Book excerpt: With the emergence of Systems Biology, there is a greater realization that the whole behavior of a living system may not be simply described as the sum of its elements. To represent a living system using mathematical principles, practical quantities with units are required. Quantities are not only the bridge between mathematical description and biological observations; they often stand as essential elements similar to genome information in genetics. This important realization has greatly rejuvenated research in the area of Quantitative Biology. Because of the increased need for precise quantification, a new era of technological development has opened. For example, spatio-temporal high-resolution imaging enables us to track single molecule behavior in vivo. Clever artificial control of experimental conditions and molecular structures has expanded the variety of quantities that can be directly measured. In addition, improved computational power and novel algorithms for analyzing theoretical models have made it possible to investigate complex biological phenomena. This research topic is organized on two aspects of technological advances which are the backbone of Quantitative Biology: (i) visualization of biomolecules, their dynamics and function, and (ii) generic technologies of model optimization and numeric integration. We have also included articles highlighting the need for new quantitative approaches to solve some of the long-standing cell biology questions. In the first section on visualizing biomolecules, four cutting-edge techniques are presented. Ichimura et al. provide a review of quantum dots including their basic characteristics and their applications (for example, single particle tracking). Horisawa discusses a quick and stable labeling technique using click chemistry with distinct advantages compared to fluorescent protein tags. The relatively small physical size, stability of covalent bond and simple metabolic labeling procedures in living cells provides this type of technology a potential to allow long-term imaging with least interference to protein function. Obien et al. review strategies to control microelectrodes for detecting neuronal activity and discuss techniques for higher resolution and quality of recordings using monolithic integration with on-chip circuitry. Finally, the original research article by Amariei et al. describes the oscillatory behavior of metabolites in bacteria. They describe a new method to visualize the periodic dynamics of metabolites in large scale cultures populations. These four articles contribute to the development of quantitative methods visualizing diverse targets: proteins, electrical signals and metabolites. In the second section of the topic, we have included articles on the development of computational tools to fully harness the potential of quantitative measurements through either calculation based on specific model or validation of the model itself. Kimura et al. introduce optimization procedures to search for parameters in a quantitative model that can reproduce experimental data. They present four examples: transcriptional regulation, bacterial chemotaxis, morphogenesis of tissues and organs, and cell cycle regulation. The original research article by Sumiyoshi et al. presents a general methodology to accelerate stochastic simulation efforts. They introduce a method to achieve 130 times faster computation of stochastic models by applying GPGPU. The strength of such accelerated numerical calculation are sometimes underestimated in biology; faster simulation enables multiple runs and in turn improved accuracy of numerical calculation which may change the final conclusion of modeling study. This also highlights the need to carefully assess simulation results and estimations using computational tools.

The architecture is designed to work as a true/false (event detector) or threshold level alarm of some substances, ions, etc... that are detected through a three-electrodes amperometric BioSensor approach. The device is envisaged as a Low-Power subcutaneous implantable application powered by an inductive link, one emitter antenna at the external side of the skin and the receiver antenna under the skin. The sensor is controlled with a Potentiostat circuit and then, a post-processing unit detects the desired levels and activates the transmission via a backscattering method by the inductive link. All the instrumentation, except the power module, is implemented in the so called BioChip. Following the idea of the powering link to harvest energy of the magnetic induced link at the implanted device, a Multi-Harvesting Power Chip (MHPC) has been also designed.

Book excerpt: Medical diagnostic devices are in high demand due to increasing cases of neurodegenerative diseases in the aging population and pandemic outbreaks in our increasingly connected global community. Devices capable of detecting the presence of a disease in its early stages can have dramatic impacts on how it can be treated or eliminated. High cost and limited accessibility to diagnostic tools are the main barriers preventing potential patients from receiving a timely disease diagnosis. This dissertation presents several devices that are aimed at providing higher quality medical diagnostics at a low cost. Brain function is commonly studied with systems detecting the action potentials that are formed when neurons fire. CMOS technology enables extremely high-density electrode arrays to be produced with integrated amplifiers for high-throughput action potential measurement systems while greatly reducing the cost per measurement compared to traditional tools. Recently, CMOS technology has also been used to develop high-throughput electrochemical measurement systems. While action potentials are important, communication between neurons occurs by the flow of neurotransmitters at the synapses, so measurement of action potentials alone is incapable of fully studying neurotransmission. In many neurodegenerative diseases the breakdown in neurotransmission begins well before the disease manifests itself. The development of a dual-mode CMOS device that is capable of simultaneous high-throughput measurement of both action potentials and neurotransmitter flow via an on-chip electrode array is presented in this dissertation. This dual-mode technology is useful to those studying the dynamic decay of the neurotransmission process seen in many neurodegenerative diseases using a low-cost CMOS chip. This dissertation also discusses the development of more traditional diagnostic devices relying on PCR, a method commonly used only in centralized laboratories and not readily available at the point-of-care. These technologies will enable faster, cheaper, more accurate, and more accessible diagnostics to be performed closer to the patient.

Book excerpt: Recent advances in the complexity of in vitro biological systems have enabled new possibilities for "Organ-on-a-Chip" systems with greater physiological relevancy. Microphysiological Systems (MPS) represent one such advance which incorporates a sophisticated biological construct with a custom designed biological sensor. As the world grapples with grand challenges such as the Opioid Crisis, novel neural MPS offer a means to address both the safety and efficacy of alternative therapeutics, while potentially accelerating the bench-to-market timeframe for lifesaving addiction treatments. Investigations into custom microfabrication processes for such in vitro combinatorial biosensors are thus warranted. This Dissertation addresses the development of a 3D microelectrode array (MEA) biosensor, designed for integration with a custom peripheral-central nervous system, nociceptive circuit. For such Biological MicroElectroMechanical Systems (BioMEMS) sensors, the dielectric layer is crucial as an insulator and part of the cellular microenvironment. Nanoporous silicon dioxide (SiO2) represents an excellent material for this application, however, can be difficult to incorporate on polymer-based BioMEMS platforms. After development of the baseline 3D MEA platform that can integrate several sensing modalities on a single chip, the work presented in this Dissertation further establishes a novel polydopamine (PDA) mediated chemistry for nanoporous SiO2 / Polyethylene Glycol / Matrigel microenvironment definition. Dorsal Root Ganglion (DRG)/nociceptor and Dorsal Horn (DH) neural spheroids were then matured atop this 3D MEA platform, and spontaneous / evoked compound action potentials (CAPs) were successfully recorded during and at the 6-month timepoints. Lastly, inhibitory drug trials enabled confirmation of multi-part biological activity, indicative of the neural coculture that enables a novel 3D MEA-integrated neural 3D MPS, demonstrated for the first time to our knowledge, for long-term electrophysiological applications.
