He married his first cousin, Martha Swan, daughter of William and Mary Ann Davidson Swan, in 1825 at the bride's home, near Rathriland. They had twelve children, 1826-1845. The family immigrated to the United States in 1856 and settled first at Westfield, New York, while the two oldest sons went directly to Amboy, Illinois. Most of the family moved to Mendota, Illinois, in 1862. Thomas Scott died at Medota in 1865. Descendants listed lived in Illinois, California, New Jersey, and elsewhere.

Forced to attend a trial that failed to deliver justice her reputation was ruined. It led Thomas De Quincey to name her as the 'Female Infidel'. There are very modern echoes in her persecution by the media, vilification by cartoonists and sufferings at the hands of stalkers. Despite all this she published her Essay on Government, praised by Wordsworth but which might have had greater success had she not already achieved notoriety.
