Book excerpt: This book gives an overview of recent developments in RS and SERS for sensing and biosensing considering also limitations, possibilities and prospects of this technique. Raman scattering (RS) is a widely used vibrational technique providing highly specific molecular spectral patterns. A severe limitation for the application of this spectroscopic technique lies in the low cross section of RS. Surface-enhanced Raman scattering (SERS) spectroscopy overcomes this problem by 6-11 orders of magnitude enhancement compared with the standard RS for molecules in the close vicinity of certain rough metal surfaces. Thus, SERS combines molecular fingerprint specificity with potential single-molecule sensitivity. Due to the recent development of new SERS-active substrates, labeling and derivatization chemistry as well as new instrumentations, SERS became a very promising tool for many varied applications, including bioanalytical studies and sensing. Both intrinsic and extrinsic SERS biosensing schemes have been employed to detect and identify small molecules, nucleic acids and proteins, and also for cellular and in vivo sensing.

Book excerpt: DNA is the prerequisite for all biological life and its discovery has revolutionised the understanding of biomolecular interactions and disease expression. This has enabled significant improvements in patient diagnosis and medical treatment to be carried out. The advancements in technology and instrumentation have continually progressed this knowledge and continue to push the boundaries of diagnostic and clinical advancements. One effective way to achieve this is through application of dye labelled DNA sequences and metallic nanoparticle suspensions. This research details an understanding of the interaction between dye labelled oligonucleotides and silver nanoparticle surfaces, which generate strong surface enhanced Raman scattering (SERS) responses through specific hybridisation events which correlate to the presence of targeted sequences. During this study, the attraction of oligonucleotides onto metal nanoparticles was shown to be driven through the DNA nucleobases. Therefore, the increased exposure of the base groups within single stranded DNA sequences generated a higher affinity for metal surfaces which in turn produced stronger SERS responses when compared to double stranded DNA. This principle was utilised within a DNA detection assay to successfully demonstrate the presence of target DNA sequences. Two novel DNA detection assays were also investigated which utilised SERS to determine the presence of sequences relating to the methicillin resistant Staphylococcus aureus (MRSA) strain. A solution based detection method was developed through coupling a TaqMan assay with SERS. This combination enabled highly specific detection of clinically relevant sequences of MRSA to be obtained with 7 fM limits of detection achievable. The multiple detection of different genomic S. aureus strains was achieved through the molecularly specific and narrow emission spectral profiles obtained. A contrasting DNA detection strategy which relies upon the hybridisation of complementary sequences on a solid substrate surface was shown. Silver nanoparticles were functionalised with specific DNA sequences and a variety of SERS active molecules, enabling the selective detection of target sequences from nitrocellulose membranes. This thesis has exploited SERS to enable the specific identification of DNA sequences to be achieved via utilisation of silver nanoparticles. Through SERS, an insight into the interactions of DNA and silver nanoparticles surfaces has been gained as well as enhancing the sensitivity and specificity achievable within SERS detection assays.

Book excerpt: SERS based DNA biosensors have recently gained considerable attention for detection of target gene sequences related to diseases in medicine, the food industry, the environment and agriculture. In this work, we developed three nanoparticle based SERS assays for detection of viral DNA. First, an indirect capture model assay using Au nanoparticles was demonstrated for SERS detection of DNA derived from the West Nile Virus (WNV) RNA genome. Upon incubation with colloidal Au, hybridization complexes containing the WNV target sequence, a complementary capture oligonucleotide conjugated to a strong tethering group and a complementary reporter oligonucleotide conjugated to methylene blue (MB), a Raman label, anchors the resultant ternary complex to Au nanoparticles and positions MB within the required sensing distance for SERS enhancement. The SERS test provides a spectral peak signature profile that is capture-specific and characteristic of the Raman spectrum for MB. The next study decribes a model paramagnetic nanoparticle (MNP) assay that is demonstrated for SERS detection of WNV target DNA sequence. Detection is based on the capture of WNV target sequences by hybridization with complementary oligonucleotide probes covalently linked to fabricated MNPs and Raman reporter tag-conjugated gold nanoparticles (GNPs) and the subsequent removal of GNP-WNV target sequence-MNP hybridization complexes from solution by an externally applied magnetic source. Laser excitation of the pelleted material provided a signature SERS spectrum which is diagnostic for the reporter, 5,5 feet-dithiobis(succinimidy-2-nitrobenzoate) (DSNB), and restricted to hybridization reactions containing WNV target sequences. Finally, we developed a magnetic capture-based SERS assay for the viral DNA multiplex detection in solution using Au-coated paramagnetic nanoparticles as SERS-active capture substrates and Raman tag-conjugated oligos as reporter probes. Using the DNA derived from the Rift Valley Fever Virus (RVFV) and West Nile Virus (WNV) RNA genome, WNV as the model targets, monoplex and multiplex SERS detection were designed and demonstrated.

In particular the advent of the Polymerase Chain Reaction (PCR) has enabled extremely low levels of DNA to be amplified and quantified, and along with fluorescence based detection measurements, has provided a reliable method of detecting genomic concentrations of DNA. However, throughout the years it has become apparent that although successful, these techniques have inherent complications that cannot be ignored in a research field as progressive as medical diagnostics. As a result, the future of biomolecule detection relies on the development of novel techniques that are able to eliminate the problems associated with conventional detection methods. Detection methods amenable to this goal include oligonucleotide nanoparticle conjugates for colorimetric DNA detection, and surface enhanced resonance Raman scattering (SERRS), which provides improved sensitivity in comparison to fluorescence along with the potential for multiplexed analysis. Additionally, the use of enzymes in DNA detection to provide a method of target cycling and signal amplification provides a path toward amplification free analysis. The overall aim of this research was to develop novel methods for the detection of DNA based on enzymatic activity. This primarily involved implementing the enzyme lambda exonuclease in a target cycling strategy, alongside DNA labelled with a donor and acceptor FRET pair for use in fluorescence detection. This enzyme was also utilised within a nanoparticle assembly system, whereby oligonucleotides were conjugated to gold and silver nanoparticles for use in SERRS analysis. Finally, alternative enzymatic processes were investigated for the detection of DNA using resonance Raman and surface enhanced resonance Raman scattering. The catalytic activity of a DNAzyme on certain peroxidase substrates was investigated and used within a catalytic beacon assay protocol for the detection of DNA. Also, the enzymatic activity of gold and silver nanoparticles was investigated and their potential as enzyme mimetics for analyte detection was examined.
