Book excerpt: Understanding how genotypic changes impact the phenotype of an organism is a primary goal in molecular evolution. A primary means to discovering genes that have important phenotypic activities is to locate genes that have evolved under positive selection, through which protein function has changed. By placing duplication events and instances of accelerated rates of evolution, measured through the normalized rate of nonsynonymous to synonymous substitutions (dN/dS), in the context of the underlying species tree it becomes possible to determine in a lineage-specific manner changes on individual lineages that impact phenotype. Understanding how positively selected genes have evolved differently from closely related homologs makes it possible to make inference into the genomic changes that have contributed to species diversification. The process of examining evolution in a lineage-specific manner is performed herein through several different examples from the level of specific gene families to genome scale analyses. Furthermore, presented here is a new version of The Adaptive Evolution Database (TAED), which is a comparative genetic resource of phylogenetically-indexed gene families to detect instances of positive directional and diversifying selection within chordate genomes. Phylogenetic inquiries into the lineage-specific evolution of termites, salmon, and the cereal crop Tef are investigated here. It was demonstrated that multiple instances of positive selection on specific genes and large and small scale duplications have impacted the evolution of each species differently. Specific instances of gene family evolution are investigated including the de novo pyrimidine biosynthesis pathway of yeast, myostatin in teleost fish, and the glycolysis pathway across various domains of life to both determine the selective pressures exerted on these pathways and the interplay between mutation and selection. Inquires into the evolution of chordate species are made using TAED and evolutionary trends within the phylum are examined. Here it is concluded that both positive selection and gene duplication play an important role in the evolution of species. Current methods for detecting selection based upon dN/dS are limited and methodology using pathway flux analyses is explored. It is demonstrated that even within highly conserved pathways across the tree of life that duplication and positive directional selection play an important role in alleviating the constraints of negative selection and allow for rapid sequence evolution. Gene retention after whole genome duplication (WGD) is explored in the Atlantic salmon genome which has undergone four rounds of WGD. The retention of gene duplicates in Atlantic salmon gives small support to the “Gene Duplicability Hypothesis” but demonstrated there is little interaction in retention probabilities between different rounds of WGD. Examination of the termite genome yielded insight into the evolution of eusociality within a primitively eusocial insect and demonstrated that strong selection and gene family expansions on genes relating to male fertility may influence termite evolution. Hypotheses into the abiotic and stress response pathways of Tef are generated through a lineage-specific examination of the proteins under selection on the Tef lineage. This work concludes by highlighting the need to perform examinations of genomic ancestry in a lineage-specific manner to determine how natural selection and random mutation have caused species divergence.

Man's creative genius flourished only when his mind, freed from the worry of daily toils, was permitted to entertain apparently useless thoughts. In the same manner, one might say with regard to evolution that "natural selection mere(y tnodifted, while redundanry created". Natural selection has been extremely effective in policing alleHe mutations which arise in already existing gene loci. Because of natural selection, organisms have been able to adapt to changing environments, and by adaptive radiation many new species were created from a common ancestral form. Y et, being an effective policeman, natural selection is extremely conservative by nature. Had evolution been entirely dependent upon natural selection, from a bacterium only numerous forms of bacteria would have emerged. The creation of metazoans, vertebrates and finally mammals from unicellular organisms would have been quite impos sible, for such big leaps in evolution required the creation of new gene loci with previously nonexistent functions. Only the cistron which became redun dant was able to escape from the relentless pressure of natural selection, and by escaping, it accumulated formerly forbidden mutations to emerge as a new gene locus.
