Book excerpt: No systematic studies of the Rhizoctonia species and subspecies associated with rice sheath blight (ShB) in Arkansas have been conducted, and few studies have examined the genetic diversity of the rice ShB pathogen Rhizoctonia solani Kuhn AG 1 - IA. The objectives of this research were to assess the genetic diversity and the virulence/aggressiveness of isolates of R. solani AG 1 - IA and related Rhizoctonia spp. by specific PCR markers and sequence analysis of the ITS, RPB2 and beta-tubulin genes. Among the isolates examined, a considerable level of inter- and intra-specific variation was identified based on the molecular markers and differences in pathogenicity and pathogenicity/virulence on rice, soybean and tomato. There was significant correlation between the levels of virulence in the different crops. However, no correlation between pathogenicity/virulence differences and genotypic diversity was found. An in-depth genotypic analysis of the R. solani AG 1 - IA population from Arkansas was conducted using a multilocus sequencing analysis and SSR diversity indicated a high level of genotypic diversity and a significant degree of inbreeding. These data fit population structure with a mixed model of reproduction in which some extent of recombination (sexual/parasexual recombination) may occur, followed by clonal expansion of the fittest clones. The third objective of this study was to examine the production of specific toxins among isolates of R. solani and related species, and assess its correlation with pathogenicity/virulence. The ability to produce toxin was assessed by the presence of a signature peak in high pressure liquid chromatography (HPLC) and rice-leaf infiltration assays. Results suggested that no clear correlation exists between the capacity of an isolate to produce toxin in vitro, the ability of the toxin to cause necrosis in susceptible host tissue in an infiltration bioassay, and the capacity of the isolate to cause disease in greenhouse inoculation tests. These support the hypothesis that R. solani AG 1 - IA phytotoxin is a virulence factor with a minor contribution in disease development. The resistance to rice ShB is a polygenic and quantitative trait, and no immunity has been identified. A final objective was to map for potentially new quantitative trait loci (QTL) associated with resistance to ShB (SB-QTLs) in a population derived from a cross of two elite Indica cultivars, 'Fedearroz2000' and 'Palmar'. Results identified one significant SB-QTL with LOD > 3.0 on chromosomes 9, and three significant SB-QTLs with 1.5
