Book excerpt: Nature has evolved sequence-controlled polymers, such as DNA and proteins, over its long history. The recent progress of synthetic chemistry, DNA recombinant technology, and computational science, as well as the elucidation of molecular mechanisms in biological processes, drive us to design ingenious polymers that are inspired by naturally occurring polymers, but surpass them in specialized functions. The term “designer biopolymers” refers to polymers which consist of biological building units, such as nucleotides, amino acids, and monosaccharides, in a sequence-controlled manner. This book particularly focuses on the self-assembling aspect of designer biopolymers. Self-assembly is one common feature in biopolymers that is used to realize their dynamic biological activities and is strictly controlled by the sequence of biopolymers. In a broad sense, the self-assembly of biopolymers includes a double-helix formation of DNA, protein folding, and higher-order protein assembly (e.g., viral capsids). Designer biopolymers are now going beyond what nature evolved: researchers have generated DNA origami, protein cages, peptide nanofibers, and gels. This book illustrates the latest interdisciplinary work on self-assembling designer biopolymers. As shown by this book, the self-assembly of biopolymers has a great impact on a variety of research fields, including molecular biology, neurodegenerative diseases, drug delivery, gene therapy, regenerative medicine, and biomineralization. Non-viral vectors are highly attractive, since they can deliver large quantities of genetic information and are low immunogenic. In this respect, unsymmetrical bolaamphiphiles (bolas) bearing two different hydrophilic head-groups connected by a hydrophobic spacer could be an attractive alternative for vector design, as they can form well-defined supramolecular nanostructures (nanovesicles and nanotubes) that are more stable than those formed with lipids. The aim of the present work was to develop new gene delivery vectors based on bolas capable to form such nanostructures hosting a DNA molecule and exposing at their external surface neutral ligands. For this purpose, a variety of bolas, bearing cationic and neutral groups connected by a hydrophobic spacer, were obtained by multi-step organic synthesis. Their characterization by different instrumental techniques suggested that the nature of the head groups as well as the hydrophobic spacer defines the bola self-assembly, their interaction with DNA and the morphology of their complexes (bolaplexes). While the first two generations of bolas lack the essential features of nonviral vectors, the final third generation was found highly promising. The latter showed a strong interaction with DNA, the formation of small bolaplexes and good transfection efficiency in different cell lines. The increase in transfection efficiency in presence of DOPE or chloroquine suggested that the key barrier for their internalization could be the lipid fusion and the endosomal escape. Some bolaplex formulations showed a transfection efficiency comparable to the best commercial transfection agents. Thus, the present work introduces a new class of efficient transfection agents based on unsymmetrical bolaamphiphiles.

Book excerpt: We report on the gene silencing activities of Cationic Liposome (CL)-siRNA complexes transfected into cultured mammalian cells. We show that traditional CL formulations are inefficient delivery vectors for siRNA, requiring much larger CL:NA charge ratios for measurable activity. The high amount of CL required to achieve these charge ratios induces cellular toxicity, however, complex formulations with multivalent (5+) CLs can alleviate this effect. Additionally, we present new structural data suggesting that the internal organization of the siRNA within the complex is isotropic and not optimally packed. Poor packing negatively influences the stability of the complex and is related to the lower delivery efficiencies. Synchrotron x-ray diffraction experiments on model CL-short DNA complexes revealed that end stacking of the duplexes will promote a novel, highly ordered centered rectangular phase of DNA within the complex - in contrast to the unorganized siRNA. Furthermore, in systems designed to inhibit end stacking, the organization became dependent on the shape anisotropy of the NA, favoring longer sequences over shorter sequences. Taken together, we suggest some criteria for CL-short NA formulations that improve their overall stability and build towards more efficient CL-siRNA complexes for gene silencing.

In this work, environmentally responsive lipid materials are designed to be responsive to (i) reducing milieu of the cytoplasm and (ii) low pH of late endosome. (i) The cleavable multivalent lipids (CMVLs) are designed with a disulfide bond in the linker between cationic headgroup and hydrophobic tails. CMVLs are designed to show the effect of lipid-nucleic acid complexes degradation in cytoplasm on nucleic acid delivery and cytotoxicity (ii) An acid-labile PEG-lipid (HPEG2K-lipid) capable of losing PEG chains at the pH of late endosomes is tailored for optimum circulation lifetime of liposomes as well as efficient endosomal release. Here, the efficient synthesis is presented as well as extensive characterization of the series of tailored cleavable multivalent lipids (CMVLn, with n = 2 to 5 the number of positive headgroup charges at full protonation). The self-assembled complexes of the CMVLs and DNA are a prototypical environmentally responsive material, undergoing extensive structural rearrangement when exposed to reducing agents. CMVL-DNA complexes are employed as carriers for nucleic acids in DNA transfection as well as small interfering RNA silencing experiments. The employment of CMVLs in complexes with nucleic acids presents the effect of CMVLs degradation on cytotoxicity, DNA transfection as well as siRNA silencing efficiency. The investigation of structural evolution of CMVL-DNA complexes at varied complex composition, temperature and incubation time was assessed employing small-angle X-ray scattering (SAXS) and wide-angle X-ray scattering (WAXS).
