Book excerpt: Significant progress has been made in the study of three-dimensional quantitative structure-activity relationships (3D QSAR) since the first publication by Richard Cramer in 1988 and the first volume in the series. 3D QSAR in Drug Design. Theory, Methods and Applications, published in 1993. The aim of that early book was to contribute to the understanding and the further application of CoMFA and related approaches and to facilitate the appropriate use of these methods. Since then, hundreds of papers have appeared using the quickly developing techniques of both 3D QSAR and computational sciences to study a broad variety of biological problems. Again the editor(s) felt that the time had come to solicit reviews on published and new viewpoints to document the state of the art of 3D QSAR in its broadest definition and to provide visions of where new techniques will emerge or new appli- tions may be found. The intention is not only to highlight new ideas but also to show the shortcomings, inaccuracies, and abuses of the methods. Book excerpt: (Uncorrected OCR) Abstract of thesis entitled APPLICATION OF NEURAL NETWORKS IN THE FIRST PRINCIPLES CALCULATIONS AND COMPUTER-AIDED DRUG DESIGN submitted by Li Hong HU for the degree of Doctor of Philosophy at The University of Hong Kong in September 2004 Neural networks has been widely used in many fields such as engineering, computer science, finance, medicine, etc. Two further novel applications of neural networks have been developed: (1) combining neural networks and first principles quantum mechanical methods; and (2) utilizing a neural networks approach to determine the quantitative structure-activity relationship (QSAR) of drug leads. The new method, combined first principles calculation and neural networks correction approach (DFT-NEURON), corrects the systematic deviations of first principles calculation. Against the known experimental data, neural networks are calibrated to yield the much reduced root mean square (RMS) deviations. As the first application, the DFT-NEURON method has been applied to correct the density-functional theory (DFT) calculated thermochemistry properties of small-and medium-sized organic molecules. The accuracy of the calculated heat of formation has been successfully improved and the RMS deviation has been reduced from 21.4 to 3.1 kcal-mol-1 for B3LYP/6-311+G(d, p) basis set and from 12.0 to 3.3 kcal-mol-1 for B3LYP/6-311+G(3d/,2p). Similarly the RMS deviation of the Gibbs free energy has been reduced from 22.3 to 3.0 kcal-mol-1 for B3LYP/6-311+G(d, p) calculation. With a new set of physical descriptors, we have employed neural networks to determine the QSAR of aldose reductase inhibitors (ARIs). The established QSAR was subsequently used to predict new potent candidates for ARI. The predicted candidates were further screened via computer docking. Finally the surviving potential ARIs were tested for their bindings to the active site via quantum mechanics/molecular mechanics (QM/MM) calculation.

Deep architectures are composed of multiple levels of non-linear operations, such as in neural nets with many hidden layers or in complicated propositional formulae re-using many sub-formulae. Searching the parameter space of deep architectures is a difficult task, but learning algorithms such as those for Deep Belief Networks have recently been proposed to tackle this problem with notable success, beating the state-of-the-art in certain areas. This paper discusses the motivations and principles regarding learning algorithms for deep architectures, in particular those exploiting as building blocks unsupervised learning of single-layer models such as Restricted Boltzmann Machines, used to construct deeper models such as Deep Belief Networks.
