Book excerpt: Porcine Reproductive and Respiratory Syndrome Virus (PRRSV) is the most costly virus to the swine industry, worldwide. This study explored the application of deep sequencing techniques to understand better the virus-host interaction. On the virus side, PRRSV exists as a quasispecies. The first application of deep sequencing was to investigate amino acid substitutions in hypervariable regions during acute infection and after virus rebound. The appearance and disappearance of mutations, especially the generation of a new N-glycosylation site in GP5, indicated they are likely the result of immune selection. The second application of deep sequencing was to investigate the quasispecies makeup in pigs with severe combined immunodeficiency (SCID) that lack B and T cells. The results showed the same pattern of amino acid substitutions in SCID and normal littermates and no different mutations were identified between SCID and normal littermates. This suggests the mutations that appear during the early stages of infection are the product of the virus becoming adapted to replication in pigs. The third application of deep sequencing was to investigate the locations of recombination events between GFP-expressing PRRSV infectious clones. The results identified different cross-over occurred within three conserved regions between EGFP and GFPm genes. And finally, the fourth goal was applied to develop a set of sequencing tools for analyzing the host antibody repertoire. A simple method was developed to amplify swine VDJ repertoires. Shared and abundant VDJ sequences that are likely expressed by PRRSV-activated B cells were determined in pigs that had different neutralization activities. These sequences are potentially correlated with different antibody responses.

It was a vaccine that enabled global eradication of the dreaded disease smallpox. Mass immunization of children forms the anchor of the strategy of the World Health Organization (WHO) to attain "health for all" status by the year 2000. Vaccinology is undergoing a dimensional change with the advances that have taken place in immunology and genetic engineering. Vaccines that confer short or inadequate immunity or that have side effects are being replaced by better vaccines. New vaccines are being developed for a variety of maladies. Monoclonal antibodies and T cell clones have been employed to delineate the immunodeterminants on microbes, an approach elegantly complemented by computer graphics and molecular imaging techniques. Possibilities have opened for obtaining hitherto scarce antigens of parasites by the DNA recombinant route. Better appreciation of the idiotypic network has aroused research on anti idiotypic vaccines. Solid-phase synthesis of peptides is leading to an array of synthetic vaccines, an approach that is expected to attain its full potential once the sequences activating suppressor cells are discovered and the rules for presentation of antigens to T and B cells are better worked out. A new breed of vaccines is on the horizon that seeks to control fertility. Originally conceived to intercept a step in the reproductive process, they are conceptual models for developing approaches to regulate the body's internal processes.

Between 1961 and 1966 my colleagues and I deciphered the genetic code in Escherichia coli and showed that the genetic code is the same in E. coli, Xenopus laevis, and guinea pig tissues. These results showed that the code has been c- served during evolution and strongly suggested that the code appeared very early during biological evolution, that all forms of life on earth descended from a c- mon ancestor, and thus that all forms of life on this planet are related to one another. The problem of biological time was solved by encoding information in DNA and retrieving the information for each new generation, for it is easier to make a new organism than it is to repair an aging, malfunctioning one. Subsequently, small modi?cations of the standard genetic code were found in certain organisms and in mitochondria. Mitochondrial DNA only encodes about 10–13 proteins, so some modi?cations of the genetic code are tolerated that pr- ably would be lethal if applied to the thousands of kinds of proteins encoded by genomic DNA.

The employment of important research platforms, such as genomics and proteomics, has contributed significant insight into the mechanisms underlying microbial infection and microbe-host interaction. In this Frontiers Research Topic, we aim to produce a timely and pertinent discussion regarding the current status of “Proteomics of microbial Human pathogens” and the role of proteomics in combating the challenges posed by microbial infection and indeed acquired anti-microbial resistance. As the field of proteomics progressed from 2-DE gel based approaches to modern LC-MS/MS based workflows, remarkable advances have been reported in terms of data quantity and quality. Given the immediate and enormous advantages that high resolution and accurate mass spectrometers have brought to the field, proteomics has now evolved into a robust platform capable of generating large amounts of comprehensive data comparable to that reported previously in genomics studies. For example, detection of the complete yeast proteome has been reported and other small proteomes, such as those of bacteria, are within reach. Mass spectrometry-based proteomics has become an essential tool for biologists and biochemists, and is now considered by many as an essential component of modern structural biology. Additionally, the introduction of high-resolution mass spectrometers has driven the development of various different strategies aimed at accurate quantification of absolute and relative amount of protein(s) of interest. Emerging targeted mass spectrometry methodologies such as; Selected Reaction Monitoring (SRM), Parallel Reaction Monitoring (PRM) and SWATH, are perhaps the latest breakthrough within the proteomics community. Indeed, through a label free approach, targeted mass spectrometry offers an unequalled capability to characterize and quantify a specific set of proteins reproducibility, in any biological sample. Usefully, Aebersold and colleagues have recently generated and validated a number of assays to quantify 97% of the 4,012 annotated Mycobacterium tuberculosis (Mtb) proteins by SRM. As such, the Mtb Proteome library represents a valuable experimental resource that will undoubtedly bring new insight to the complex life cycle of Mtb. Finally, as reviewed recently in Frontiers Research Topic, mass spectrometry-based proteomics has had a tremendous impact on our current understanding of post translational modification (PTM) in bacteria including the key role of PTMs during interaction of pathogenic bacteria and host interactions. We believe that our understanding of microbial Human pathogens has benefited enormously from both 2-DE gel and modern LC-MS/MS based proteomics. It is our wish to produce an integrated discussion surrounding this topic to highlight the existing synergy between these research fields. We envisage this Research Topic as a window to expert opinions and perspectives on the realistic practicalities of proteomics as an important tool to address healthcare problems caused by microbial pathogens.
