Book excerpt: Relatively few studies have described the microbial populations present in ultra-deep hadal environments, largely as a result of difficulties associated with sampling. Here we report Illumina-tag V6 16S rRNA sequence-based analyses of the free-living and particle-associated microbial communities recovered from locations within two of the deepest hadal sites on Earth, the Challenger Deep (10,918 meters below surface-mbs) and the Sirena Deep (10,667 mbs) within the Mariana Trench, as well as one control site (Ulithi Atoll, 761 mbs). Seawater samples were collected using an autonomous lander positioned ~1 m above the seafloor. The bacterial populations within the Mariana Trench bottom water samples were dissimilar to other deep-sea microbial communities, though with overlap with those of diffuse flow hydrothermal vents and deep-subsurface locations. Distinct particle-associated and free-living bacterial communities were found to exist. The hadal bacterial populations were also markedly different from one another, indicating the likelihood of different chemical conditions at the two sites. In contrast to the bacteria, the hadal archaeal communities were more similar to other less deep datasets and to each other due to an abundance of cosmopolitan deep-sea taxa. The hadal communities were enriched in 34 bacterial and 4 archaeal operational taxonomic units (OTUs) including members of the Gammaproteobacteria, Epsilonproteobacteria, Marinimicrobia, Cyanobacteria, Deltaproteobacteria, Gemmatimonadetes, Atribacteria, Spirochaetes, and Euryarchaeota. Sequences matching cultivated piezophiles were notably enriched in the Challenger Deep, especially within the particle-associated fraction, and were found in higher abundances than in other hadal studies, where they were either far less prevalent or missing. Our results indicate the importance of heterotrophy, sulfur-cycling, and methane and hydrogen utilization within the bottom waters of the deeper regions of the Mariana Trench, and highlight novel community features of these extreme habitats.

Characterized by hydrostatic pressures reaching 16,000 pounds per square inch, these sites are expected to contain microbial diversity adapted to in situ conditions and distinct from that found at shallower depths. In this dissertation, we describe the composition and functional potential of microbial communities in the Mariana and Kermadec trenches, two hadal sites in the Pacific Ocean, using high-throughput 16S rRNA gene sequencing, meta- and single-cell genomics, and culture-based analyses. We show that hadopelagic microbial communities, which are distinct from those at abyssal depths, appear adapted to in situ hydrostatic pressure conditions and contain a number of putative hadal bathytypes, including members related to the Marinimicrobia, Rhodobacteraceae, Rhodospirilliceae, and Aquibacter. Hadal sediment consortia contained many novel microbial lineages not previously identified in other datasets, especially within deeper sediment horizons. We characterized the functional potential of these sediment microbes using metagenomics and single-cell sequencing and showed that members of these communities have pathways for diverse carbon utilization and nitrogen and sulfur cycling. Mariana and Kermadec trench pelagic and sediment communities were distinct between one another, in part because of higher primary productivity in the overlying water column in the Kermadec relative to the Mariana Trench. Although trenches are geographically isolated, many abundant lineages in both the pelagic and sediment habitats were related to those found in other hadal and abyssal datasets. Comparisons of genomes from both trenches indicate some members may belong to the same species. These findings show the possibility for dispersal of microbes in the deep-ocean and the connectivity of trenches with each other and shallower sites. Finally, we look to the future of hadal exploration by describing the development of a new full-ocean depth lander and water sampler capable of maintaining high hydrostatic pressure upon recovery. Deployments in the Mariana Trench at depths exceeding 10,700 m and the collection of genomes from the hadal lineages Aquibacter and Marinimicrobia show the power of this instrumentation. This dissertation provides a deep dive into microbial community composition and functional potential within hadal trenches.

Book excerpt: Sinking particles mediate the transport of carbon and energy to the deep-sea, yet the specific microbes associated with sedimenting particles in the ocean's interior remain largely uncharacterized. In this study, we used particle interceptor traps (PITs) to assess the nature of particle-associated microbial communities collected at a variety of depths in the North Pacific Subtropical Gyre. Comparative metagenomics was used to assess differences in microbial taxa and functional gene repertoires in PITs containing a preservative (poisoned traps) compared to preservative-free traps where growth was allowed to continue in situ (live traps). Live trap microbial communities shared taxonomic and functional similarities with bacteria previously reported to be enriched in dissolved organic matter (DOM) microcosms (e.g., Alteromonas and Methylophaga), in addition to other particle and eukaryote-associated bacteria (e.g., Flavobacteriales and Pseudoalteromonas). Poisoned trap microbial assemblages were enriched in Vibrio and Campylobacterales likely associated with eukaryotic surfaces and intestinal tracts as symbionts, pathogens, or saprophytes. The functional gene content of microbial assemblages in poisoned traps included a variety of genes involved in virulence, anaerobic metabolism, attachment to chitinaceaous surfaces, and chitin degradation. The presence of chitinaceaous surfaces was also accompanied by the co-existence of bacteria which encoded the capacity to attach to, transport and metabolize chitin and its derivatives. Distinctly different microbial assemblages predominated in live traps, which were largely represented by copiotrophs and eukaryote-associated bacterial communities. Predominant sediment trap-assocaited eukaryotic phyla included Dinoflagellata, Metazoa (mostly copepods), Protalveolata, Retaria, and Stramenopiles. In conclusion, these data indicate the central role of eukaryotic taxa in structuring sinking particle microbial assemblages, as well as the rapid responses of indigenous microbial species in the degradation of marine particulate organic matter (POM) in situ in the ocean's interior.
