Book excerpt: The non-crystalline, nature of supramolecular assemblies makes it difficult to investigate their structures by traditional methods such as X-ray crystallography. On the other hand, solid-state nuclear magnetic resonance (NMR) spectroscopy, a fast-developing technique that mainly detects the local atomic environment, is suitable for this purpose. In this dissertation, we start with a brief introduction in Chapter 1, then focus on the application of solid-state NMR spectroscopy on a few peptide and protein supramolecular assemblies that have biological significance: amyloid fibrils formed by deletion mutants of human prion protein (huPrP) 23-144 in Chapter 2, peptide amphiphile (PA) palmitoyl-VVAAEE-NH2 nanofibers in Chapter 3, and nanofibrils and aggregates of several peptide-chromophore-peptide triblock compounds in Chapter 4. One- and two-dimensional high-resolution magic angle spinning (MAS) solid-state NMR spectroscopy was employed to fast access the conformation and dynamics of these assemblies. Inter-atomic distances were further measured by dipolar recoupling pulse sequences. Other methods, such as transmission electron microscopy (TEM) and atomic force microscopy (AFM) to characterize the morphology of the supramolecular assemblies, X-ray diffraction to measure the interlayer distance, as well as thioflavin T fluorescence assay to monitor the kinetic of amyloid fibril formation, were also largely involved in the dissertation. We have found the shortest fragment of huPrP23-144 that can be expressed at reasonable yield in E. coli and retain the wild-type like amyloid folding. For the PA and peptide-chromophore-peptide triblock compounds we studied, parallel, in-register ß-sheet structure largely exist even for one compound that only forms small, random aggregates. Polymorphism was observed to exist extensively in both PA and the p-conjugated peptides. DRAWS to measure the homo-nuclear distance and TEDOR to measure the hetero-nuclear distance were proven to be two useful experiments to study the stacking in the self- and co-assemblies. Our results can facilitate the understanding of huPrP23-144 amyloid structure and the mechanism of relevant prion diseases, as well as promote more rational design of peptide-based materials that have novel supramolecular structures.

NMR relies on the intrinsic magnetic properties of certain nuclear isotopes, such as 1H, 13C, 15N, and 31P, which provide convenient, site-specific structural probes when placed inside a large external magnetic field. Recent developments in solid-state NMR (SSNMR) spectroscopy promise to enable detailed structural studies to be performed for important biological macromolecules, which are inherently insoluble but at the same time cannot be readily crystallized for analysis by X-ray diffraction. Prominent examples of systems of this type include large macromolecular complexes, membrane-bound peptides and proteins important in cell signaling, and fibrillar protein aggregates associated with the development of systemic and neurodegenerative human disorders, including Alzheimer's and Parkinson's diseases and type II diabetes.

Complete sequence-specific 13C and 15N backbone and side- chain resonance assignments are obtained using two-dimensional 13C-13C and 15N-13C-3C chemical shift correlation experiments. Backbone torsion angles are measured directly using three-dimensional dipolar-chemical shift correlation experiments, which report on the relative orientations of 3C-15N, 3C-1H and 15N-'H dipolar tensors, and intramolecular 13C-15N distances in the 3-5 A range are determined using 3D TEDOR, resulting in about 60 constraints on the peptide structure. An atomic-resolution structure of the peptide consistent with the NMR constraints is calculated using simulated annealing molecular dynamics, and the results indicate that the peptide adopts an extended [beta]-strand conformation in the fibril.

Book excerpt: In Chapter 4, we investigate the intrinsic copper(II) binding site in huPrP23-144 by EPR spectroscopy and coupled PRE effects with solid state NMR spectroscopy to obtain the long range contacts between the flexible N-terminal tail and the rigid core region of huPrP23-144 in the fibrillar state. These results can be used as distance restraints to construct the conformational ensembles of the N-terminal domain. Interestingly, similar contacts were observed in huPrP23-144 in both physiological and fibrillar states. Finally, in Chapter 5, we present the studies of the residue-specific solvent accessibility in the core region of huPrP23-144 amyloid fibrils via PRE and hydrogen/deuterium exchange coupled with both solution and solid-state NMR spectroscopy. By comparing results from different experiments, a protection pattern in huPrP23-144 amyloid fibrils was found, in which residues 115 through 127 are buried inside a folded region.
