The objectives of this study were to identify markers associated with quantitative trait loci for seed size (SSQTL), determine the influence of the environment on expression of the marker-SSQTL associations, and compare the efficiency of phenotypic selection and marker-assisted selection for the trait. Three small-seeded lines were crossed to a line or cultivar with normal seed size to form three two-parent populations. The parents of the populations were screened with 178 simple sequence repeat (SSR) markers to identify polymorphism. Population 1 (Pop 1) had 75 polymorphic SSR markers covering 1306 cM, population 2 (Pop 2) had 70 covering 1143 cM, and population 3 (Pop 3) had 82 covering 1237 cM. Seed size of each population was determined with 100 F2 plants grown at Ames, IA, and their F2-derived lines grown in two replications at three environments. Single-factor analysis of variance and multiple regression were used to determine significant marker-SSQTL associations. Pop 1 had 12 markers that individually accounted for 8 to 17% of the variation for seed size, Pop 2 had 16 markers that individually accounted for 8 to 38% of the variation, and Pop 3 had 22 markers that individually accounted for 8 to 29% of the variation. Four of the 12 markers in Pop 1, four in Pop 2, and one in Pop 3 had significant associations with SSQTL across four environments, while five loci in Pop 1, seven in Pop 2, and eight in Pop 3 had significant associations in more than one environment. Three marker loci that had significant SSQTL associations in this study also were significant in previous research and 13 markers had unique SSQTL associations. The relative effectiveness of phenotypic and marker-assisted selection among F2 plants varied for the three populations. On the average, phenotypic selection for seed size was as effective and less expensive than marker-assisted selection.

The objective of the study was to compare the efficiency of selection among soybean [Glycine max (L.) Merrill] lines for seed yield based on single replication progeny-row-yield tests (PRYT), molecular marker loci selected by pedigree analysis, and a combination of PRYT and molecular marker data. A total of 380 random F3-derived lines from three populations were evaluated in the PRYTat Ames, IA, in 1997 and were genotyped for simple sequence repeats (SSRS) that had been chosen by pedigree analysis for their association with seed yield. The lines were divided into 13 tests for evaluation in 1998 at five or six Midwest locations in replicated yield tests. The average phenotypic correlation coefficient between the mean yield of lines in the 1998 test and their PRYT yield was 0.24, molecular marker score was 0.19, and index value was 0.35. The index was superior on the average to the PRYT or molecular marker score individually for selection of the highest yielding lines in the 1998 tests. The selection differential based on the index was superior on the average to the PRYT or molecular marker score individually in two of the three populations. Marker-QTL associations established by pedigree analysis should be useful alone or in combination with PRYT for selection among lines for seed yield in a cultivar development program.

Soybean was domesticated in China, and since last 4-5 decades it has become one of the most widely grown crops around the globe. The crop is grown on an anticipated 6% of the world’s arable land, and since the 1970s, the area in soybean production has the highest percentage increase compared to any other major crop. It is a major crop in the United States, Brazil, China and Argentina and important in many other countries. The cultivated soybean has one wild annual relative, G. soja, and 23 wild perennial relatives. Soybean has spread to many Asian countries two to three thousand years ago, but was not known in the West until the 18th century. Among the various constraints responsible for decrease in soybean yields are the biotic and abiotic stresses which have recently increased as a result of changing climatic scenarios at global level. A lot of work has been done for cultivar development and germplasm enhancement through conventional plant breeding. This has resulted in development of numerous high yielding and climate resilient soybean varieties. Despite of this development, plant breeding is long-term by nature, resource dependent and climate dependent. Due to the advancement in genomics and phenomics, significant insights have been gained in the identification of genes for yield improvement, tolerance to biotic and abiotic stress and increased quality parameters in soybean. Book excerpt: Protein and oil are the major chemical constituents of soybean seed that affect the quality of soyfood, feed, and oil products. Therefore, soybean cultivars with high protein and/or high oil are desirable for the soyfood and feed markets. Use of molecular-marker-assisted selection will facilitate the breeding process of such cultivar development. The objectives of this research were to identify new quantitative trait loci (QTL) and confirm previously reported QTL associated with seed protein and oil content by using simple sequence repeat (SSR) markers and single nucleotide polymorphism (SNP) markers. Two recombinant inbred line (RIL) populations consisting of 242 individuals from R05-1415 (high protein/low oil) x R05-638 (low protein/high oil) (population 1) and 214 individuals from R05-4256 (high oil/low protein) x V97-1346 (low oil/high protein) (population 2) were used in QTL mapping. F2 plants from the mapping populations were used for SSR/SNP genotyping. In the marker screening, 120 out of 626 SSR and 1652 out of 5361 SNP markers were polymorphic. The RILs from both populations were grown in a randomized complete block design in Argentina in 2010, Stuttgart and Keiser, AR in 2011 and 2012. Seed from F2:3, F2:4 and F2:5 lines were tested for protein and oil content by using near infrared transmittance technique based on 13% moisture. Protein and oil content in both RIL populations exhibited a typical normal distribution. Single marker analysis (SMA) and composite interval mapping (CIM) revealed two novel oil QTL on chromosomes 14 and 6 in population 2 which account for 17% and 13% of the oil content variation, respectively. A minor protein QTL was confirmed on chromosome 14. One major QTL with large effect was confirmed on chromosome 20 across genetic populations, locations, and years; this QTL has opposite effects on seed protein and oil content. Eight new SNP markers flanking this QTL region on chromosome 20 were identified in population 2. These new and confirmed QTL along with linked molecular markers for seed protein and oil content can be used for marker-assisted selection for seed composition improvement in soybean breeding programs.

Book excerpt: Abstract: Food-grade soybeans are a specialty crop with unique chemical and physical seed quality requirements. The tofu production market requires large, round soybean seed with a clear hilum and high protein content. The aim of this project was to detect QTL responsible for traits important in food-grade soybeans, and to provide information for the selection of food-grade soybeans in a breeding program. This study assessed seed shape, size, density, weight, protein content, and oil content in two independent populations of breeding lines and cultivars as well as textural traits of the tofu produced from a subset of those. By identifying the relationship between seed traits and tofu texture, the previously established positive correlation between seed protein content and the stiffness and gel strength of tofu were confirmed. Little to no correlations between seed size and shape measurements and the texture of tofu were detected, indicating that this consumer preference for large, round seeds may not relate to tofu quality. The effects of selection for specialty traits on the genetic differentiation within a breeding program were assessed, results shown that both parental and progeny selection contributed to genetic differentiation and population structure. Association mapping was conducted with 504 markers in a population of 242 breeding lines and cultivars, leading to the identification of 50 significant marker-trait associations. Of the 27 significant associations tested in another independent confirmation population consisting of 152 lines or cultivars, 12 were confirmed. These results can be directly applied to increase selection efficiency in a breeding program.
