Book excerpt: Abstract: NOD (nucleotide binding and oligomerization domain) proteins are a subclass of the AAA+ ATPases (ATPases associated with various cellular activities), which play important roles in apoptosis and innate immune response. Apaf-1 is a founding member of the NOD family, which regulates apoptosis in mammalian cells. In the presence of cytochrome c and dATP/ATP, Apaf-1 oligomerizes to form the human apoptosome, which binds and activates procaspase-9 (pc-9) to initiate a proteolytic cascade. The domain structure of the human apoptosome has been determined previously by electron microscopy and individual domain modeling, but some aspects of this model remain unclear. To obtain a higher resolution structure and understand the interaction between the apoptosome and pc-9, we constructed a pc-9 mutant, which has a thrombin site in the linker region between the pc-9 prodomain and catalytic domains. After holo-apoptosome assembly, thrombin released the pc-9 catalytic domains, and apoptosomes with bound pc-9 prodomains were used for structural studies. We determined a high resolution structure of this "activated" apoptosome at - 9 A resolution by electron microscopy and single particle methods, and built a pseudo-atomic model, which revealed new aspects of apoptosome assembly and activation. First, CARDs (caspase activation and recruitment domains) are flexible in the ground state apoptosome. Second, pc-9 prodomains interact with Apaf-1 CARDs to form an "activation" disk that sits above the stable, heptameric platform. This disk is flexibly attached through short linkers to the NBDs (nucleotide binding domains). Finally, the pc-9 catalytic domains are flexible and do not interact with the apoptosome during their activation. Instead, our data support an "in cis" activation model, based on quantitative mass spectrometry, mutagenesis of the pc-9 linker and pc-9 activity assays. In this model, pc-9 monomers on the apoptosome are activated by dimerization with a neighboring pc-9. The flexibly linked pc-9 dimers may create an optimal procaspase-3 processing machine.

This book provides a comprehensive view of cell death, from its mechanisms of initiation and execution, to its implication in human disease and therapy. Physiological cell death plays critical roles in almost all aspects of biology, and the book details its roles in lymphocyte homeostasis, neuronal function, metabolism, and the DNA damage response. When physiological cell death goes awry, diseases can arise, and cancer is presented as a central paradigm for the consequences of derangements in the interplay between cell survival and cell death. At the same time, the potential promise of targeted therapies aimed at interdicting cell death machineries are also discussed extensively. The molecular mechanisms that underlie apoptotic cell death are illustrated from the perspectives of both the intrinsic, mitochondrial apoptotic pathway and the extrinsic, death receptor pathway. Book excerpt: During stress-induced apoptosis, the initiator caspase-9 is activated by the Apaf-1 apoptosome and must remain bound in order to retain significant catalytic activity. Nevertheless, in apoptotic cells, the vast majority of processed caspase-9 is paradoxically observed outside of the complex. We demonstrate herein that apoptosome-mediated cleavage of procaspase-9 occurs exclusively through a CARD-displacement mechanism, so that unlike the effector procaspase-3, procaspase-9 cannot be processed by the apoptosome as a typical substrate. Indeed, procaspase-9 possessed higher affinity for the apoptosome and could displace processed caspase-9 from the complex, thereby facilitating a continuous cycle of procaspase-9 recruitment/activation, processing, and release from the complex. Due to its rapid autocatalytic cleavage, however, procaspase-9 per se contributed little to the activation of procaspase-3. Thus, the Apaf-1 apoptosome functions as a proteolytic-based "molecular timer", wherein the intracellular concentration of procaspase-9 sets the overall duration of the timer, procaspase-9 autoprocessing activates the timer, and the rate at which processed caspase-9 dissociates from the complex (and thus loses its capacity to activate procaspase-3) dictates how fast the timer "ticks" over. To understand the physiological relevance of molecular timer in vivo, we are currently generating caspase-9 knock-in mouse models. These mouse models will enhance our understanding of the importance of caspase-9 processing within the apoptosome.

Cell death was first described in the rabbit ovary (Graaffian follicles), the phenomenon being called ‘chromatolysis’. To date, it is recognized that various forms of cell death (programmed cell death, apoptosis and autophagy) are essential components of ovarian development and function. Programmed cell death is responsable for the ovarian endowment of primordial follicles around birth; in the prepuberal and adult period, apoptosis is a basic mechanism by which oocytes are eliminated by cancer therapies and environmental toxicants; in the ovarian cycle, follicular atresia and luteal regression involve follicular cell apoptosis. Finally, abnormalities in cell death processes may lead to ovarian disease such as cancer and chemoresistance. In this book, after an introductory description of various forms of cell death and of the ovary development and function in mammals, the processes of cell death in ovarian somatic cells and oocytes are described at cytological, physiological and molecular levels and analyzed in the embryonic, prepuberal and adult ovary. A complex array of molecular pathways triggered by extrinsic and intrinsic signals able tor induce or suppress cell death in the same cell, according to cell type and ovary developmental stage, emerges. Physiological interactions with the axis hypothalamus-hypophysis as well as ovarian internal functional signal are also critically reviewed to explain the abortive development of follicles before the beginning of the ovarian cycle. The book conveys information useful to the updating of biologists and physicians who are interested to the ovary biology and functions.
