The benefits of probiotic-type approaches in cattle, pigs, fish, and poultry, include improved general animal health, reduced foodborne pathogen populations, increased growth rate and feed efficiency, improved milk and egg production, and have been reported world-wide. Successes from probiotic approaches in multiple species have ensured their adoption; however, several fundamental questions remain. Early establishment and retention of an ecological balance in the gastrointestinal tract is an important first step for an external biological additive to be effective in young animals, suggesting that some of the benefits of direct-fed microbials may be due to an early establishment of a “normal” native gut microbial population. Research has indicated that the establishment of a normal population can enhance gut epithelial integrity, preventing inflammation and improving animal health. Thus, it is important that we understand the key processes that occur during the establishment of the gut microbial population that can impact gastrointestinal fermentation and provide protection against pathogens of the animals and of human consumers. Knowing how these processes work and how they impact animal energy and protein expenditures can guide further improvements of available and future commercial products. Exciting research opportunities are discussed in this book, examining different characteristics of DFMs that are fed to animals to meet different production demands in different production scenarios (e.g., beef versus dairy versus swine versus fin fish). The advent of molecular and next-generation sequencing offers methods of developing tailored DFMs, and of early detection of successful DFM establishment in the gut. It exerts both physical and biochemical defenses against invading foodborne pathogens and other hazards. In pigs, the gut microbiota community assembled postnatal plays a very important role in the development of multiple physiologic aspects, such as development of the gastrointestinal tract, nutrient exchange, immune defense against foreign pathogens and growth performance. Microbiome-host communication changes with age. Despite recent advances in understanding the swine gut microbiome at different growth stages, a comprehensive longitudinal study of the lifelong dynamics of the swine gut microbiome is lacking. Besides, in the current market swine-specific probiotic options are very limited due to the shortage of swine cultivable strains. This is also due to the missing knowledge of practical cultureomic methods in swine research. Large scale probiotic screening can be performed using cell models to reduce cost and increase consistency. Establishing a stable, rapid and dependable model that can facilitate probiotic screening and practical investigations. In this dissertation, we characterized the longitudinal swine gut microbiome from a total of 18 pigs and determined that gut microbiome structures change with age (Chapter III). A validation trial also confirmed the stage-related microbiome composition and disclosed the difficulty of colonizing the gut of young piglets with an adult pig microbiome. We examined how the gut microbiome amassed and changed with age, how growth stage and diet composition affected the microbiome community, and how this ultimately affects animal health and growth performance. Next, through swine gut microbiome cultureomic techniques (Chapter IV), we established a basic understanding of the number of culturable swine gut bacteria there are through the use of 53 culturing methods applied to fecal samples from each growth stage. Also, we investigated which of these methods is most efficient for the cultivation of certain bacterial species of interest. Finally, an in vitro model was established using IPEC-J2 cells (Chapter V) to screen for useful probiotics and to study their beneficial biological functions. Overall, this dissertation provides valuable insights into swine microbiome research that can lead to meaningful industrial applications.

Book excerpt: To secure animal welfare and maximum production, feed additives are often added to nursery pig diets to increase nutrition digestibility, enhance intestinal health, and prevent or mitigate disease, with the ultimate goal of improving growth performance. This thesis performed a longitudinal analysis using next-generation sequencing to investigate the dynamic changes of gut microbiota in weaned pigs fed commercial feed additives. Chapter II was used to evaluate the effects of organic acid mixture on growth performance and gut microbiota of weaning pigs. This study demonstrated that the inclusion of 0.035% (SBA0.035) or 0.070% (SBA0.070) sodium butyrate in a diet containing 0.5% benzoic acid improved the growth performance of weaning pigs. The SBA0.035 diet revealed the greatest gut microbial diversity and the enrichment of several potentially beneficial bacterial taxa such as Oscillospira, Blautia, and Turicibacter. The results showed that the gut community benefitted more in pigs fed this diet compared to the other diets used in this study. Chapter III evaluated the impact of peptides along with probiotic and ZnO on the growth performance and fecal microbiome of weaning pigs. Results indicated that the combination diet of peptides and ZnO can offer equivalent growth performance but at a lower cost as compared to the diet containing SDPP and ZnO. Gut microbiota analysis clearly showed that diet containing peptides plus ZnO had similar impacts on specific bacteria as dietary SDPP in combination with ZnO, which may have contributed to increased growth performance. In Chapter IV, we evaluated the growth performance and gut microbiota of weaning pigs subjected to different levels of peptides with or without the pharmaceutical level of ZnO supplementation in a nutrient‐deficient diet. Results revealed that the pharmaceutical level of ZnO conditioned the gut community to a point where the peptides could effectively restore growth performance in nursery pigs fed nutrient-deficient diets.

Book excerpt: Early-life bacterial colonisation can be of particular importance to the overall growth and health of an animal, especially influencing intestinal and immune system development with long-term implications. This is especially relevant in pig production where post-weaning enteric infection is one of the major concerns related to the gut health of pigs, and is associated with economic losses and welfare problems. Commercial pig production systems involves early and abrupt weaning, which contrasts with the gradual transition from mother’s milk to solid feed in nature. Due to such abrupt weaning, a piglet is challenged with multiple stressors (including environmental-, nutritional- and psychological-) which is usually associated with changes in gut microbiota and a high incidence of diarrhoea. Modulating intestinal microbiota to reduce weaning-associated problems in pigs, is getting increasing scientific and commercial interest, as microbial dysbiosis (or imbalance) has been identified as a leading cause of post-weaning intestinal infections. The overall aim of this thesis was to understand the molecular effects of early-life feeding (pre-weaning provision of fibrous feed), associated with the pattern of intestinal microbiota colonisation and gut maturation. We hypothesised that early feeding of a fibrous diet containing both soluble and insoluble fermentable fibres will affect the microbiota and physiological development of neonatal or suckling piglets, facilitating a better preparation for the weaning transition.

PY produce many fermentation metabolites, intercellular effectors, minerals and enzymes that make it an idea nutritive feed supplement for ruminants. The mode of action of the PY is depends on the animal biological inheritance, breed, managemental condition and microbial feeding type. Therefore, PY must formulate using same ecological origin, alone with desirable target; as it would be more compatible with gut ecoysytem and would yield maximum outputs as compare to non-target or foreign probiotic (FP). Therefore, for development of the Indigenous Target Probiotic (ITP), the isolation source must be same ecological region with desirable target like improve animal health and productivity. In the situation of the increase food storage around the world, ITP may provide a useful feed supplements to improve the food production in cost effective manner as compare to FP. Probiotic effectiveness is considered to be population/breed/target specific due to difference in the feed intake, change gut microflora, different food habits and different host-microbial interactions. In this chapter, we will highlight the preparation of the ITP yeast and its mode of action on animal gut microbiota.

Such assays are particularly important in situations where a large number of foods/bioactives need to be screened rapidly and in a cost effective manner in order to ultimately identify lead foods/bioactives that can be the subject of in vivo assays.
