Book excerpt: In this work we use polarization-resolved pump-probe and two-dimensional infrared (2DIR) spectroscopy to study the conformational changes and the vibrational population dynamics in complex molecular systems. In the first part of this thesis we investigate elastin-like polypeptides, which are a new class of biocompatible molecules known for their promising application in drug delivery, tissue engineering and recombinant protein purification. When heated above their lower critical solution temperature, these peptides undergo a sharp, reversible transition to an insoluble phase. We study the molecular origin of this transition by using 2DIR spectroscopy to probe the amide I’ vibration, which is sensitive to the conformation and the solvation state of the peptide backbone. In the second part we demonstrate how the sensitivity of nonlinear vibrational spectroscopy can be increased by more than 4 orders of magnitude by exploiting the nearfield of infrared gold nanoantennas. In addition to performing a proof of principle experiment, we also develop an intuitive and didactic model which explains the observed linear and nonlinear infrared signals. In the last part we study methylammonium lead halide perovskites, which are a new class of solution-processable, cheap, high-efficiency solar-cell materials. Many of the remarkable optoelectronic properties of these materials are attributed to the fast reorientational dynamics of the methylammonium cation. We use a combination of 2DIR spectroscopy and molecular dynamics simulations to characterize the timescale and nature of these ultrafast motions.

Book excerpt: Proton-coupled electron transfer model systems (PCET) are examined using polarization selective femtosecond infrared pump-probe spectroscopy to determine how the structural modes are coupled to the OH/OD stretching vibrational mode by monitoring low frequency oscillations in the OH/OD vibrational mode using pump-probe techniques. For all of the systems discussed in this dissertation, low frequency modes are anharmonically coupled to the OH/OD stretching vibration. The OH/OD stretching vibration discussed in this dissertation have complex and broad lineshapes in the infrared region (IR) that are difficult to decipher. A broadband IR (BBIR) source, when used as part of a third order nonlinear infrared pump-probe spectroscopy, gains access into the electronic ground state potential energy surface. This information reveals the molecular dynamics that give rise to the complex structure in an IR spectra. The BBIR used for these experiments is generated by focusing 800 nm/400 nm pulses into compressed air and is tunable from 2 - 5 microns with a FWHM greater than 1200 wavenumbers. The BBIR is a crucial mid-IR source in subsequent chapters for examining the broad lineshapes of the OH/OD stretching mode, which often exceeds 200 wavenumbers. The coupling of low frequency structural modulations to hydrogen bonding dynamics in PCET systems is explored by using the OH/OD stretching vibration in CCl4 or CHCl3. Third order nonlinear ultrafast infrared pump-probe spectroscopy is used to gather information on the high frequency OH/OD stretching vibrational modes in the ground state such as vibrational relaxation time and anharmonic vibrational coupling to low frequency structural modulations. At least one anharmonically coupled low frequency mode between 120 and 250 wavenumbers has been observed in all systems. To better understand and visualize how the low frequency mode may contribute to the PCET chemistry, we calculated the fundamental frequencies and third order coupling constants using Gaussian09. These calculations show a low frequency modulation along the reaction coordinate at a similar frequency. This information will allow us to unravel how hydrogen bonding dynamics are involved in the PCET process.

Book excerpt: Proteins are complex molecular machines that facilitate the chemical reactions fundamental to life. Their functions are encoded in a linear sequence of amino acids, of which only 20 species are found in nature. Yet the functional and structural diversity accessible through these building blocks is vast. Molecular and atomic-level protein studies have been crucial to our understanding of health and treatment of disease, with increasingly sophisticated experimental and computational methods continuing to provide new information with which to advance medicine. However, the requirement for more detailed understanding of proteins has risen through the emergence of multi-antibiotic-resistant bacteria and also through the potential to design synthetic proteins of novel function. Paradigms of protein function have evolved significantly since early studies, though few all-encompassing descriptions have been proposed, owing to the complex, dynamic structures of these large biomolecules. Presently, the relationship between protein structural motions at different timescales appears to hold vital significance to the elusive aspects of biological mechanisms. No single measurement technique is capable of accessing the multitude of timescales over which protein motions occur, and thus concerted investigation is necessary. Observation of dynamics at the femtosecond-picosecond timescale has only recently become possible through the development of new experimental techniques, allowing a new class of protein motions to be investigated. In this thesis, the advanced technique of two-dimensional infrared spectroscopy (2DIR) is employed to study three biomolecular systems with implications to ubiquitous protein interactions. The aims of these investigations are, firstly, to demonstrate the suitability of 2DIR spectroscopy in gathering novel dynamic information from biological systems that is not accessible via other methods, and secondly, to derive the potential physical significance of these dynamics as they relate to biological function. A description of the underlying theory of 2DIR is presented in this Chapter, along with the considerations that must be made in the application of such a technique to complex biological case-studies. In Chapter (2), descriptions are given for the experimental setups used to acquire infrared spectra, specifically, Fourier transform infrared (FTIR), pump-probe and 2DIR spectroscopies. In Chapter (3) the catalytic-site dynamics of two closely-related haem proteins are each studied by monitoring the vibrational evolution of a nitric oxide (NO) probe molecule bound to the haem centre. A comparison of the active site dynamics is performed in order to correlate the observed differences with discrepancies between the protein reaction mechanisms. Chapter (4) explores the potential of a coenzyme with high protein-binding promiscuity to serve as an intrinsic reporter of the dynamics that occur at substrate binding sites. Infrared analysis and categorisation of the free coenzyme molecule is performed in order to establish its effectiveness as a probe. In Chapter (5), method-development strategies are proposed for the extraction of 2DIR data from large, complex protein-protein systems, with the objective of expanding the range of interactions on which 2DIR can effectively report. Both well-established and novel strategies are employed, and the potential and limitations of the technique are discussed in the context of these demanding case-studies. Chapter (6) draws together conclusions and an overview of progress made and discusses future directions.

A total of more than 300 papers were presented, reporting the forefront of research in ultrashort pulse generation and characterization, including new techniques for shortening the duration of laser pulses, for stabilizing their absolute phase, and for improving tenability over broad wavelength ranges, output powers and peak intensities. Ultrafast spectroscopies, particularly time-resolved X-ray and electron diffraction and two-dimensional spectroscopy, continue to give new insights into fundamental processes in physics, chemistry and biology. Control and optimization of the outcome of ultrafast processes represent another important field of research. There are an increasing number of applications of ultrafast methodology in material diagnostics and processing, microscopy and medical imaging. The enthusiasm of the participants, the involvement of many students, the high quality of the papers in both oral and poster sessions made the conference very successful.
