The discipline of “High Throughput Field Phenotyping” (HTFP) has gained momentum in the last decade. HTFP includes a wide range of disciplines such as plant science, agronomy, remote sensing, and genetics; as well as biochemistry, imaging, computation, agricultural engineering, and robotics. High throughput technologies have substantially increased our ability to monitor and quantify field experiments and breeding nurseries at multiple scales. HTFP technology can not only rapidly and cost-effectively replace tedious and subjective ratings in the field, but can also unlock the potential of new, latent phenotypes representing underlying biological function. These advances have also provided the ability to follow crop growth and development across seasons at high and previously inaccessible spatial and temporal resolutions. By combining these data with measurements of all environmental factors affecting plant growth and yield (“Envirotyping”), genotypic-specific reaction norms and phenotypic plasticity may be elucidated.

Book excerpt: In order to meet food, fiber, and bio-fuel needs of a growing world population, crop-breeding methods must be improved and new technologies must be developed. One area under focus is the decoding of the genetic basis of complex traits, such as yield and drought stress tolerance, and predicting these traits from genetic composition of lines or cultivars. In the last three decades, significant advances in genotyping methods have resulted in a wealth of genomic information; however, little improvement has occurred for methods of collecting corresponding plant trait data, especially for agronomic crops. This study developed a mobile, field-based, high-throughput sensor platform for rapid and repeated measurement of plant characteristics. The platform consisted of three sets of sensors mounted on a high-clearance vehicle. Each set of sensors contained two infrared thermometers (IRT), one ultrasonic sensor, one Crop Circle, and one GreenSeeker. Each sensor set measured canopy temperature, crop height, and spectral reflectance. In addition to the sensors, the platform was equipped with an RTK-GPS system that provided precise, accurate position data for georeferencing sensor measurements. Software for collecting, georeferencing, and logging sensor data was developed using National Instruments LabVIEW and deployed on a laptop computer. Two verification tests were conducted to evaluate the phenotyping system. In the first test, data timestamps were analyzed to determine if the system could collect data at the required rate of 10 Hz and 5 Hz for sensor data and position data, respectively. The determination was made that, on average, IRT, ultrasonic, and Crop Circle data are received in intervals of 100 ms (SD = 10 ms), GreenSeeker data are received in intervals of 122 ms(SD=10 ms), and position data are received in intervals of 200 ms (SD = 32 ms). The second test determined that a statistically significant relationship exists between sensor readings and ambient light intensity and ambient temperatures. Whether the relationship is significant from a practical stand point should be determined based on specific application of the sensors.

Climate change is expected to have a drastic impact on agriculture, notably by impacting water availability, precipitations, temperatures, soil nutrients, and the incidence of diseases and pests. A better use of plant genetic resources and plant breeding are key to tackling this challenge from climate change and for food security. Many landraces and wild relatives of crops are conserved in seed and gene banks. These collections are potentially valuable for breeders, but are presently underexploited. Moreover, the contribution of the soil microbiome to enhance the performance of specific plant genotypes has been overlooked. The aim is to generate crops that are resistant against biotic stress or can tolerate abiotic stress without significant impact on their performance. Current studies in the field of sensor technologies and phenomics are mainly empirically based and do not link the phenotypic parameters to the molecular scale. Similarly, many molecular studies do not correlate their findings to the whole plant phenotype. The quantitative high throughput analysis of crop potential and behavior during stress is a form of Genotype x Environment interaction and is a major bottleneck. We urgently need to identify resilient genotypes and to understand the underlying mechanisms of this resilience. Phenotyping science is quickly developing to characterize plant behavior, it's dynamic dimensions, and to quantify features such as growth and stress resilience, which increasingly permit to link the phenotype to genetic control.

Book excerpt: "The ability to measure plant traits in a fast, on-site, and cheap manner would be of benefit to plant breeders, growers, and consumers alike. Reliable on-farm experimentation requires accounting for multiple factors which affect the environment in which plants grow. In this research, two platforms were developed for measuring soil, weather, and crop data in an efficient manner. Methods for data processing, combining the output of these systems, were also implemented. This combination provides a novel framework that facilitates the creation of models to explain plant phenotypical traits. The overall objective of the research was to evaluate the viability of having the platforms work in tandem. The first objective was to develop a High-Throughput Plant Phenotyping (HTPP) platform. The proposed system was designed to be vehicle mounted and it was compared to a manual setup with similar capabilities. The second objective was to develop a Proximal Soil Sensing (PSS) platform. The design of the second system included the ability to open a borehole using a drill and deploying a hyperspectral probe to collect data. The third goal was to combine the data collected from both platforms. A process for predicting soil chemical properties based on soil spectral response was the first component of the combination process. This information could be interpolated across a field where the HTPP platform had measured the phenotypical and weather data for a crop of beans. The effect of the different factors was evaluated during the comparison of the different crop cultivars evaluated in the experiment. Overall, a complete data collection process for on-farm experimentation was based on the proposed platforms. The results of this work were the design of both a HTPP platform and a PSS platform, the implementation of similarity-based regression for soil chemometrics, and the procedure for combining the factors of plant growth. Expanded adoption of these technologies would result in more frequent and convenient data collection surveys for different types of growers, plant breeders, and agronomists. The availability of these data could be used to improve modelling techniques, allow for better farm management, and to provide automated solutions for the agricultural industry"--

Improved accuracy and efficiency in plant phenotyping is a critical factor in expediting plant breeding and the selection process. In the past, plant phenotypic traits were extracted using invasive and destructive sampling methods and manual measurements, which were time-consuming, labor-intensive, and cost-inefficient. More importantly, the accuracy and consistency of manual methods can be highly variable. In recent years, however, photogrammetry and 3D modeling techniques have been introduced to extract plant phenotypic traits, but no cost-efficient methods using these two techniques have yet been developed for large-scale plant phenotyping studies. High-throughput 3D modeling techniques in plant biology and agriculture are still in the developmental stages, but it is believed that the temporal and spatial resolutions of these systems are well matched to many plant phenotyping needs. Such technology can be used to help rapid phenotypic trait extraction aid crop genotype selection, leading to improvements in crop yield. In this study, we introduce an automated high-throughput phenotyping pipeline using affordable imaging systems, image processing, and 3D reconstruction algorithms to build 2D mosaicked orthophotos and 3D plant models. Chamber-based and ground-level field implementations can be used to measure phenotypic traits such as leaf length, rosette area in 2D and 3D, plant nastic movement, and diurnal cycles. Our automated pipeline has cross-platform capabilities and a degree of instrument independence, making it suitable for various situations.
