Book excerpt: A two-year survey was conducted to monitor the distribution of Fusarium oxysporum f. sp. vasinfectum (FOV) race 4 and to assess the diversity of genotypes of FOV throughout the U.S. cotton belt. Partial sequences of the translation elongation factor (EF-1[alpha]) region of FOV cultured from symptomatic cotton plants were compared to a database of sequences of known genotypes of FOV. Five nominal races of FOV, races 1, 2, 3, 4, and 8, and four previously recognized southeastern genotypes, LA108, LA110, LA112 and LA127/140, were identified in the United States. All were pathogenic on cotton. A unique genotype of FOV, MDS-12, was identified in Alabama, Arkansas, Mississippi and Louisiana and was characterized with additional sequencing of the phosphate permease-like protein, [beta]-tubulin and intergenic spacer regions. FOV race 4 was not detected outside of California. Fusarium wilt caused by Fusarium oxysporum f. sp. vasinfectum (FOV) race 4 is an economically important disease of cotton in California. The fungus is seedborne and nearly impossible to eradicate from soil. In order to assess densities of soilborne inoculum, a quantitative PCR method using race 4 specific primers was developed. The protocol was evaluated using samples of sterile potting mix, cotton tissue and water spiked with known quantities of FOV race 4 DNA. Soil from cotton fields with known FOV race 4 infestation was also evaluated. The qPCR protocol succeeded in detecting FOV race 4 at concentrations as low as 102 conidia/ml, a level below the threshold of disease development in greenhouse studies; however it did not detect 10 fold differences in the target DNA template added to samples at levels of 102, 103 and 104 race 4 conidia/ml.

Book excerpt: Fusarium oxysporum f. sp. vasinfectum (FOV), has recently caused devastating Fusarium wilt outbreaks in cotton fields in the southeastern United States. FOV is often classified into races or genotypes, based on polymorphisms at the translation elongation factor (EF-1a) locus. The goal of this research was to use population biology to understand i) the genetic diversity and population structure, and ii) the aggressiveness of FOV causing Fusarium wilt in southeastern cotton fields. Sequence analysis of the EF-1a locus and SNPs identified through genotyping-by-sequencing revealed that populations of FOV in the southeastern U.S. are genetically diverse, but not genetically structured by EF-1a race or genotype. A greenhouse inoculation experiment identified variation in isolates' aggressiveness on cotton; these phenotypic differences were generally not associated with EF-1a sequence. These findings demonstrate that FOV is genetically and phenotypically diverse, and that EF-1a sequence polymorphisms are generally not biologically meaningful.

Book excerpt: Fusarium wilt of cotton, caused by the soilborne fungus Fusarium oxysporum f. sp. vasinfectum, is a widespread disease occurring in most cotton-growing regions of the world. Fusarium wilt occurs in all domesticated cotton. Currently, six nominal races are recognized: 1, 2, 3, 4, 6, and 8, as well as many un-named genotypes worldwide. Many are widespread in the U.S., but race 4, which is highly virulent, is apparently restricted to California. Race 4 is found in an increasing number of fields in California due in part to seed-borne dissemination. The first aim of this study was to evaluate the efficacy of hot water treatments alone or in conjunction with fungicides and other treatments to reduce the viability of FOV race 4 in infected cotton seed. The second aim was to develop and evaluate a rapid and reliable molecular diagnostic assay, the AmplifyRP® Acceler8(TM), for the direct detection of FOV race 4 in cotton tissue. In the seed treatment assay, a 1 hour immersion of seed in water or sterile 30% potato dextrose broth (PDB) at 24°C followed by a 20 minute immersion in a 60°C solution containing four fungicides (azoxystrobin, fludioxonil, thiabendazole, and thiophanate) or thiophanate alone were the most effective pretreatment-treatment combinations in reducing FOV in seed and avoiding loss of seed germination and vigor. The incidence of FOV in the seed was reduced by approximately 86% without reducing seed germination and vigor based on recovery of the fungus on petri plates and greenhouse grow-out assays. FOV was completely eliminated from infected seed when the seed was pretreated in water at 24°C followed by a 20 minute immersion in a solution of thiophanate heated to 70°C. With this treatment, seed germination was reduced by 36% and vigor was reduced by 38%. The AmplifyRP® Acceler8(TM) diagnostic assay consistently detected FOV race 4 from all infected tissue samples. The test is rapid, simple and more sensitive than conventional PCR. The AmplifyRP® Acceler8(TM) diagnostic assay detected DNA from FOV race 4 at concentrations of 1 ng/[mu]L and above. In addition, it did not amplify DNA from other known FOV races (races 1, 2, 3, 6, and 8). The whole process from sample preparation to reading the results was completed in as little as 30 minutes. The test detected FOV race 4 in cotton taproots, petioles, and stems.
