Book excerpt: With more and more biological mechanisms of cancer development being discovered, in order to improve cancer control and prevention, it becomes necessary to develop effective and efficient mathematical and statistical models and methods to incorporate the biological information, and to identify critical events in the process of carcinogenesis. In this dissertation, the complex nature of carcinogenesis has been represented by stochastic system model; combining this model with information from observations and prior knowledge, we have developed state space models to evaluate cancer gene mutations and cell proliferation at different cancer development stages. Also, we have proposed a generalized Bayesian method via multi-level Gibbs sampling procedure to predict state (stage) variables of the models. In this dissertation, stochastic models have been proposed for initiation, promotion and complete carcinomas experiments; these experiments are most commonly performed in cancer risk assessment of environmental agents. These stochastic models are simple multi-pathway models which are constructed based on biological mechanisms. The estimates we obtained from the models have provided quantitative evaluation of dose related mutation rates of major genes and cells proliferation rates; these results could be used to assess the risk of developing malignant tumor in the environment we live. More complicated stochastic and state space models have been developed for sporadic human colon cancer and for hereditary and non-hereditary human liver cancer. We have utilized the proposed models to fit to Surveillance Epidemiology and End Results (SEER) data. The results imply that our models have effectively incorporated biological information and observations; these models fitted the data very well and the inferences based on estimate were very consistent with biological findings. Furthermore, the models reflected the complex nature of carcinogenesis. We notice that many cancers are developed through multiple-stage multiple-pathway. Our analyses of colon cancer and liver cancer have showed that some pathways are more devastated than others. This suggests thus it would be more efficient to intervene or treat the critical events in the more devastated pathways. .

Book excerpt: Stochastic processes often pose the difficulty that, as soon as a model devi ates from the simplest kinds of assumptions, the differential equations obtained for the density and the generating functions become mathematically formidable. Worse still, one is very often led to equations which have no known solution and don't yield to standard analytical methods for differential equations. In the model considered here, one for tumor growth with an immunological re sponse from the normal tissue, a nonlinear term in the transition probability for the death of a tumor cell leads to the above-mentioned complications. Despite the mathematical disadvantages of this nonlinearity, we are able to consider a more sophisticated model biologically. Ultimately, in order to achieve a more realistic representation of a complicated phenomenon, it is necessary to examine mechanisms which allow the model to deviate from the more mathematically tractable linear format. Thus far, stochastic models for tumor growth have almost exclusively considered linear transition probabilities.

Book excerpt: Cancer is ranked the second leading cause of death in the US and accounts for 23% of total deaths annually after heart disease (25%) and before stroke (6%). Carcinogenesis is the transformation of normal cells into cancer cells and has been shown to be of a multistage nature with stem cells going through the sequential accumulation of alterations in genes responsible for the control of cell proliferation, cell death and the maintenance of genetic integrity. Based on the multistage nature of carcinogenesis, biologically based mathematical modeling has played an important role in the analysis of the plausible mechanisms of carcinogenesis. In this dissertation, we summarized and developed two numerical methods to predict cancer incidence rates. We used 2-, 3-, and 4-stage stochastic and state space models of carcinogenesis to analyze the continuous administration of AAF liver and bladder data in the ED01 study. We applied the fitted models and compared the model predictions to the observed tumor incidence rates in the discontinuous administration of AAF treatment groups. We concluded that the 2-stage model is the best fit for the continuous administration of AAF liver data, whereas the 3-stage model can better explain the mechanism of carcinogenesis in mouse bladder. The dose-response curves indicated different mechanisms of carcinogenesis induced by AAF in the mouse liver and bladder. Based on our model fitting experience, we feel that it is necessary to incorporate biological and experimental facts into mathematical model fitting and selection, and it is important to work closely with biomedical scientists to come up with a scientific interpretation of the plausible mechanisms of carcinogenesis for each type of cancers. .

Hence, computational and mathematical methods are necessary for increasing our understanding of biological systems. At the same time, there has been a phenomenal recent progress allowing the application of novel formal methods to new domains. This progress has spurred a conspicuous optimism in computational biology. This optimism, in turn, has promoted a rapid increase in collaboration between specialists of biology with specialists of computer science. Through sheer complexity, however, many important biological problems are at present intractable, and it is not clear whether we will ever be able to solve such problems. We are in the process of learning what kind of model and what kind of analysis and synthesis techniques to use for a particular problem. Some existing formalisms have been readily used in biological problems, others have been adapted to biological needs, and still others have been especially developed for biological systems. This Research Topic has examples of cases (1) employing existing methods, (2) adapting methods to biology, and (3) developing new methods. We can also see discrete and Boolean models, and the use of both simulators and model checkers. Synthesis is exemplified by manual and by machine-learning methods. We hope that the articles collected in this Research Topic will stimulate new research.
