Book excerpt: Following the collapse of the Northern cod stock, there has been much debate regarding the population structure of Canada’s Northern Atlantic cod (Gadus morhua). The objectives of the study are: 1) to determine whether the stock exhibits structure or panmixia and 2) to compare historic cod chromosomal inversion frequency (LG01) to among historic and modern cod. A whole genome scan on 119 historic cod captured between 2001 and 2003 was conducted from four locations spanning the range of the stock and two locations outside the stock. Population structure analysis using 3,907 SNPs suggests that the stock is a single panmictic population. However, additional analyses on only LG01 (15) revealed that historic cod had a higher inversion frequency than modern cod. Taken together, these results provide support for the metapopulation hypothesis and provide novel information on putative adaptive inversion allele changes over a short timeframe.

Book excerpt: ABSTRACT: The persistence of a species in the face of environmental change is a function of the extent to which populations respond differently to changes in their environment and the spatial correspondence between the scale of disturbance and the scale of adaptation. The pattern by which a population, or genotype, expresses a range of phenotypes across an environmental gradient is called a norm of reaction. The level of phenotypic plasticity displayed within a population (i.e. the slope of the reaction norm) reflects the short-term response of a population to environmental change while variation in reaction norm slopes among populations reflects the spatial scale of variation in these responses. Using a reaction norm framework, I examined the spatial scale of genetic variation in plasticity for life-history traits in Atlantic cod (Gadus morhua), a marine fish of global biological and socioeconomic importance. Through common-garden experiments, I found evidence of both adaptive and non-adaptive plasticity for larval growth rate and survival in two cod populations that experience contrasting thermal environments in nature. A comparison of these reaction norms with those of four cod populations studied previously revealed significant genetic divergence in adaptive traits at a smaller spatial scale than has previously been shown for a marine fish with no apparent physical barriers to gene flow (

Book excerpt: This thesis aimed to characterize individual variation in the migratory behaviour of Atlantic cod (Gadus morhua) in the northern Gulf of St. Lawrence, and to assess the consequences of this variation on the structure and management of the population. First, I reviewed interplays between genetic, environmental, and social factors in the evolution and maintenance of individual variation in the migratory behaviour of marine fishes, with an emphasis on Atlantic cod. Evidence of fine-grained responses to environmental changes suggested that phenotypic plasticity is a substantial source of variation in migratory behaviours. However, because the genetic basis of migratory traits has been overlooked, the relative contributions of genetic, environment, and genetic by environment interactions have not been quantified for any marine fishes. Within the cod population from northern the Gulf of St. Lawrence, reconstruction of migration routes of cod equipped with data-storage tags revealed undocumented concurrent presence of resident and migratory individuals. Depth time-series analyses revealed high individual variability in vertical patterns of migration. Consequences of the observed individual variation in migration propensity on the structure of the population were then evaluated. Focusing on the fjord of Bonne Bay where I previously identified resident and homing cod, I assessed the degree of demographic dependency of Bonne Bay cod with Gulf cod. Although local recruitment occurs, Bonne Bay does not harbour an abundance of adult cod and external sources of recruitment are substantial. The bay however provides a nursery and a spawning area for Atlantic cod. Finally, I quantified effects of variation in adult migratory behaviour and population density distribution on the performance of a fishery closed area designed to protect a spawning aggregation. Closed area usage by free-ranging individuals revealed disproportional levels of protection between migratory groups. Estimated population density distributions during two periods of contrasted abundance level suggested that, when a closed area is located on the core of a population distribution, density-dependent contraction of population range increases closed area performance. Both individual closed area usage and population density distribution indicated that a displacement south and a reduction of the enforcement period would improve the performance of the study closed area.

Book excerpt: The basic principle of all molecular genetic methods is to employ inherited, discrete and stable markers to identify genotypes that characterize individuals, populations or species. Such genetic data can provide information ori the levels and distribution of genetic variability in relation to mating patterns, life history, population size, migration and environment. Although molecular tools have long been employed to address various questions in fisheries biology and management, their contributions to the field are sometimes unclear, and often controversial. Much of the initial impetus for the deployment of molecular markers arose from the desire to assess fish stock structure based on various interpretations of the stock concept. Although such studies have met with varying success, they continue to provide an impetus for the development of increasingly sensitive population discriminators, yielding information that can be valuable for both sustainable exploitation and the conservation of fish populations. In the last major synthesis of the subject, Ryman and Utter (1987) summarized progress and applications, though this was prior to the wide-scale adoption of DNA methodology. New sources of genetic markers and protocols are now available, in particular those that exploit the widely distributed and highly variable repeat sequences of DNA, and the amplification technique of the polymerase chain reaction.
