Book excerpt: Unraveling the functional properties of structural elements in the brain is one of the fundamental goals of neuroscientific research. In the cerebral cortex this is no mean feat, since cortical areas are defined microstructurally in post-mortem brains but functionally in living brains with electrophysiological or neuroimaging techniques – and cortical areas vary in their topographical properties across individual brains. Being able to map both microstructure and function in the same brains noninvasively in vivo would represent a huge leap forward. In recent years, high-field magnetic resonance imaging (MRI) technologies with spatial resolution below 0.5 mm have set the stage for this by detecting structural differences within the human cerebral cortex, beyond the Stria of Gennari. This provides the basis for an in vivo microanatomical brain map, with the enormous potential to make direct correlations between microstructure and function in living human brains. This book starts with Brodmann’s post-mortem map published in the early 20th century, moves on to the almost forgotten microstructural maps of von Economo and Koskinas and the Vogt-Vogt school, sheds some light on more recent approaches that aim at mapping cortical areas noninvasively in living human brains, and culminates with the concept of “in vivo Brodmann mapping” using high-field MRI, which was introduced in the early 21st century.

Book excerpt: "With the continued development of technologies like magnetic resonance imaging, researchers are rapidly producing high-resolution, detailed maps of the human brain. These maps, representing unique structural, functional, and statistical features, continually promise deeper insights into the brain's fundamental architecture. However, the creation and interpretation of these maps are critically constrained by the methods used to generate and analyze them. This thesis explores how variability in these methods influences the field of human brain mapping, and the impacts of this variability on the reproducibility and validity of published findings. Chapters 1 and 2 provide a brief introduction to the problem of methodological variability in neuroimaging research and lay out the primary objectives of the work presented throughout this thesis. Chapter 3 examines how perturbations in data processing and analysis may impact the generation of whole-brain maps using transcriptomic data from the Allen Human Brain Atlas. The presented analyses demonstrate that choice of processing pipeline can have a substantial influence on derived maps, and highlight how variable implementation of processing pipelines throughout the literature may raise concerns about the reproducibility of previously reported gene-brain relationships. Chapter 4 benchmarks statistical null models commonly used to relate brain maps, assessing their efficacy in a series of simulated and empirical experiments. Results emphasize that traditional null models employed throughout the literature yield dramatically inflated error rates, frequently finding relationships between maps when no true association exists, whereas newer null models that take into account the spatial properties of the brain are far more accurate. Chapter 5 investigates how representing the same brain maps in different coordinate systems may impact quantification of their statistical relationships. Developing a set of high-quality transformations between existing coordinate systems, we find that choice of system can be an important factor when analyzing neuroimaging data. Finally, Chapter 6 closes with a discussion of the overall contributions of this thesis and points towards directions that future researchers may take to continue exploring the impacts of methodological variability in neuroimaging.
