Book excerpt: Research in the field of gene regulation is evolving rapidly in the ever-changing scientific environment. Advances in microarray techniques and comparative genomics have enabled more comprehensive studies of regulatory genomics. The study of genomic binding locations of transcription factors has enabled a more comprehensive modeling of regulatory networks. In addition, complete genomic sequences and comparison of numerous related species have demonstrated the conservation of non-coding DNA sequences, which often provide evidence for cis-regulatory binding sites. Systematic methods to decipher the regulatory mechanism are also crucial for corroborating these regulatory networks; key to these methods are motif discovery algorithms that can help predict cis-regulatory elements. These DNA-motif discovery programs are becoming more sophisticated and are beginning to leverage evidence from comparative genomics. These topics and more were discussed at the 3rd Annual RECOMB Workshop on Regulatory Genomics, which brought together more than 90 attendees and included about 22 excellent talks from leading researchers in the field. The RECOMB conference series was started in 1997 by Sorin Istrail, Pavel Pevzner and Michael Waterman. The list of previous meetings is shown below in the s- tion “Previous RECOMB Meetings. ” RECOMB 2005 was hosted by the Broad Institute of MIT and Harvard, and Boston University’s Center for Advanced - nomic Technology, and was excellently organized by the Organizing Committee Co-chairs Jill Mesirov and Simon Kasif. This year, 217 papers were submitted, of which the Program Committee - lected 39 for presentation at the meeting and inclusion in this proceedings. Each submission was refereed by at least three members of the Program Committee. After the completion of the referees’ reports, an extensive Web-based discussion took place for making decisions. From RECOMB 2005, the Steering Committee decided to publish the proceedings as a volume of Lecture Notes in Bioinf- matics (LNBI) for which the founders of RECOMB are also the editors. The prominent volume number LNBI 3500 was assigned to this proceedings. The RECOMB conference series is closely associated with the Journal of Compu- tional Biology which traditionally publishes special issues devoted to presenting full versions of selected conference papers. The RECOMB Program Committee consistedof42members,aslistedonaseparatepage. Iwouldliketothank the RECOMB 2005 Program Committee members for their dedication and hard work.

Constraint Programming and Constraint Solving, in particular Constraint Logic Programming, appear to be a very promising platform, perhaps the most promising present platform, for bringing forward the state of the art in natural language processing, this due to the naturalness in speci?cation and the direct relation to e?cient implementation. Language, in the present context, may - fer to written and spoken language, formal and semiformal language, and even general input data to multimodal and pervasive systems, which can be handled in very much the same ways using constraint programming. The notion of constraints, with slightly di?ering meanings, apply in the ch- acterization of linguistic and cognitive phenomena, in formalized linguistic m- els as well as in implementation-oriented frameworks. Programming techniques for constraint solving have been, and still are, in a period with rapid devel- ment of new e?cient methods and paradigms from which language processing can pro?t. A common metaphor for human language processing is one big c- straintsolvingprocessinwhichthedi?erent(-lyspeci?ed)linguisticandcognitive phases take place in parallel and with mutual cooperation, which ?ts quite well with current constraint programming paradigms.

Book excerpt: The field of bioinformatics and computational biology arose due to the need to apply techniques from computer science, statistics, informatics, and applied mathematics to solve biological problems. Scientists have been trying to study biology at a molecular level using techniques derived from biochemistry, biophysics, and genetics. Progress has greatly accelerated with the discovery of fast and inexpensive automated DNA sequencing techniques. As the genomes of more and more organisms are sequenced and assembled, scientists are discovering many useful facts by tracing the evolution of organisms by measuring changes in their DNA, rather than through physical characteristics alone. This has led to rapid growth in the related fields of phylogenetics, the study of evolutionary relatedness among various groups of organisms, and comparative genomics, the study of the correspondence between genes and other genomic features in different organisms. Comparing the genomes of organisms has allowed researchers to better understand the features and functions of DNA in individual organisms, as well as provide insights into how organisms evolve over time. The first four chapters of Advances in Computers focus on algorithms for comparing the genomes of different organisms. Possible concrete applications include identifying the basis for genetic diseases and tracking the development and spread of different forms of Avian flu. As researchers begin to better understand the function of DNA, attention has begun shifting towards the actual proteins produced by DNA. The final two chapters explore proteomic techniques for analyzing proteins directly to identify their presence and understand their physical structure.
