Book excerpt: The fate of a cell is largely determined by the unique patterns of gene expression found within it. Complex biological machinery exists within each cell to manipulate chromatin state, and ultimately control gene expression. Developmental processes such as cellular differentiation require very specific chemical signals and environmental conditions. These serve as triggers to put the chromatin modification schemes that produce the resultant patterns of differential gene expression into action, leading to the formation of the cell type of interest. My thesis work is an in depth study of the link between chromatin modification, gene expression, and the unique genetic signatures that characterize distinct cells on unicellular and multi-cellular levels. On the multi-cellular level, I have examined histone modification patterns for their effects on gene activation and repression during human embryonic stem cell differentiation. On the unicellular level, I have worked with a variety of cell types to ascertain the degree of individuality that exists between single members of relatively homogenous cell groups while simultaneously looking for housekeeping gene expression signatures that can be used to classify each cell type into a unique group. To further elucidate the patterns of gene expression found within cell groups and the single cells that comprise them, I have worked to develop new computational methods that produce visual aids to elucidate gene expression signatures of single cells and cell groups.

In particular, engineered transgenes, which encode a variety of fluorescent reporter proteins can be inserted into the genome or delivered into desired brain regions using viral vectors, thereby allowing the labeling of molecularly-defined populations of neurons and/or glial cells. Transgenic technology can also be used to selectively delete genes in targeted neuronal populations or bi-directionally modulate their electrical excitability using optogenetic or chemogenetic techniques. One of the primary advantages of using transgenic reagents is to simplify the identification and tracing of targeted population of brain cells, which can be laborious using traditional techniques in neuroanatomy. In this research topic, we assembled up-to-date reviews and original articles that demonstrate the versatility and power of transgenic tools in advancing our knowledge of the nervous system, with a special emphasis on the application of transgenic technology to neuroanatomical questions.

Motivation to work on non-animal methods, or new approach methods (NAM), stems from economical and ethical considerations, and is supported by public pressure. Importantly, the translational gap between results obtained in animal studies and clinical trials in humans (the ‘valley of death’), combined with the reproducibility crisis in science, also provide strong scientific arguments to work on novel, robust, human-based methodology. The field of immunology confronts NAM scientists with specific challenges. Firstly, immunological responses require several cell types in different locations for proper development and take considerable time to develop. Secondly, immunological responses in outbred humans are characterized by genetic and functional variability. Still, the development and application of NAM are increasing rapidly, and the field is moving at such a fast pace that a special issue is timely. Our goal is to provide an overview of the current state-of-the-art regarding new approach methods or non-animal methods (NAM) in immunology. These should be inspired by the desire to mimic in vivo biology and describe e.g. challenges in mimicking immunological structures (like lymph nodes, bone marrow, local immune structures), immunological responses (systemic and local, innate and adaptive, B cells and T cells) and/or immunological processes (like maturation, trafficking, extravasation, immunotoxicity, affinity maturation).
