Book excerpt: Nanoscale fabrication techniques have led the march towards a new class of biosensors that were not possible to build in the past due to technological limitations. These molecular nanosensors can have biochemical, electromagnetic, acoustic, optical or electrophoretic detection modalities. One of these nanosensors, is solid state nanopores which use resistive pulse sensing in nanometer apertures in thin dielectric membranes. Solid state nanopores have been fabricated using cutting edge fabrication techniques to detect and analyze nanoscale biomolecules such as DNA, proteins, miRNA, viruses etc. These biosensors can be used as electronic sensors for biomarkers of certain diseases such as cancer and can form effective tools for early detection which can eventually save lives. Solid state nanopores have also been used as a novel way for cheap DNA sequencing. In the case for early detection of cancer, molecular biology plays a critical role and solid state nanopores can be used to study that and provide effective ways for the effect. In this dissertation we work on solid state nanopores and try to improve them using the cutting-edge fabrication techniques and optical modalities to make them ultrasensitive biomarker detection and multiplexed sensing biosensors. In the first project, we use solid state nanopores in silicon nitride membranes to detect epidermal growth factor receptor (EGFR) protein which is overexpressed in many cancers and is a cancer biomarker. We use an RNA Aptamer to selectively bind to the EGFR which increases the selectivity for this cancer biomarker through solid state nanopores. In the second project, we simulate two adjacent nanopores on a single membrane in the quest to find the adjacent nanopore distance for reduced electronic crosstalk. The optical parameters derived from the simulations can be used as a blue print for fabrication of nanopore arrays on single membranes to increase the throughput and self-referencing capability for noise cancellation. The final project reinvents the solid state nanopore with the inclusion of an optical plasmonic trap cavity at the mouth of the nanopore. We are the first ones to report this type of nanopore device. This novel sensor provides dual mode optical and electrical sensing capability. In addition, the localized plasmon field can trap the nanoparticles for up to 7 seconds at the mouth of the nanopore, which was previously not possible due to the electrophoretic translocation. It is shown that nanoparticles oscillate in the trap, which results in high frequency electrical noise that is synchronous to the mass loading of the plasmonic cavity.

Book excerpt: The work presented in this thesis is divided loosely into three main areas of interest: development of a novel method of solid-state nanopore fabrication; applications of this method to some of the open problems in the field; and analysis of nanopore data. The first of these occupies the majority of the research presented in this thesis, covering research dedicated to the development and characterization of a novel method of solid-state nanopore fabrication which achieves nanometer scale control over matter using simple and low cost circuitry. Termed controlled breakdown (CBD), this technique is in the process of revolutionizing the field of nanopore research, and in the few short years I have been part of its development it has seen adoption in nanopore labs across the globe, both academic and industrial. Due to the simple nature of CBD, this technique also enables novel applications of nanopores in device architectures that were inaccessible to the expensive and inflexible methods used previously. The second part of this thesis takes advantage of the unique opportunities presented by CBD to develop a device architecture comprising two nanopores in series. This nanodevice tackles one of the main problems standing between nanopores and the promise of cheap genomic analysis: control of the motion and conformation of the polymer both prior to and during translocation through the pore. Finally, because the field of nanopore research is still relatively young, very few tools are available which provide high-quality analysis of nanopore data. The last part of this thesis is dedicated to a thorough discussion of the complexities involved in analysing nanopore signals, as well as the development of several tools which directly address this knowledge gap.

Book excerpt: Solid State nanopores that are fabricated by the ion beam sculpting process and electron beam drilling have shown great promise as a sensing device for DNA and protein molecules. Even though biological pores such as the alpha-Haemolysin have been in use for quite some time, the use of solid state Nanopores in single biomolecule detection has been on the rise since the mid 1990s. Solid State nanopores have an advantage over biological pores in that they are more robust, stable, and can be sculpted to any desired size for use in translocation experiments. One of the major challenges in Nanopore fabrication by ion beam sculpting has been limited by the user's ability to control the closure rate of pores in the fabrication process. Another challenge in nanopore sensing is the resolution limitation due to the thickness of the pore. This is because most of the nanopores fabricated by the ion beam sculpting method are often thicker than they should. This thesis will focus on the modification of nanopore fabrication using the ion beam sculpting system at the University of Arkansas by first baking the samples in vacuum under specified temperature conditions. Baking the samples will give the user better control over pore closure. This Thesis will also focus on thinning the sculpted pores by Reactive Ion Etching in an attempt to increase its resolution for single biomecule translocation experiments.

Book excerpt: Nanopore DNA analysis is an emerging technique that involves electrophoretically driving DNA molecules through a nano-scale pore in solution and monitoring the corresponding change in ionic pore current. This versatile approach permits the label-free, amplification-free analysis of charged polymers (single stranded DNA, double stranded DNA and RNA) ranging in length from single nucleotides to kilobase long genomic DNA fragments with subnanometer resolution. Recent advances in nanopores suggest that this low-cost, highly scalable technology could lend itself to the development of third generation DNA sequencing technologies, promising rapid and reliable sequencing of the human diploid genome for under $1000. Here, we report the development of versatile, nano-manufactured Al2O3 solid-state nanopores and nanopore arrays for rapid, label-free, single-molecule detection and analysis of DNA and protein. This nano-scale technology has proven to be reliable, affordable, and mass producible, and allows for integration with VLSI processes. A detailed characterization of nanopore performance in terms of electrical noise, mechanical robustness and materials analysis is provided, and the functionality of this technology in experimental DNA biophysics is explored. A framework for the application of this technology to medical diagnostics and sequencing is also presented. Specifically, studies involved the detection of DNA-protein complexes, a viable strategy in screening methylation patterns in panels of genes for early cancer detection, and the creation of lipid bilayer coated nanopore sensors, useful in creating hybrid biological/solid-state nanopores for DNA sequencing applications. The concept of a gated nanopore is also presented with preliminary results. The fabrication of this novel system has been enabled by the recent discovery of graphene, a highly versatile material with remarkable electrical and mechanical properties. Direct modulation of the nanopore conductance was observed through the application of potentials to the graphene gate. These exciting results suggest this technology could potentially be useful in slowing down or trapping a DNA molecule in the pore, thereby enabling solid-state nanopore sequencing.
