Book excerpt: This PhD proposes new Riemannian geometry tools for the analysis of longitudinal observations of neuro-degenerative subjects. First, we propose a numerical scheme to compute the parallel transport along geodesics. This scheme is efficient as long as the co-metric can be computed efficiently. Then, we tackle the issue of Riemannian manifold learning. We provide some minimal theoretical sanity checks to illustrate that the procedure of Riemannian metric estimation can be relevant. Then, we propose to learn a Riemannian manifold so as to model subject's progressions as geodesics on this manifold. This allows fast inference, extrapolation and classification of the subjects.

Il est motivé par plusieurs cas d'études notamment l'exemple historique de Carathéodory-Zermelo qui est l'un des problèmes fondateurs du calcul des variations et une forme normale intéressante pour l'analyse microlocale du problème dans le cas général, ainsi que le problème dit "du vortex" qui est une application récente provenant de l'hydrodynamique et qui décrit l'évolution d'une particule passive autour d'un point vortex. Le problème de Zermelo ainsi considéré est déterminé par un triplet (M, g, F0) où M est une variété de dimension 2 avec des coordonnées normales q = (r,thêta), g une métrique riemannienne sur M et F0 un champ de vecteur définissant le courant (ou le vent). Du point de vue du contrôle optimal, ce problème correspond à un problème de transfert en temps minimal entre deux points q0 et q1 pour un système de contrôle affine de la forme : q = F0(q) + u1 F1(q) + u2 F2(q), ‖u‖ = 1 où q(t) ∈ M , u = (u1, u2) est le contrôle et où les champs F1, F2 forment un repère orthonormé associé à la métrique g. These notes were originally designed for students with only elementary knowledge of differential geometry and topology. In the first chapters, the author does not focus on the details of the differential geometric constructions and refers to classical textbooks, while in the more advanced chapters proofs occasionally are provided only for special cases where they convey the flavor of the general arguments. These notes might also be used by researchers entering this fast expanding field as motivation for further studies. Our aim is to propose a dialog between different conceptual universes and thus to provide a unification of phenomena. The role of “order” and symmetries in the foundations of mathematics is linked to the main invariants and principles, among them the geodesic principle (a consequence of symmetries), which govern and confer unity to various physical theories. Moreover, an attempt is made to understand causal structures, a central element of physical intelligibility, in terms of both symmetries and symmetry breakings. A distinction between the principles of (conceptual) construction and of proofs, both in physics and in mathematics, guides most of the work.The importance of mathematical tools is also highlighted to clarify differences in the models for physics and biology that are proposed by continuous and discrete mathematics, such as computational simulations.Since biology is particularly complex and not as well understood at a theoretical level, we propose a “unification by concepts” which in any case should precede mathematization. This constitutes an outline for unification also based on highlighting conceptual differences, complex points of passage and technical irreducibilities of one field to another. Indeed, we suppose here a very common monist point of view, namely the view that living objects are “big bags of molecules”. The main question though is to understand which “theory” can help better understand these bags of molecules. They are, indeed, rather “singular”, from the physical point of view. Technically, we express this singularity through the concept of “extended criticality”, which provides a logical extension of the critical transitions that are known in physics.
