Available in PDF, EPUB and Kindle. Book excerpt: The gut microbiome is important for immune system regulation, metabolism, and host physiology. However, certain changes or imbalances in the microbiome community structure and function are correlated with various intestinal disorders, metabolic diseases, digestive issues, cancer, type 2 diabetes, and obesity. Certain emulsifiers that are usually found in processed foods increase the risk of obesity and ulcerative colitis and can induce low-grade gut inflammation and colitis. Thus, this thesis examined how carboxymethyl cellulose (CMC), an emulsifier typically found in ice cream and baked goods, affects microbial physiology by incubating cecal bacteria derived from mice with increasing amounts of CMC for 4h under anaerobic conditions. This was accomplished using flow cytometry and fluorescent dyes to examine the physiologic status and to visualize membrane damage and biochemical activity. Flow cytometry analysis revealed that the CMC doses used in this study did not directly impact microbial physiology. Additionally, NMR-based metabolomics revealed that CMC treatment does result in changes in different metabolite concentrations including glucose, oligosaccharides, short-chain fatty acids, and amino acids. Furthermore, heatmaps were used to visualize metabolite changes induced by CMC. Overall, the results suggest that the doses of CMC used did not impact microbial physiology but did cause metabolic changes in mice. These findings warrant further analysis into how CMC, along with other emulsifiers, impacts the gut microbiome and human health.

The main aspects analysed are (1) effects of individual or combined pesticides on the composition, diversity and function of gut microbiome using in vivo or in vitro models; (2) health implications resulting from the pesticide-microbiome interactions and underlying mechanisms; (3) establishment of causality; and (4) influence of the gut microbiome on the metabolism and bioavailability of pesticides. The research was also scoped to identify current gaps, limitations and needs for the eventual consideration of microbiome-related data in chemical risk assessment. With this work, ESF contributes to the FAO global programme on the impact of food systems on NCDs and obesity, by understanding the potential health implications of gut microbiome-pesticide interactions. The outcomes will provide information which can be used to improve nutritional strategies and food safety policies.

Book excerpt: The ability of pathogens, such as parasites, bacteria, fungi and viruses to invade, persist and adapt in both invertebrate and vertebrate hosts is multifactorial and depends on both pathogen and host fitness. Communication between a pathogen and its host relies on a wide and dynamic array of molecular interactions. Through this constant communication most pathogens evolved to be relatively benign, whereas killing of its host by a pathogen represents a failure to adapt. Pathogens are lethal to their host when their interaction has not been long enough for adaptation. Evolution has selected conserved immune receptors that recognize signature patterns of pathogens as non-self elements and initiate host innate responses aimed at eradicating infection. Conversely, pathogens evolved mechanisms to evade immune recognition and subvert cytokine secretion in order to survive, replicate and cause disease. The cell signaling machinery is a critical component of the immune system that relays information from the receptors to the nucleus where transcription of key immune genes is activated. Host cells have developed signal transduction systems to maintain homeostasis with pathogens. Most cellular processes and cell signaling pathways are tightly regulated by protein phosphorylation in which protein kinases are key protagonists. Pathogens have developed multiple mechanisms to subvert important signal transduction pathways such as the mitogen activated protein kinase (MAPK) and the nuclear factor kB (NF-kB) pathways. Pathogens also secrete effectors that manipulate actin cytoskeleton and its regulators, hijack cell cycle machinery and alter vesicular trafficking. This research topic focuses on the cellular signaling mechanisms that are essential for host immunity and their subversion by pathogens.

The regulation of gut microbiota is mediated by an enormous quantity of aspects, such as microbiological factors, host characteristics, diet patterns, and environmental variables. Some protective, structural, and metabolic functions have been reported for gut microbiota, and these functions are related to the regulation of homeostasis and host health. Host defense against pathogens is, in part, mediated through gut microbiota action and requires intimate interpretation of the current microenvironment and discrimination between commensal and occasional bacteria. The present Special Issue provides a summary of the progress on the topic of intestinal microbiota and its important role in human health in different populations. This Special Issue will be of great interest from a clinical and public health perspective. Nevertheless, more studies with more samples and comparable methods are necessary to understand the actual function of intestinal microbiota in disease development and health maintenance.

Until that date, although they were extensively (but inconsciously) employed in food preservation, beer and wine fermentation, cheese, vinegar, yogurt and bread making, as well as being the causative agents of infectious diseases, they were considered as “not-existing”. The work of Pasteur in the middle of the 19th century revealed several biological activities performed by microorganisms including fermentations and pathogenicity. Due to the urgent issue to treat infectious diseases (the main cause of death at those times) the “positive potential” of the microbial world has been neglected for about one century. Once the fight against the “evil” strains was fulfilled also thanks to the antibiotics, industry began to appreciate bacteria’s beneficial characteristics and exploit selected strains as starters for both food fermentations and aroma, enzyme and texturing agent production. However, it was only at the end of the 20th century that the probiotic potential of some bacteria such as lactic acid bacteria and bifidobacteria was fully recognized. Very recently, apart from the probiotic activity of in toto bacteria, attention has begun to be directed to the chemical mediators of the probiotic effect. Thanks also to the improvement of techniques such as transcriptomics, proteomics and metabolomics, several bioactive compounds are continuously being discovered. Bioactive molecules produced by bacteria, yeasts and virus-infected cells proved to be important for improving or impairing human health. The most important result of last years’ research concerns the discovery that a very complex network of signals allows communication between organisms (from intra-species interactions to inter-kingdom signaling). Based on these findings a completely new approach has arisen: the system biology standpoind. Actually, the different organisms colonizing a certain environmental niche are not merely interacting with each other as individuals but should be considered as a whole complex ecosystem continuously exchanging information at the molecular level. In this context, this topic issue explores both antagonistic compounds (i.e. antibiotics) and “multiple function” cooperative molecules improving the physiological status of both stimulators and targets of this network. From the applicative viewpoint, these molecules could be hopefully exploited to develop new pharmaceuticals and/or nutraceuticals for improving human health.
