Previous dark-matter-only simulations have represented the large-scale structure of the Universe. However, nowadays, hydro-dynamical simulations with baryonic models, which can directly present realistic galaxies, may twist these results from dark-matter-only simulations. In this chapter, we mainly focus on these three statistical methods: power spectrum, two-point correlation function and halo mass function, which are normally used to characterize the large-scale structure of the Universe. We review how these baryon processes influence the cosmology structures from very large scale to quasi-linear and non-linear scales by comparing dark-matter-only simulations with their hydro-dynamical counterparts. At last, we make a brief discussion on the impacts coming from different baryon models and simulation codes.

Although in the perspective of observation, dark matter and baryons are distinct, they are tightly correlated physically. This gives us a motivation to interpret the observations by considering them together and investigating their interactions. In this dissertation, I investigate the transverse proximity effect in lya transmitted flux, the baryon fraction and stellar mass-to-light ratio in early-type galaxies, and the relation between dark matter halos and optical observables of galaxy clusters. The proximity effect is the observed reduction in absorption by HI in the lya forest in the proximity of QSOs. This effect was explained as the excess ionization from QSO and used to investigate the background QSO emission intensity. However, in some of the observations, there is only very weak or no proximity effect observed at all. This might arise from the QSOs residing in higher density regions. In this chapter, I investigate the effect of enhanced density close to QSOs with synthetic spectra from smoothed particle hydrodynamics (SPH) simulations at redshifts z=2, z=3, and z=4.

Book excerpt: This thesis describes the measurement of the baryon acoustic oscillations using Lyman-alpha forests and galaxies and its cosmological interprétation. From 2011 to 2014, the Sloan Digital Sky Survey III telescope observed spectra of -- 1.3 million galaxies and ∽ 150 000 quasars in the context of the Baryon Oscillation Spectroscopic Survey (BOSS). This project aimed the most accurate BAO measurement in the large scale distribution of matter. We describe the data analysis, the cosmological interprétation and tests using mock data. We present a new method to generate mock data, that was used to study systematic effects potentially affecting our measurement. No evidence for a systematic bias comming from these tests could be found. Using data available in 2014, the BAO peak is measured at 3% precision in the radial direction and 5% in the transverse direction, at z = 2.34. We compare our results with previous measurements, in particular those from the Planck satellite, and we find an agreement at 1.8ơ level.
