Book excerpt: Improving oceanographic data collection involves two components: improving instrumentation, and improving the processing and analysis of resulting measurements. While advancing technology has improved and expanded data collection, processing these data has become a significant problem for under-resourced academic labs, rendering much of these data underutilized. The experiments described in this dissertation are contributions to the effort of improving data processing in oceanography. Chapter 1 examines parametrization of particle size distribution measurements in the Arctic, collected during decades of field expeditions by Dariusz Stramski, Rick Reynolds, and others. Experiments suggest that the commonly-used Junge-type power law model for parametrizing particle size distributions is insufficient, and cumulative distribution functions may offer a superior alternative. Particle size directly physically affects light, so the particle size distribution affects the signals of optical instruments. These results will increase the utility of satellite imagery, both by assisting the measurement of particle size from satellites, and by improving understanding of the impact of different seawater characteristics on optical signals. Chapter 2 discusses cutting-edge, technology-enabled survey image and 3D model techniques for studying coral reefs. The report focuses on lessons learned by the Sandin/Kuester labs from a decade of experience. Improving and standardizing data collection in the field allows research groups to pool datasets and compare results. Pooled databases are valuable for developing processing and analytical tools like neural networks, make those tools useful to more research groups, and enable ecological analysis at larger scales. Chapters 3 and 4 evaluate neural-network-assisted tools that can expedite taxonomic labeling of survey image products such as orthoprojections and pointclouds. Chapter 3 contains the first published investigation of 3D coral pointcloud segmentation with 3D neural networks. This new technology shows great promise, as evidenced by the time savings (36%) and high prediction accuracy in some contexts (~70-90%) recorded by our experiments, but requires more comprehensive, standardized datasets than what is currently available to fully develop or confidently evaluate. These tools are already capable of increasing the utility of survey imagery by expediting their annotation, which is necessary for many types of analysis, and further development will further improve their performance.

Book excerpt: The distribution of suspended particulate matter in the 1.4 to 27.9 micron range based on data gathered during four cruises off the California coast from San Francisco Bay to Cape San Martin is presented by means of isometric drawings as well as more conventional graphs. It was observed that pycnoclines set up particle 'traps'. In areas where a deep mixed layer existed particle concentrations were randomly distributed in the layer. Counts of larger sized particles decreased with depth; those for smaller particles appeared to remain about constant throughout the water column. Particle sizes and distributions reflected bottom topography and water depth. Shallow water stations exhibited higher particle concentrations, while stations over Monterey Canyon showed depressed counts over the entire size range. In localized upwelling areas higher concentrations around the areas' peripheries than in their centers were found. C values generally occurred in the 2.4 to 3.1 range, but significant deviations were noted during upwelling. K values often fell in the 50 to 300 x 103 particles/m1 range, but extremely high values were noted for the Davidson Current period. Phytoplankton blooms appeared to be responsible for 'knees' or 'peaks' in many of the size distributions.

Book excerpt: The central goal of DOE's Ocean Margin Program (OMP) has been to determine whether continental shelves are quantitatively significant in removing carbon dioxide from the atmosphere and isolating it via burial in sediments or exporting it to the open ocean. The overall objective of this work within OMP was to develop an instrument package to measure the large aggregate population of particles in the shelf/slope environment at a rate sufficient to integrate the observed particle distributions into the coupled physical and biogeochemical models necessary to understand the shelf and slope as a system. Pursuant to this the authors have developed a video and optical instrument package (LAPS: Large Aggregate Profiling System) and assembled the computer and software methods to routinely measure a wide spectrum of the large aggregate population of particles in the shelf/slope environment. This particle population, encompassing the 'marine snow' size particles (dia.> 0.5 mm), is thought to be the major pathway of material flux in the ocean. The instrument package collects aggregate abundance and size spectrum data using two video camera/strobe subsystems with a third subsystem collecting CTD, beam attenuation and fluorescence data. Additionally, measurements of particle flux were made with sediment traps deployed on the continental slope in conjunction with the physical oceanography mooring program. The authors envisioned a three stages development of the instrument package: (1) design, assembly, and laboratory testing of all components and the package as a whole, (2) a short period of laboratory and field testing of the instrument package to determine the best operational parameters, and (3) operations within a framework of complementary analytical sampling such as an appropriate process study funded under the OMP. The first two stages were covered by this proposal and completed. The third stage was limited to scoping work with the LAPS and deployment of sediment traps.
