Available in PDF, EPUB and Kindle. Book excerpt: Functional magnetic resonance imaging (fMRI) is a technique useful for mapping patterns of neuronal activation in healthy and abnormal human brain. However, fMRI is limited in application by sensitivity to millimetre-scale head motion. Motion through the imaging plane creates "artifact", or unwanted signal change, that mimics neuronal activation and cannot be removed in post-processing. Prospective correction is a motion-correction strategy that employs an imaging plane that adapts in response to motion to prevent artifact, and may be successful where other motion-correction techniques have failed. This thesis details a simulation of through-plane motion artifact that agrees with experimental observations. A practical implementation of 1D prospective correction is also presented, with effective correction of artifact within a phantom undergoing simple and complex through-plane motion. These results suggest that prospective correction may ultimately improve the quality of fMRI for high-motion subjects.

Book excerpt: Head motion artifacts are major confounds that limit use of functional magnetic resonance imaging (fMRI) in neuroscience research and clinical settings. Prospective motion correction is a promising candidate solution for head motion in fMRI that ideally allows the image plane to remain fixed with respect to the moving head (i.e., in the moving reference frame). Prospective motion correction has been shown to correct successfully for rigid body movement artifacts, but residual geometric distortion due to dynamic magnetic field nonuniformities and dynamic changes in receiver coil sensitivity profiles in the moving reference frame still remain a problem. This thesis focuses on three objectives. First, I investigated and corrected for the influence of respiratory effects on the performance of dynamic geometric correction using Phase Labeling for Additional Coordinate Encoding (PLACE). It was demonstrated that PLACE combined with the dynamic off-resonance in k-space (DORK) method, and temporal averaging substantially improved fMRI data quality in comparison to the results obtained by standard processing and static geometric distortion correction. Second, I verified that appreciable signal artifacts occur due to coil sensitivity changes in fMRI maps in presence of overt head motion with prospective motion correction using Prospective Acquisition CorrEction (PACE) technique [1]. Sensitivity map compensations were shown to suppress these artifacts and provide improved fMRI results Third, I studied signal artifacts resulted from the head motion between the coil sensitivity map measurement (i.e., the calibration step) and data acquisition for fMRI with parallel-imaging reconstruction methods using two parallel imaging schemes: sensitivity encoding (SENSE) and generalized autocalibrating partially parallel acquisitions (GRAPPA) with acceleration factors 2 and 4. Coil sensitivity map compensations were shown to improve fMRI results obtained with PACE in the presence of overt head motion compared to those obtained with no overt head motion. Overall, prospective motion correction, integrated dynamic geometric distortion correction, and coil sensitivity map correction present an appealing compound approach for suppressing rigid and non-rigid motion artifacts during fMRI. This thesis has developed robust and comprehensive head motion correction strategies that ultimately will expand the patient populations for which fMRI can be performed robustly.

Book excerpt: The ability to extract the interleave parameter from any data set allows us to perform slice timing correction even if this information had been lost, or was not provided with the scan. In the next section of this work, we develop a new optimal method of slice timing correction (Filter-Shift) based on the fundamental properties of sampling theory in digital signal processing. By examining the properties of the signal of interest (The blood oxygen level depended signal: BOLD signal), we are able to design and implement an effective FIR filter to simultaneously remove noise and reconstruct the signal of interest at any shifted offset, without the need for sub-optimal interpolation. In the final section, we investigate the effects of different motion types on the MR signal based on the Bloch equation, in order to develop a theoretical foundation from which we can create an optimal correction method. We devise a novel method to remove these artifacts: Discrete reconstruction of irregular fMRI trajectory (DRIFT).

Content description [excerpt from introduction] The first section (fMRI minimal preprocessing pipeline) describes standard and advanced preprocessing steps in fcMRI. These steps are aimed at correcting or minimizing the influence of well-known factors affecting the quality of functional and anatomical MRI data, including effects arising from subject motion within the scanner, temporal and spatial image distortions due to the sequential nature of the scanning acquisition protocol, and inhomogeneities in the scanner magnetic field, as well as anatomical differences among subjects. Even after these conventional preprocessing steps, the measured blood-oxygen-level-dependent (BOLD) signal often still contains a considerable amount of noise from a combination of physiological effects, outliers, and residual subject-motion factors. If unaccounted for, these factors would introduce very strong and noticeable biases in all functional connectivity measures. The second section (fMRI denoising pipeline) describes standard and advanced denoising procedures in CONN that are used to characterize and remove the effect of these residual non-neural noise sources. Functional connectivity Magnetic Resonance Imaging studies attempt to quantify the level of functional integration across different brain areas. The third section (functional connectivity measures) describes a representative set of functional connectivity measures available in CONN, each focusing on different indicators of functional integration, including seed-based connectivity measures, ROI-to-ROI measures, graph theoretical approaches, network-based measures, and dynamic connectivity measures. In recent years, an increasing number of fast and ultrafast imaging strategies has been described. In this evolu tion the definition of the terms fast and ultrafast has been blurred. Hence they are frequently used interchangeably. The evolution of these methods has been based on two related, yet separate developments: an increasingly thorough understand ing of the complexities inherent to pulse sequence design and the increasing availability of stronger and faster gradient sys tems. The combination of these two factors has laid the foun dation for vast reductions of MRI data acquisition times. Min utes have been replaced by seconds. Beyond shortening MR examination times and thereby increasing patient throughput, a most significant consequence has been the ability to acquire complex MR image sets within the time confines of a single breath-hold. The constraints placed by the presence of respi ratory motion have thus been effectively eliminated. Ultrafast breath-held data acquisition strategies already represent the backbone of many abdominal, thoracic and even pelvic imaging protocols.
