New approaches of this kind and the development of new technologies will certainly increase our knowledge of currently known post-translational modifications and facilitate the understanding of their roles in, for example, host-pathogen interactions and crop productivity. Furthermore, we provide important insight on how the plant epigenome changes in response to developmental or environmental stimuli, how chromatin modifications are established and maintained, to which degree they are used throughout the genome, and how chromatin modifications influence each another.

It was believed that many of the lingering questions in genetics and the mechanisms of heredity would fnally be answered. However, as often is the case in science, more qu- tions arose out of this discovery. What defnes a gene? What are the mechanisms of gene regulation? Further discovery and technological innovations brought about sequencing techniques that allowed the study of complete genomes from many organisms, including Arabidopsis and humans. Despite all the excitement surrounding these technologies, many features of the genome remained unclear. Peculiar characteristics in genome composition such as signifcant redundancy consisting of many repetitive elements and noncoding sequences, active transcriptional units with no protein product, and unusual sequences in promoter regions added to the mysteries of genetic make-up and gene regulation. Indeed, the more we discovered about the genome, the more diffcult it became to understand the complexity of cellular function and regulation. Out of the study of the intricacies of the genome and gene regulation, arose a new science that was independent of actual DNA changes, but critical in maintaining gene regulation and genetic stability. Epigenetics, literally translated as “above genetics,” is the science that describes the mechanisms of heritable changes in gene regulation that does not involve modifcations of DNA sequence. These changes may last through somatic cell division and, in some cases, throughout multiple generations.

While the ability of breeders to generate large populations is almost unlimited, the selection of these seedlings is the main factor limiting the generation of new cultivars. Molecular studies for the development of marker-assisted selection (MAS) strategies are particularly useful when the evaluation of the character is expensive, time-consuming, or with long juvenile periods. The papers published in the Special Issue “Plant Genetics and Molecular Breeding” report highly novel results and testable new models for the integrative analysis of genetic (phenotyping and transmission of agronomic characters), physiology (flowering, ripening, organ development), genomic (DNA regions responsible for the different agronomic characters), transcriptomic (gene expression analysis of the characters), proteomic (proteins and enzymes involved in the expression of the characters), metabolomic (secondary metabolites), and epigenetic (DNA methylation and histone modifications) approaches for the development of new MAS strategies. These molecular approaches together with an increasingly accurate phenotyping will facilitate the breeding of new climate-resilient varieties resistant to abiotic and biotic stress, with suitable productivity and quality, to extend the adaptation and viability of the current varieties.

High-quality genomic data provide more deeper understanding of how plants to survive under environmental stresses. This book is focused on concluding the recent progress in the Protein and Proteome Atlas in plants under different stresses. It covers various aspects of plant protein ranging from agricultural proteomics, structure and function of proteins, and approaches for protein identification and quantification. A total of 27 papers including two timely reviews have contributed to this Special Issue. In the first part with the topic of “Comparative Proteomics of Different Plants”, six papers were included to describe the phenotypic changes and proteomic analyses of different plants under different conditions. Then, another six papers with the topic of “Proteomics of Plants under Osmotic Stress” were included to describe the recent comparative proteomics analyses of plants under osmotic stress, particularly the drought and salinity stresses in leaves of certain plant species. The other proteomics studies on several energy plants and economic crops were reported to demonstrate the recent omics studies on different plants during their development processes. More stress responsive genes and proteins in these plants were identified. These target genes and proteins are important candidates for further functional validation in economic plants and crops.
