Abstract: SUMMARY The advent of the λ Red recombination system has proven invaluable as an alternative methodology for DNA manipulation. While the limited availability of restriction sites constitutes a major obstacle during conventional cloning strategy, the λ Red system, utilizing single-stranded oligonucleotides (SSOs), can efficiently modify either chromosomal or episomal sequences. The current model envisions that the SSO is annealed to its target locus at the replication fork, serving as a primer for DNA synthesis by the replication machinery. To understand the mechanistic basis behind this process, strains carrying mutations in various components important for E. coli recombination and DNA replication were generated. Amongst these, mutants compromised in DNA replication fidelity and processivity exhibited up to 20-fold increases of recombinant formation. Detailed analysis suggests that strains with defects in β-clamp loading, a prerequisite for processive DNA replication, adopted a template switching mechanism for their elevated level of recombination efficiencies. Based on this model, I further tested the plausibility of a template switching event during λ Red/SSO-mediated recombination, and provide additional evidence in support of a replication intermediate during this targeted repair process. The reader will find many examples of this. Muller's once famous and then almost forgotten classification of genes by their action has now been given biochemical reality by studies of gene action in vitro. The problem of whether mutations can arise in non-replicating genomes is one of the oldest in mutation research; yet an unequivocal solution was obtained only recently with bacteriophage.
