Book excerpt: Over the past several years, our laboratory has characterized genes and/or cDNAs encoding many of the Arabidopsis RNA polymerase II subunits as well as a few RNA polymerase I and III subunits. Here, an analysis of the 13.6, 14.1, 16.4, 23.7, 24.3 and 135 kDa subunits of nuclear RNA polymerases from Arabidopsis is presented. These subunits are encoded by single copy genes and are expressed in Arabidopsis suspension culture cells. Comparisons of derived amino acid sequences of these Arabidopsis RNA polymerase subunits with other species suggest that nuclear RNA polymerases are highly conserved in subunit composition. A few plant RNA polymerase subunits were found to contain unique properties relative to other eukaryotic RNA polymerase subunits. For example, the 14.1 kDa subunit contains a noncolinear arrangement of conserved sequence motifs, and the 23.7 and 24.3 kDa subunits are related to a subunit that is encoded by a single gene in yeast. Similarities in amino acid sequence between subunits in eukaryotic and E. coli RNA polymerases suggest that the eukaryotic enzymes contain a group of subunits that are related to the $\beta\sp\prime\beta(\alpha)\sb2$ structure of E. coli RNA polymerase. Using these relationships, reconstitution experiments have been initiated with recombinant subunits from all three Arabidopsis nuclear RNA polymerases and yeast RNA polymerase II. Reconstitution of ($\alpha)\sb2$-like assembly intermediates with Arabidopsis and yeast subunits was carried out as an initial step towards renaturation of RNA polymerase II from recombinant subunits. Renaturation of RNA polymerase from a minimal number of recombinant subunits will provide a powerful tool for the analysis of enzyme assembly and subunit function. Purified nuclear RNA polymerases cannot accurately initiate RNA synthesis in vitro and require a number of basal transcription factors to faithfully initiate transcription in vitro. In animal cells, the TATA-binding protein (TBP) is a common subunit in four transcription factors that are required for promoter recognition by RNA polymerase I, II and III. Little is known about basal transcription factors in plants. Studies on plant TBP were initiated for reconstituting in vitro transcription systems and establishing associations between plant TBP and transcription factor complexes. A cDNA encoding soybean TBP was isolated and found to be very similar to other plant TBPs. This cDNA was used to express soybean TBP in E. coli and antibodies were raised to the recombinant factor. These antibodies were used to follow the partial purification of TBP from different species using different strategies. Plant TBP complexes resemble yeast TBP complexes in that they are easily disrupted upon cell lysis and purification, resulting in a large amount of TBP that is not associated with other factors. Strategies were developed that allow for the isolation of multiple TBP complexes in a partially pure form.
