Book excerpt: The conventional cross sections of the brain, provided by magnetic resonance imaging (MRI) scanners, comprise a sparse dataset of 2-D gray-level images, that is neither capable of representing the 3-D nature of the brain, nor differentiating its various component parts in a convenient way. The target of the developed work is to fuse more information from the original MRI cross sections, which leads to building a 3-D computerized color-coded model of the normal human brain. The proposed model is beneficial in many areas like medical training, radiation treatment, 3-D model matching, or volume mensuration of brain component parts. This paper presents a revision of the different methods for building 3-D brain models, along with their advantages and disadvantages. A proposed method for building a 3-D brain model is then introduced. The method consists of three stages: interpolation of the original MRI slices, segmentation of the different brain tissues, and 3-D volumetric reconstruction. The resultant model can be geometrically transformed and arbitrarily dissected. The results are shown throughout the paper. Finally, the conclusions drawn from this work, as well as possible future extensions of the work, are listed.

Book excerpt: In this book the fully automatic generation of semantic annotations for medical imaging data by means of medical image segmentation and labeling is addressed. In particular, the focus is on the segmentation of the human brain and related structures from magnetic resonance imaging (MRI) data. Three novel probabilistic methods from the field of database-guided knowledge-based medical image segmentation are presented. Each of the methods is applied to one of three MRI segmentation scenarios: 1) 3-D MRI brain tissue classification and intensity non-uniformity correction, 2) pediatric brain cancer segmentation in multi-spectral 3-D MRI, and 3) 3-D MRI anatomical brain structure segmentation. All the newly developed methods make use of domain knowledge encoded by probabilistic boosting-trees (PBT), which is a recent machine learning technique. For all the methods uniform probabilistic formalisms are presented that group the methods into the broader context of probabilistic modeling for the purpose of image segmentation. It is shown by comparison with other methods from the literature that in all the scenarios the newly developed algorithms in most cases give more accurate results and have a lower computational cost. Evaluation on publicly available benchmarking data sets ensures reliable comparability of the results to those of other current and future methods. One of the methods successfully participated in the ongoing online caudate segmentation challenge (www.cause07.org), where it ranks among the top five methods for this particular segmentation scenario.

Book excerpt: Pinta is a system for segmentation and visualization of anatomical structures obtained from serial sections reconstructed from magnetic resonance imaging. The system approaches the segmentation problem by assigning each volumetric region to an anatomical structure. This is accomplished by satisfying constraints at the pixel level, slice level, and volumetric level. Each slice is represented by an attributed graph, where nodes correspond to regions and links correspond to the relations between regions. These regions are obtained by grouping pixels based on similarity and proximity. The slice level attributed graphs are then coerced to form a volumetric attributed graph, where volumetric consistency can be verified. The main novelty of our approach is in the use of the volumetric graph to ensure consistency from symbolic representations obtained from individual slices. In this fashion, the system allows errors to be made at the slice level, yet removes them when the volumetric consistency cannot be verified. Once the segmentation is complete, the 3D surfaces of the brain can be constructed and visualized.
