The human organism is no longer considered a monolithic assembly of tissues, but is instead a true ecosystem composed of human cells, bacteria, fungi, algae, and viruses. As such, humans are not unlike other complex ecosystems containing microbial assemblages observed in the marine and earth environments. They all share a basic functional principle: Chemical communication is the universal language that allows such groups to properly function together. These chemical networks regulate interactions like metabolic exchange, antibiosis and symbiosis, and communication. The National Academies of Sciences, Engineering, and Medicine's Chemical Sciences Roundtable organized a series of four seminars in the autumn of 2016 to explore the current advances, opportunities, and challenges toward unveiling this "chemical dark matter" and its role in the regulation and function of different ecosystems. Biodiversity not only responds to environmental change, but has also been shown to be one of the key drivers of ecosystem function and service delivery. Soil biodiversity in tree-dominated ecosystems is also governed by these principles, the structure of soil biological communities is clearly determined by environmental, as well as spatial, temporal and hierarchical factors. Global environmental change, together with land-use change and ecosystem management by humans, impacts the aboveground structure and composition of tree ecosystems. Due to existing knowledge of the close links between the above- and belowground parts of terrestrial ecosystems, we know that soil biodiversity is also impacted. However, very little is known about the nature of these impacts; effects on the overall level of biodiversity, the magnitude and diversity of functions soil biodiversity generates, but also on the present and future stability of tree ecosystems and soils. Even though much remains to be learned about the relationships between soil biodiversity and tree ecosystem functionality, it is clear that better effort needs to be made to describe and understand key processes which take place in soils and are driven by soil biota.

Book excerpt: Bacterial taxonomy as a specialized discipline is practised by a minority but the applications of taxonomy are important to most, if not all microbiologists. It is the implementation of taxonomic ideas and practises which gives rise to identification and typing systems, procedures for the analysis and characterization of biodiversity, hypotheses about the evolution of micro-organisms, and improved procedures for the isolation and implementation of bacteria in biotechnological processes. Without taxonomic theory providing a sound basis to these many facets of microbiology there would be severe problems faced by many scientists working with micro-organisms. Taxonomy comprises three sequential but independent processes; classification, nomenclature and identification. The first two stages are the prime concern of the specialist taxonomist but the third stage should result in identification schemes of value to all microbiologists. As the classification and identification of micro-organisms improves, largely due to the introduction of new technologies, so does its contribution to the subject as a whole. It therefore seemed timely to hold a conference in the autumn of 1993 devoted to microbial identification. Such a topic could not be addressed without some reference to the enabling discipline of classification, but the principal aims were to assess improvements in identification and typing and how these were benefiting microbiological topics ranging from ecological and biotechnological studies of extremophilic bacteria to the use of pyrolysis mass spectrometry in epidemiology. Book excerpt: The U.S. Department of Energy (DOE) promotes scientific and technological innovation to advance the national, economic, and energy security of the United States. Recognizing the potential of microorganisms to offer new energy alternatives and remediate environmental contamination, DOE initiated the Genomes to Life program, now called Genomics: GTL, in 2000. The program aims to develop a predictive understanding of microbial systems that can be used to engineer systems for bioenergy production and environmental remediation, and to understand carbon cycling and sequestration. This report provides an evaluation of the program and its infrastructure plan. Overall, the report finds that GTL's research has resulted in and promises to deliver many more scientific advancements that contribute to the achievement of DOE's goals. However, the DOE's current plan for building four independent facilities for protein production, molecular imaging, proteome analysis, and systems biology sequentially may not be the most cost-effective, efficient, and scientifically optimal way to provide this infrastructure. As an alternative, the report suggests constructing up to four institute-like facilities, each of which integrates the capabilities of all four of the originally planned facility types and focuses on one or two of DOE's mission goals. The alternative infrastructure plan could have an especially high ratio of scientific benefit to cost because the need for technology will be directly tied to the biology goals of the program.

Initially, an academic question, it has gained practical interest by the recent awareness of global biodiversity loss. Species diversity in local ecosystems has always been discussed in relation to the problem of competi tive exclusion and the apparent contradiction between the competitive exclu sion principle and the overwhelming richness of species found in nature. Competition as a mechanism structuring ecological communities has never been uncontroversial. Not only its importance but even its existence have been debated. On the one extreme, some ecologists have taken competi tion for granted and have used it as an explanation by default if the distribu tion of a species was more restricted than could be explained by physiology and dispersal history. For decades, competition has been a core mechanism behind popular concepts like ecological niche, succession, limiting similarity, and character displacement, among others. For some, competition has almost become synonymous with the Darwinian "struggle for existence", although simple plausibility should tell us that organisms have to struggle against much more than competitors, e.g. predators, parasites, pathogens, and envi ronmental harshness.

The first bacterial genome was sequenced in 1995 and took more than 13 months of work to complete. Today, a microorganism's entire genome can be sequenced in a few days. Much as our view of the cosmos was forever altered in the 17th century with the invention of the telescope, these genomic technologies, and the observations derived from them, have fundamentally transformed our appreciation of the microbial world around us. On June 12 and 13, 2012, the Institute of Medicine's (IOM's) Forum on Microbial Threats convened a public workshop in Washington, DC, to discuss the scientific tools and approaches being used for detecting and characterizing microbial species, and the roles of microbial genomics and metagenomics to better understand the culturable and unculturable microbial world around us. Through invited presentations and discussions, participants examined the use of microbial genomics to explore the diversity, evolution, and adaptation of microorganisms in a wide variety of environments; the molecular mechanisms of disease emergence and epidemiology; and the ways that genomic technologies are being applied to disease outbreak trace back and microbial surveillance. Points that were emphasized by many participants included the need to develop robust standardized sampling protocols, the importance of having the appropriate metadata, data analysis and data management challenges, and information sharing in real time. The Science and Applications of Microbial Genomics summarizes this workshop.
