Starting from complex free induction decay (FID), this book establishes a logical framework for the discussion of the principles of MRI. Based on the framework, traditional topics and some new topics are described in detail. Every formula is derived step by step at length. Essence of MRI is thoroughly discussed. It is emphasized that Fourier transform (FT) in MRI is a natural result from data acquisition if with a linear field gradient. Each concept, particularly the concept of echo, is explained in detail. For example, it is indicated that the popular drawing of an echo following a single FID (note this "single") in time axis is misleading in MRI (but may not in NMR). An echo cannot be considered as two back to back FID, etc. If you cannot accept these statements immediately, you may need to refresh your basic knowledge of MRI. The procedure from FID to MR image is accomplished by a pair of FT. The first FT is established naturally and automatically from echo acquisition. Analog digital converter leads to discrete FID. Using Nyquist sampling and quadrature phase sensitive detection (PSD), formula FOV*dk = 2pi is derived. From FOV*dk=2pi, discrete FT is derived by the summation of discrete FID directly, without relying on continuous FT. Thus, discrete FID leads to discrete FT. On other side, a discrete echo is the summation of acquired discrete FID, if re-phasing linear gradient field follows de-phasing gradient field. Thus, discrete FID also leads to discrete echo. We have the result that the discrete echo is a discrete FT (one dimensional). A series of echoes is obtained by phase encoding (raw data in two-dimensional k-space). The k-space, therefore, is a two-dimensional discrete FT (first FT). The reconstructed image is obtained by applying inverse FT (second FT) to the series of discrete echoes (k-space). Continuous FT is used as a heuristic step. But it is not necessary for the discussion of MRI. As example from FID to MR image, simulated images are obtained for graphical phantoms by using MATLAB. In appendix, MATLAB codes for image reconstruction and for some frequency selective pulses are included. Based on the framework, the topics include basic pulse sequences; pulse train; image contrasts; signal to noise ratio; ringing artifacts; aliasing artifacts; improvement of slice profile of selective pulses (Bloch equation is solved numerically using Runge-Kutta method); fat suppression; magnetization transfer; diffusion; flow image; functional MRI (fMRI for a perceptual alternation is presented), etc. Inside of the framework, emphasized topics include pulsatile ghost artifact for flow that is simulated by MATLAB and explained by interleaved zero data in k-space; experiments show that traditional explanation of flow mis-registration is not correct; the experiment also shows that the profile of laminar flow looks like a long needle, instead of ellipsoid; Stejskal-Tanner formula for b-value can be obtained by a wrong derivation, thus, the correctness of the formula may be in question; the strength of refocusing gradient for 90d selective pulse is-0.515, instead of commonly used -0.5 (small difference in refocusing strength leads to a large difference in refocusing effects due to non-linearity of Bloch equation); etc. In addition to above topics, Bloch equation with the terms T1, T2, diffusion, flow, etc. is derived by adding independent contributions to dM/dt with the assumption that T2 functions only in x-y plane. It is the hope this book is readable. It is the hope that the journey through the book might be a joy. This book will be of value to beginners. Perhaps it is valuable to a more extensive readership as well.

Available in PDF, EPUB and Kindle. Book excerpt: Magnetic resonance imaging (MRI) is a powerful diagnostic medical imaging technique that provides very high spatial resolution. By manipulating the signal evolution through careful imaging sequence design, MRI can generate a wide range of soft-tissue contrast unique to individual application. However, imaging speed remains an issue for many applications. In order to increase scan output without compromising the image quality, the data acquisition and image reconstruction methods need to be designed to fit each application to achieve maximum efficiency. This dissertation concerns several application-tailored accelerated imaging methods through improved sequence design, efficient k-space traverse, as well as tailored image reconstruction algorithm, all together aiming to exploit the full potential of data acquisition and image reconstruction in each application. The first application is ferumoxtyol-enhanced 4D multi-phase cardiovascular MRI on pediatric patients with congenital heart disease. By taking advantage of the high signal-to-noise ratio (SNR) results from contrast enhancement, we introduced two methods to improve the scan efficiency with maintained clinical utility: one with reduced scan time and one with improved temporal resolution. The first method used prospective Poisson-disc under-sampling in combination with graphics processing unit accelerated parallel imaging and compressed sensing combined reconstruction algorithm to reduce scan time by approximately 50% while maintaining highly comparable image quality to un-accelerated acquisition in a clinically practical reconstruction time. The second method utilized a motion weighted reconstruction technique to increase temporal resolution of acquired data, and thus permits improved cardiac functional assessment. Compared with existing acceleration method, the proposed method has nearly three times lower computation burden and six times faster reconstruction speed, all with equal image quality. The second application is noncontrast-enhanced 4D intracranial MR angiography with arterial spin labeling (ASL). Considering the inherently low SNR of ASL signal, we proposed to sample k-space with the efficient golden-angle stack-of-stars trajectory and reconstruct images using compressed sensing with magnitude subtraction as regularization. The acquisition and reconstruction strategy in combination produces images with detailed vascular structures and clean background. At the same time, it allows a reduced temporal blurring delineation of the fine distal arteries when compared with the conventional k-space weighted image contrast (KWIC) reconstruction. Stands upon on this, we further developed an improved stack-of-stars radial sampling strategy for reducing streaking artifacts in general volumetric MRI. By rotating the radial spokes in a golden angle manner along the partition-encoding direction, the aliasing pattern due to under-sampling is modified, resulting in improved image quality for gridding and more advanced reconstruction methods. The third application is low-latency real-time imaging. To achieve sufficient frame rate, real-time MRI typically requires significant k-space under-sampling to accelerate the data acquisition. At the same time, many real-time application, such as interventional MRI, requires user interaction or decision making based on image feedback. Therefore, low-latency on-the-fly reconstruction is highly desirable. We proposed a parallel imaging and convolutional neural network combined image reconstruction framework for low-latency and high quality reconstruction. This is achieved by compacting gradient descent steps resolved from conventional parallel imaging reconstruction as network layers and interleaved with convolutional layers in a general convolutional neural network. Once all parameters of the network are determined during the off-line training process, it can be applied to unseen data with less than 100ms reconstruction time per frame, while more than 1s is usually needed for conventional parallel imaging and compressed sensing combined reconstruction.

Despite the fact that MRI was introduced decades ago and has already revolutionized medical imaging, current applications are still far from utilizing the full potential of the MR signal. Traditional MRI data acquisition and image reconstruction methods are based on simple Fourier inversion, leading to undesirable trade-offs between image resolution, signal-to-noise ratio (SNR), and data acquisition time. Classical approaches to addressing these trade-offs have relied on improved imaging hardware and more efficient pulse sequences. In contrast, our work addresses the limitations of MR using relatively less-explored signal processing approaches, which have recently become practical because of increasing computational capabilities. This dissertation concerns the use of constrained imaging models to guide the design of both data acquisition and image reconstruction, leading to improved imaging performance in the context of both noise-limited and resolution-limited scenarios. To address noise limitations for high-resolution imaging, we introduce a quasi-Bayesian edge-preserving smoothness prior for modeling correlated image sequences. The prior models the correlated edge structures that are observed in the image sequence, and is used within a penalized maximum likelihood framework to reduce image noise while preserving high-resolution anatomical structure. In contrast to many constrained imaging methods, we demonstrate that the proposed method is relatively simple to analyze and is robust to model inaccuracy when reconstruction parameters are chosen appropriately. Resolution and SNR analysis shows that the proposed formulations lead to substantial improvements in SNR with only a moderate decrease in spatial resolution. An examination of resolution and SNR trade-offs is presented, which serves as a guide for the optimal design of data acquisition and image reconstruction procedures in this context. To address limited spatial resolution in high-SNR scenarios, we design specialized data acquisition and image reconstruction procedures to enable image reconstruction from sparsely-sampled data. Specifically, we leverage prior information that the image has sparse or low-rank structure to significantly reduce sampling requirements in two different contexts. In the first context, we assume that the image is sparse in a known transform domain, and develop a novel non-Fourier data acquisition scheme to enable high-quality reconstruction from undersampled data. The second context is specific to spatiotemporal imaging, and it is assumed that the temporal evolution of the spatiotemporal image is highly correlated at different spatial positions. This correlation leads to the formulation of a novel low-rank matrix recovery problem, which we demonstrate can be solved efficiently and effectively using special algorithms. Applications of the proposed techniques are illustrated with simulated and experimental data from a variety of different MR imaging scenarios.
