Book excerpt: Atlantic salmon in Maine, once abundant but now seriously depleted, were listed as endangered under the federal Endangered Species Act (ESA) in November 2000. The listing covers the wild fish in eight Maine rivers as a single "distinct population segment." The controversy in Maine that accompanied the listing led Congress to request the National Research Council's (NRC's) advice on the science relevant to understanding and reversing the declines in Maine's salmon populations. The charge to the NRC's Committee on Atlantic Salmon in Maine included an interim report focusing on the genetic makeup of Maine Atlantic salmon populations. This is the interim report. Understanding the genetic makeup of Maine's salmon is important for recovery efforts, because the degree to which populations in Maine differ from adjacent populations in Canada and the degree to which populations in different Maine rivers and tributaries differ from each other affect the choice of recovery options that are most likely to be effective. This report focuses only on questions of genetic distinctiveness. The committee's final report will address the broader issues, such as the factors that have caused Maine's salmon populations to decline and the options for helping them to recover.

Book excerpt: Destruction of habitat is the major cause for loss of biodiversity including variation in life history and habitat ecology. Each species and population adapts to its environment, adaptations visible in morphology, ecology, behaviour, physiology and genetics. Here, the authors present the population ecology of Atlantic salmon and brown trout and how it is influenced by the environment in terms of growth, migration, spawning and recruitment. Salmonids appeared as freshwater fish some 50 million years ago. Atlantic salmon and brown trout evolved in the Atlantic basin, Atlantic salmon in North America and Europe, brown trout in Europe, Northern Africa and Western Asia. The species live in small streams as well as large rivers, lakes, estuaries, coastal seas and oceans, with brown trout better adapted to small streams and less well adapted to feeding in the ocean than Atlantic salmon. Smolt and adult sizes and longevity are constrained by habitat conditions of populations spawning in small streams. Feeding, wintering and spawning opportunities influence migratory versus resident lifestyles, while the growth rate influences egg size and number, age at maturity, reproductive success and longevity. Further, early experiences influence later performance. For instance, juvenile behaviour influences adult homing, competition for spawning habitat, partner finding and predator avoidance. The abundance of wild Atlantic salmon populations has declined in recent years; climate change and escaped farmed salmon are major threats. The climate influences through changes in temperature and flow, while escaped farmed salmon do so through ecological competition, interbreeding and the spreading of contagious diseases. The authors pinpoint essential problems and offer suggestions as to how they can be reduced. In this context, population enhancement, habitat restoration and management are also discussed. The text closes with a presentation of what the authors view as major scientific challenges in ecological research on these species.

This model incorporates uncertainty in juvenile and adult survival rates, direct and indirect linkages among populations in different rivers, and accounts for a number of sources of potential human removals or stocking in a flexible, modular Fortran program named SalmonPVA. The structure of the model is based on a state-space approach with a detailed life history cycle. Multiple cohorts in multiple rivers progress through their life history based on stage-specific survival rates and fecundity, with limits imposed by riverine habitat capacity. The model projects the populations forward in time (usually 100 years) numerous times, with stochastic variables selected based on a Monte Carlo approach to calculate the probability of extinction. This model is being developed with input from scientists and policy makers from NOAA Fisheries, US Fish and Wildlife Service, Atlantic Salmon Commission, and the University of Maine. Results from this model will form the basis for informing the selection of delisting criteria in the Recovery Plan for the Maine Distinct Population Segment, which was listed as endangered in 1999"--Executive summary.

Genetic variation is surveyed at a large number of nuclear microsatellite loci (15) across 798 individuals obtained from 13 rivers, including seven from ECB, two from nearby rivers on the West Coast of Cape Breton (WCCB) in the neighbouring Gaspé-Southern Gulf of St. Lawrence (GSG) DU, one from a nearby river in the neighboring Southern Upland (SU) DU, and three more distant locations that vary in size and levels of within-population genetic variation. Book excerpt: Adaptive divergence is an important force structuring wild populations and directly influencing species persistence and stability. Wild Atlantic Salmon (Salmo salar) have declined across their native range in recent decades with genetic interactions with salmon aquaculture identified as a contributing cause. Improved understanding the nature of diversity in wild populations and the potential impact of interbreeding with domestic escapees is critical to conservation and management of wild Atlantic Salmon. Body shape of juvenile Atlantic Salmon in the wild may be considered adaptive and is often found to be associated with environmental and watershed conditions, or even with culture conditions in the case of domestic conspecifics. In this thesis I quantify the importance of body shape on population structuring in the wild, and then explore the impact of wilddomestic hybridization on shape of juvenile Atlantic Salmon. Geometric morphometrics were used to quantify and allow for statistical testing of variation in body shape. Geometric morphometric data were first combined with a large panel of sequenced microsatellite loci to understand the relationship between shape and population structure; and second used in conjunction with a SNP panel designed for wild-domestic hybrid identification to explore shape differences among cross types. My results suggest that variation in body shape is important to the structuring of wild populations, but that variation in climate was also significant in genetic structuring. Interestingly, shape differences between wild, domestic, and hybrids were minimal, likely reflecting both selection and phenotypic plasticity in the wild. My results suggest that phenotypic variation in body shape may be an important component of adaptive diversity among Atlantic Salmon populations, and that changes in body shape in the wild due to interbreeding with escaped farmed salmon may be minimal and masked by plasticity.

Book excerpt: "In 2015, NMFS announced a new program to focus and redouble its efforts to protect some of the species that are currently among the most at risk of extinction in the near future. The effort is called the “Species in the Spotlight: Survive to Thrive” initiative, a concerted agency-wide effort to spotlight and save these highly at-risk species. This initiative includes targeted efforts vital for stabilizing their populations and preventing their extinction. The approach involves intensive efforts by us and our recovery partners to stabilize these species. Our goal is to reverse their declining trend so that the species will become a candidate for recovery in the future. The Gulf of Maine DPS of Atlantic salmon was selected as one of the eight species under this Initiative because of their current critically low abundance and a continuing declining trend in abundance. Atlantic salmon are anadromous fish, spending the first half of their life in freshwater rivers and streams in Maine and the second half maturing in the seas between Northeastern Canada and Greenland. In the United States, Atlantic salmon populations historically extended as far south as Long Island Sound. However, the southern populations have all been extirpated and today, the only remaining population of Atlantic salmon in U.S. waters exists in just a few rivers and streams in central and eastern Maine.
