Book excerpt: Previously the coffee improvement strategy of Ethiopia was aimed to develop widely adaptable and stable cultivars across all coffee growing regions of the country although there is a significant ecological variation that prevails between the major coffee growing regions. Assessing the feedback from users on the performance of released coffee cultivars, the national coffee research program realized the need to initiate coffee improvement programs for each coffee growing region that possessed specific coffee quality and fetch premium price in the world market. In effect, coffee improvement program was initiated for Awada Agricultural Research Center mandated to improve south Ethiopian coffee with the financial aid of the Government of Switzerland. To date about 580 arabica coffee accessions have been collected and maintained in the center in separate sets of collection, and are under evaluation. Forty two (set I) and 16 (set II) selections are under variety trials, 12 selections are in variety verification trial, five hybrids are under variety verification trial and four high yielding cultivars that possessed the typical quality of Yirgachefe or Sidama coffee types were released to coffee growers in the region. In this paper, coffee improvement activities, such as collection and evaluation of germplasm, variety development activities and genetic studies are reviewed.

Coffea arabica L. (Arabica) accounts for about 60% of the world's coffee production. Coffee leaf rust (CLR), caused by the fungus Hemileia vastatrix is the major disease affecting Arabica coffee resulting in losses of over $1 billion annually. The geographical distribution of CLR is expanding due to climate change. Moreover, the genetic improvement of Arabica coffee is constrained due to its very narrow genetic base. This protocol book introduces essential concepts of mutation breeding as an efficient tool to increase the genetic diversity of Arabica coffee and presents practical methods on mutation induction and screening for resistance to CLR. Current breeding approaches, challenges and opportunities for Arabica coffee improvement are briefly reviewed and a survey of common coffee diseases with emphasis on CLR is presented. Practical protocols for mutation induction and screening for resistance to CLR are described, including novel methods for single-cell mutagenesis using in vitro cell and tissue culture techniques and for genome-wide screening of induced mutations using genomics tools. Each protocol chapter has an introduction and is supported by example results. The study provides the first detailed ecophysiological investigations of wild coffee populations. It demonstrates the inter- and intra-regional variability in phenotypic and hydrological characteristics of wild coffee. The results reveal very different strategies of wild coffee seedlings for coping with drought stress. The ecophysiological diversity shows the importance of Ethiopian wild coffee populations as gene pools for future breeding programs, and underlines the need for an in-situ conservation strategy. The study includes recommendations for coffee forest management and the use of wild arabica coffee in Ethiopia.

Therefore, improving important agronomic traits of this commercial specie remains a target for most coffee improvement programs. With advances in genomic and sequencing technology, it is feasible to understand the coffee genome and the molecular inheritance underlying coffee traits, thereby helping improve the efficiency of breeding programs. Thanks to the rapid development of genomic resources and the publication of the C. canephora reference genome, third-generation markers based on single-nucleotide polymorphisms (SNPs) have gradually been identified and assayed in Coffea, particularly in C. arabica. However, high-throughput genotyping assays are still needed in order to rapidly characterize the coffee genetic diversity and to evaluate the introgression of different cultivars in a cost-effective way. The DArTseq,Ñ¢ platform, developed by Diversity Arrays Technology, is one of these approaches that has experienced an increasing interest worldwide since it is able to generate thousands of high quality SNPs in a timely and cost-effective manner. These validated SNP markers will be useful to molecular genetics and for innovative approaches in coffee breeding.
