleotide polymorphisms (SNPs) generated by GBS, revealed the existence of three major groups in the African rice population. The grouping was independent of ecologies, and varieties in different subspecies were mixed in all the three clusters. The possible explanation to such trend could be due to misclassification of these cultivars or possible admixtures that could have happened in handling seeds or may be a result of natural hybridization between O. sativa and O. glaberrima. Misclassifications of some rice cultivars were discovered using phylogenetic and PCR analyses. Association mapping using the SNP data from 190 African cultivars and 162 Rice Diversity panel 1 (RDP1) cultivars and the inoculation data of these rice cultivars with a total of nine African M. oryzae isolates identified 56 loci that are significantly associated with blast resistance. Moreover, we established the linkage of two major loci on chromosome 1 and 12 to two resistance (R) genes (Pish and Pita), respectively, by using PCR analysis. A total of 30 highly blast resistant rice cultivars to the nine isolates were obtained. Further screening of these cultivars using seven West African M. oryzae isolates showed that 50 percent of them conferred a high level of resistance. These findings demonstrate that effectiveness of GBS on population studies and the power of association mapping for quick identification of rice blast R genes and quantitative trait loci (QTLs). The identified loci are effective against many African M. oryzae isolates and could be valuable in blast resistance breeding programs in Africa.

Book excerpt: Rice blast, caused by the fungus Magnaporthe oryzae (anamorph: Pyricularia oryzae), is a ubiquitous disease that threatens rice production in the USA and worldwide. Growing resistant cultivars is the most economical and effective way to manage this disease. Multiple races exist in the M. oryzae population in the USA.¬†It is necessary to know the resistance spectrum of rice cultivars to the prevalent rice blast races in the areas where they are grown. Twelve isolates of M. oryzae collected from the southern US rice-growing region were used in this study. The genetic diversity of these isolates was evaluated with genetic and molecular methods, and the pathogenicity to different rice blast resistance genes was determined by the disease reaction of two sets of near-isogenic lines containing one blast R gene per line. From 2005 to 2016, about 200 Uniform Regional Rice Nursery (URRN) breeding lines have been tested with 9,Äì12 reference isolates annually, and a total of 2377 breeding lines have been tested. The varieties with good resistance to rice blast disease have been identified. The results could be useful for the management of rice blast disease in the southern US rice production area.
